ace would invariably segfault under Linux whenever it tried to call
strftime().  It appears that the function cannot handle invalid or
out-of-range values in the struct tm passed to it, even though those
values haven't been requested in the formatting string.  In the file
w1/timesubs.c,  timeStruct() does a good job of constructing a proper
struct tm; it does not, however, initialize tm_wday or tm_yday.  I have
added these lines at the end of timeStruct():

BIOINFORMATICIST/COMPUTER PROGRAMMER

A post is available in the Bioinformatics Group at the John Innes Centre
in Norwich,
UK (http://jiio8.jic.bbsrc.ac.uk/)  The post is one of six within the
BBSRC-funded
UK Crop Plant Bioinformatics Network (UK CropNet -
http://synteny.nott.ac.uk/) and
focuses on the comparative genome data of a number of plant species. The
successful
applicant will be given the opportunity to design and implement software
using novel
computer techniques and languages. Communication with other
bioinformatics groups in
the UK and worldwide is also a priority of the project. The post
involves development
within three areas:

   * The development and curation of a comparative mapping database
     (ComapDB), which uses the ACEDB
     (http://www.sanger.ac.uk/Software/Acedb/Acedocs/) database
     management software.
   * The development of a multi-species distributed computing
     environment, using CORBA (http://www.omg.org/).
   * The creation of new software tools and algorithms for the analysis
     of comparative genome data.

Much of the new software will be written for the World Wide Web in Java,
although current expertise in this is not essential. The successful
applicant will have the opportunity to work under his/her own initiative
and should be strongly motivated.

Qualifications

Applicants should have a first degree in computer science or in biology.
A postgraduate
qualification, particularly in some form of bioinformatics, would be
helpful. Some experience of computer programming is essential.  Ability
in one or more of Java, C++,
C and CORBA programming would be an advantage, as would familiarity with
UNIX, Windows NT, WWW and the ACEDB database.

Salary

The appointment will be initially until 31st March 2000. Further funding
of UK CropNet
until 2003 is currently under review. Appointment will be made at Pay
Band 6 or 7,
dependent upon qualifications and experience, within the salary range
£13,700 to £19,000 per annum, with these figures currently under review.
The John Innes Centre is an Equal Opportunities Employer and operates a
non-contributory superannuation scheme.

I am off to the Sanger Centre later this year/early in the next, for a
postdoc, and intend to continue work on WinAce there.  What Ewan is
saying is true: ACEDB is a bit of an exotic bird when it comes to
queries; however, I see it in our interest to refine ODBC/JDBC-like
features to facilitate WWW access to ACEDB on either UNIX or Windows NT
servers... What were you hoping to use the JDBC for, specifically?

Concerning Immanuel V. Yap's extra lines in timeStruct(), I have confirmed
that these are in the current source code, and so the fix will be in the
next release.  The problem was in fact noticed and fixed in our code
earlier this year by Lincoln Stein.  Thanks, though, Noel, for mailing
the fix.

Hi,

I would appreciate some help with webace.  It's simple I'm sure.

I have set up the aceclient and gifaceserver in the way specified by the
directions at the webace2 home page.  If I try to connect with my client on
the commandline or by setting the browser to the port number for the
rpc.acedb program, the server does not automatically connect.  I must run the
server from the commandline first.  Does anyone know how or where I need to
configure things so that the server runs on demand (of the client)( I did
edit the rpc and inetd.conf files.)

Hi Jody,

There is a similar problem that affects Solaris 2.4 but I thought it was
supposed to be fixed in 2.6 which I gather is what you're running.  Haven't
checked it myself.  As you report, gifaceserver works from the commandline
but not from inetd.  The further diagnosis is that even though no
connection is made, "ps" shows that the server is running, and its log
shows that it's automatically restarting itself immediately when it times
out.

The fix is to recompile gifaceserver with a later version of Solaris
rpcgen.  (Then you have to kill the old server, which is quite tricky since
inetd won't let it die.  Very amusing.)  However the webace2 gifaceserver
isn't available as source, as far as I know.

This is a long-known problem and fix, see http://stein.cshl.org/jade/distrib/
for example.  Nonetheless it's conceivable that the gifaceserver available
on the webace2 site was compiled under 2.4 without the fix.  My own results
with it are exactly the same as yours.

New ACEDB data release WS5 for C. elegans 
=========================================

The last formally anounced release was 7 months ago.  In the
intervening time the database has grown so large that we would need
around 50 update files, which is impractical for managing and loading.

This release is therefore made as a set of 7 compressed database files
(database.WS5.4-0.tar.Z, database.WS5.4-1.tar.Z, ...,
database.WS5.4-6.tar.Z), which the INSTALL script will unpack into a
working database - there is no need to "Add updates" from inside acedb
as previously.

You will need nearly 2 GB of disk space to install.  Once installation
is finished you can remove the database.*.tar.Z files, leaving around
1.4 GB for the database plus program etc..

You MUST get a new copy of the INSTALL script.

If you have a working acedb version built with the WS4 or a previous
series, you must remove your current database/ directory (ideally
after backing it up in case of difficulties).  As well as removing the
database directory, you can also remove any update.WS3...tar.Z or
rawdata/update.WS3... files.

You should be using these updates in conjunction with release 4_5 of
the acedb software (released in August 1997).  If you have a working
acedb version from since then, you do not need a new copy of the
program (the bin.<operating system>.* file).  If you are installing
into a new directory you will need an appropriate binary from the
.../acedb/celegans/ace4/ directory.

There is not a WG5 database yet, containing the genetic data without
the sequence data.  Please mail rd@sanger.ac.uk if you would like that
to be made.

The additions since the last release are :

  - lots of genomic sequence data, including some data from cosmids/YACs
        that were not complete in early August, but where substantial
        sections of unique, near-finished data could be excised.  The
        total is now 92,569,758 bp from 3362 sequences (75458714 in 
        January).
  - abstracts from 1998 regional worm meetings
  - many other additions to genetic data, bibliography, physical map etc.

Instructions for obtaining updates/the whole thing
==================================================

All the files are available in the following public access accounts
(anonymous ftp sites) accessible over internet:

  ncbi.nlm.nih.gov in the USA, in repository/acedb
  ftp.sanger.ac.uk in England, in pub/acedb
  lirmm.lirmm.fr in France, in directory genome/acedb

In each case, log in as user "anonymous" and give an email address
as password.  Remember to transfer the files in BINARY mode by
typing the word "binary" at the start of your ftp session.  Many
thanks to NCBI for letting us share in their excellent resource.

THE PROBLEM
-----------
We have found a peculiar behavior in the menu (right)
button in ACeDB 4.5. For most users, the menu button
works correctly. For one user (so far), the menu
button doesn't do anything. If you hold down the
right button, it neither highlights choices as
she pulls down, nor does it launch a choice as she
releases the right button. She can't even 'Quit'
xace, other than by killing the job or choosing
'Close' from the window menu.

1) Even worse, this behavior seems to occur with other
(sorry, I don't know what else to call it) "primitive"-
looking X11 apps, such as xgopher, xarchie, ghostview,
or aXe. There is no mouse problem with more
"refined"-looking applications (eg. xv, WordPerfect,
CDE tools etc.) although I think that, for this
user, applications fail to launch from the Workspace
menu more often than they fail for others.

2) This is NOT a CDE problem. She has the same trouble
under OpenWindows.

3) She WAS able to run xace from a Windows95 machine
under Xwin32. Go figure.

4) We asked a support person here to look into it
and he discovered similar probelms with the
mouse in ghostview and xgopher.

5) We tried deleting .login, .profile, .cshrc, and
.dt (directory for CDE), and deleting most of the
other DOT files to make it look like she had a
new account. No luck. 

6) There is no change when logging into different
servers on the system.

CONCLUSION
----------
Especially in consideration of 4), my best guess
is that there is a problem with X11 under Solaris
5.5.1, or perhaps with some system wide configuration
file. But, why should that affect some users and
not others?

Granted that this is not a problem specific to
xace, I would nonetheless like to get to the
bottom of this.

I described a problem in which a user lost the
ability to use the menu (right) button in xace
and some other X11 programs. In response,

She tried logging in and toggling NumLock and it
did restore the menu button. Thanks.

The bizzare thing is that the NumLock setting should
be 'remembered' by her account, from session to 
session. One of the first experiments we tried
was replacing her .login, .profile, .cshrc files
and .dt (CDE-desktop) directories, with no
effect. They should cause things to revert to 
more 'standard' conditions, when the user logs in.

	As far as I understood, this can be quite easily handled at
the programming level by trapping all the clicked events (including
the modified ones). I didn't look very carefully at it, but I think
it should be good to fix it now that we have more and more Linux
users.

1) Using the WWW to access the BIOSCI/bionet newsgroups.

As of 10 December 1995, all BIOSCI/bionet full newsgroups are
accessible through the World Wide Web (WWW) at URL http://www.bio.net.
One can read and reply publicly or privately to both recent postings
and archived messages through one's Web browser if it is configured
properly to send e-mail.  Each newsgroup is equipped with its own WAIS
index.  The main BIOSCI home page also has access to the BIO-JOURNALS
Table of Contents database WAIS index and the BIOSCI user address
database described in another item further below.


2) What to do about "spams," i.e., junk mail, ads, etc.
-------------------------------------------------------
BIOSCI is a set of parallel USENET newsgroups (the "bionet" groups),
mailing lists, and a hypermail archive at URL http://www.bio.net/.
The same postings are distributed on all media (except for a small
number of mailing-list-only groups at net.bio.net).  Unfortunately it
is becoming a despicable practice on the Internet (by a few people out
to make a fast buck) to do automated mass postings to thousands of
newsgroups and mailing lists.  These attempts to grab free advertising
are refered to as "spams" in the usual, somewhat boneheaded, net
terminology.  USENET is more susceptible to this practice, and many
spams originate on the USENET groups and then are passed on to the
mailing lists.  However, spammers also get lists of mailing addresses
and hit these too, so neither medium is immune.

What should you do personally if you get junk mail?
---------------------------------------------------
Just delete it and move on without reading it further.  Filing a
protest is becoming increasingly useless because spammers are often
disguising the addresses where the messages are sent from.  Unless you
really understand Internet mail systems, your attempt at protest by
sending replies to the message will often end up being sent to the
address of an innocent person that the spammer is victimizing.

What can BIOSCI/bionet do to protect its newsgroups?
----------------------------------------------------
The only solution currently available is to moderate the newsgroup.
If this newsgroup is already moderated, then you are in good shape.
Moderation protects the USENET distribution from about 95% of the
spams that are being sent to date and protects the mailing lists
completely.  Moderation means, however, that someone has to take the
time to review each message before it goes out.  We have set up
software here that simply allows the moderator to forward to an
address at net.bio.net messages that (s)he wishes to have distributed.
This takes no more time than that needed to read the message and pass
it on, say about 1 min. per message.

Most newsgroups currently have a discussion leader who is responsible
for their newsgroup.  The discussions leaders and their e-mail
addresses are listed in the BIOSCI Information Sheet which is
available on the Web at http://www.bio.net/.  If a newsgroup is being
hit with too many junk postings, please contact the discussion leader
for that group and see if there is interest in moderating the group.
Please do not assume that by simply posting a complaint to the
newsgroup itself, anyone on the BIOSCI staff will act on your
complaint.  With close to 100 newsgroups to run, the BIOSCI staff has
to rely on the discussion leaders of each newsgroup to report problems
directly to us at biosci-help@net.bio.net.

We will moderate any of our newsgroups if the discussion leader tells
us that the readership of the group wishes to do so and if a moderator
is willing to do the work.  For most BIOSCI/bionet groups, this
entails only a few minutes of work each day.

Moderating a newsgroup will resolve probably 95% of the junk postings
on the USENET distribution.  Unfortunately there are easy ways for
determined spammers to override the moderation mechanism on USENET,
but we can protect our e-mail subscribers from unwanted postings if
the newsgroup is moderated.  You can also access our newsgroups over
the WWW at URL http://www.bio.net.  While this Web interface will not
stop spammers from trying to post to the groups, this will give you
yet another way, besides using USENET news, to keep the junk out of
your personal mail files.  For those of you with local USENET news
systems, the Web interface will also give you faster access to new
newsgroups and recent postings.


3) Examples of subscribing and unsubscribing to the mailing lists.
------------------------------------------------------------------
PLEASE NOTE: The BIOSCI management does NOT act on
subscription/unsubscription requests that are posted improperly to the
newsgroups and mailing lists.  People who do this only bother everyone
on the lists to no avail.  Please be sure to follow the proper
procedures below.

Gory details are in the BIOSCI Information sheets on the Web at
http://www.bio.net.  Below we give an example utilizing the
METHODS-AND-REAGENTS list at both of our two BIOSCI sites:

A) Determine the "listname" which is the <=8 character mail address
                                         ^^^^^^^^^^^^^
   for the group.  These can be found in the BIOSCI Info. Sheet.  For
   the METHODS-AND-REAGENTS group the mailing address is
   methods@net.bio.net.  The listname is the portion of the address to
   the left of the @ sign, i.e., "methods".  The listname is used with
   the "subscribe" and "unsubscribe" commands illustrated below.

B) Mail all commands in the body of a mail message addressed to
   biosci-server@net.bio.net.  Do NOT send commands to the newsgroup
   posting addresses!  Leave the Subject: line blank, any text on it
   will be ignored.

C) In the body of your message put one or more of the following
   commands with an "end" command on the last line, e.g.,

   subscribe methods
   unsubscribe methods
   end

   Do NOT put your e-mail address or other text on these lines.  The
   server only allows you to cancel your subscription if the address
   on your mail header matches the address on our mailing list.
   Please ask for help at biosci-help@net.bio.net if your address has
   changed, e.g., if you know you are on the list but the server tells
   you that you are not a member.

These commands are included in a message addressed to mxt@dl.ac.uk,
NOT to the newsgroup mailing addresses.  As usual, include the text in
the body of the message as text on the Subject: line is ignored.

To unsubscribe from all the lists at the UK node, use

    unsub bionet-news

in your mail message header, you will not be able to unsubscribe by
this method. If you have problems, please mail biosci@daresbury.ac.uk.
