Hi:
I'm trying to set up a web interface to acedb. I've managed to get
aceserver running (tested with the C aceclient), but am having great
difficulty recompiling perl with the aceclient extensions.

I'm following the instructions at
http://probe.nalusda.gov:8000/ace97/perlace/perlacecl.html and I'm using
acedb 4_5. I've tried various distributions of perl from 5.001m to
5.005_02 (including 5.004_01), all with the same result.

Perl compiles fine accepting all defaults, except for the install
directory (so as not to mess up the version we've already got).

I edit instpace.pl, to point at the new version of perl, then run it.
When I then try to run Makefile.PL I get a MakeMaker error: 'EXTRALIBS'
is not a known MakeMaker parameter name.

make then fails, with missing includes.

Machine is an Alpha, running DU4

Any help appreciated.

Cheers,

Ken

the nice little interface? I've rooted about on
ftp.wustl.edu but to no avail.

Thanks

Hi Ken,

Get the new webace2 aceclient, which doesn't require recompiling perl, from
ftp://ftp.sanger.ac.uk/pub/webace/aceclient.  That documentation page at
probe.nalusda.gov is out of date.

Hi!

I was surfing the Internet and happened
to come across your website.

It's very clear you've put a lot of
time & effort into it.

Unfortunately, your site is very slow
to load.

It is likely that you are losing a
great deal of Internet traffic--and
business--because of this problem.

If you make users wait to see your
content they will leave your website
before it ever completely appears.

Major studies have found that Web pages
over 55K in size--usually this large
because of poorly-optimized images--are
big enough on average modems to take
over ten seconds to load, which is
the normal "patience threshold" for
the average user.

I own a website "tune-up" firm that
specializes in optimizing images--and
Websites--for lighting-fast downloading
times. In addition, the images on your
website will look better to your
customers.

Many of our clients have turned their
struggling websites into thriving
businesses with our help.

If you think it makes sense for us to
talk, please call my firm at (410) 347-1433.

We'd love to take a look at your site
and help.

All the best.

Dear Researchers-

Can anyone explain how the overlapping set of clones is chosen
to represent the C. Elegans data when many alternative clones exist?
Furthermore, how are the boundaries chosen? Does this set of clones
remain consistent between releases?

Thanks in advance,

Hi:

Is it possible to reproduce the functionality of pick_me_to_call in webace?
User access to the database would be entirely via a web browser running
on their desktop pc (no X), so I can't use Mosaic or Netscape instead of
xv in the usual field. I've seen the method for including a Url class
in models.wrm, but that wouldn't do the trick (no X server), and anyway,
I gather it doesn't work yet. What I want is either

1] The user clicks on pick_me_to_call, and have the gif is displayed,
either in the current browser window (they've got a 'back' button,
right,) or another window pops up.

2] The record reads "Pick me to call xv blob.gif", and blob.gif is
a hotlink.

or

3] There is another link below pick_me_to_call, which would link
to the gif.

or something similar......

Anybody got any ideas?

Cheers,

Ken.

and through un-named sources we have learned that the
technology and software solution are in the process of
being  patented!

In over 1640 trials, using various data systems the use
of the new technology and software solved the Y2K
problem  100%  of  the  time.

This small publicly traded company "TCFG" which is just
3 years old is through various sources now negotiating
with  the  "Big  Boys"!

"TCFG" the letters to look for!

If your Table-maker doesn't work in webace2...

FIRST:

In cgi-bin/acelib/hostinfo.pl, the original line

		$main::acebin='/nfs/wwwdisk/bin';

should be substituted with the actual path of the directory that contains tace.

		$main::acebin='/your_path/bin';

(The comment says this item is not used, which it isn't, except by table-maker.)

And SECOND:

Recently we got the following fix for the "Tag chooser" button from Sean Walsh:
In Acedb.pm cleanModel, change

   my (@save) = $node->right->right;

to,

   my (@save) = $node->right;

The correct function is listed below.

sub cleanModel {
    my ($model) = @_;
    my ($node);
    # 1st, get rid of time stamp(s)
    &usclean($model);
    foreach $node ($model->findNodes({va=>'XREF'})) {
      my (@save) = $node->right;
      my ($parentNode) = $node->left;
      prune $node;
      $parentNode->graft(@save) if @save;
    }
    foreach $node ($model->findNodes({va=>'UNIQUE'})) {
      my (@save) = $node->right;
      my ($parentNode) = $node->left;
      prune $node;
      $parentNode->graft(@save) if @save;
    }
    foreach $node ($model->findNodes({va=>'REPEAT'})) {
      my ($parentNode) = $node->left;
      prune $node;
    }
    return $model;
}

Many thanks for all your help Sean!!

Could someone please give me some information about a way to compress a huge
Access database so that it would still be able to be accessed by visual
basic 5.0. I am with a growing software company and we are very close to our
newest release of our program. Our problem is that we must fit the whole
program on a single CD. We need a way to compress our database so that the
user will be able to still run our program from the rom .We also would not
like to lose too much speed. If you know of a way we could acheive this
through certain tools or 3rd party software please contact me at
James@Virtual-Information.com or call me at 1-888-420-8099.
Thank you,
James Campbell

We have developed, and are launching, The Virtual Library: Martial
Arts (http://microbiol.org/vl.martial.arts). This is a unique
resource for, and service to, the martial arts community. It is our
intention to provide an accurate index to the stable web sites on with
the martial arts. At launch, this index contains over 2,600 links.

We would like your help in improving it. If you have a chance, please
visit the site and look around some. While you are there certainly
let us know of any good sites that we missed.

In return, we will provide the links in an organized manner, and will
confirm the accuracy of the links at least 4 times a year. This point
is important as it is the nature of the Internet that websites die
through neglect of the webmaster or failure of the hosting domain. We
recently ran a spider on martial arts link pages and stopped it when
it reached about 35,000 links. Over 10,000 of those 35,000 links were
dead. This will not happen in the VL Martial Arts collection.

We also have the most comprehensive listing of Email lists relating to
martial arts available. Please let us know if we missed any.

Mistakes are unavoidable in a project of this scope. If you have
received this Email in error, please accept my apologies. Be assured
that you will not receive any further Email on this subject.

Again, thank you for your help.

I encountered a problem extracting data from a constructed type,
using TableMaker in Webace 2. I'll illustrate the problem with
the SolGenes database at http://synteny.nott.ac.uk or
http://geneous.cit.cornell.edu. The model for ?Locus contains
the "Location Map ?Map #map_location". The model for ?map_location
contains "Position Float". The desire was to create a table of Locus
objects on the map, "Potato-4" and their position values. The
following model can be used in Webace on http://probe.nalusda.gov:

Sortcolumn 3

Colonne 1
Width 12
Mandatory
Visible
Class
Class Locus
>From 0

Colonne 2
Width 12
Mandatory
Hidden
Class
Class Map
>From 1
Tag Map
Condition Potato-4

Colonne 3
Width 12
Mandatory
Visible
Float
Right_of 2
Tag HERE # Position

However, the Tag Chooser in Webace2 does not permit one to select
Float in Column 3. One could only select map_location in Column 3,
and then try to move to the right and select the Float in a succeeding
column:

Colonne 3
Width 12
Optional
Hidden
Class
Class map_location
Right_of 2
Tag HERE

Colonne 4
Width 12
Optional
Visible
Float
Right_of 3
Tag HERE # Position

However, there were no position values in the resulting table. Does
anybody have a fix for this problem?

Thanks,
Sam Beer

Dear colleague,

I developed a program which can be used to design new bioreactors, or to
calculate parameters of already used bioreactors. If you are interested, you
can find more information at:

Yes, this definition works fine in both "original" webace and webace2. But
in webace2 there's no way to construct it (other than saving the definition
and hand-editing). The Tag Chooser form doesn't allow it.

Following on from my earlier message to the news groups,
a date has been choosen for the course :

ACEDB COURSE FOR CURATORS AND ADMINISTRATORS
============================================

To be held in the HGMP Resource Centre,
Wellcome Trust Genome Campus,
Hinxton, near Cambridge, UK.
January 18-20th for 3 full days.

Cost : 50 pounds per day to registered users.

Details will be posted on the HGMP web site :

http://www.hgmp.mrc.ac.uk/About/Courses/

The course is administered by HGMP (as above).
The teaching material and teachers are
organised by me (Sylvia Martinelli) at the Sanger Centre
(sylvia@sanger.ac.uk).

I am contemplating changing the time-table slightly
so that, on Day I, we concentrate on using the
data and displays thus pushing some curatorial
matters to Day II.

I'm using ACeDB to set up a database for our lab along the lines of
that available as part of Brain Fristensky's Birch package. I'm
running on Linux and have got as far as compiling ACeDB 4.5e and
writing some new models to suit our purposes. We will only need a
small subset of the default models.wrm, I think.

I've read lots of documentation and been through Dejanews etc., but I
am still unsure of a couple of points.

Firstly, how to enter restriction enzymes to enable searching by
enzyme name rather than typing in the site. I can enter them, but the
search still complains that my keyset contains no oligos or enzymes,
so I am doing something wrong. My motifs class looks like the standard
one. I'd also like to be able to search for oligos in the same way.

I found a pointer to an ace file of enzymes which sadly was no longer
there when I looked. I presume the elegans data itself contains this,
but it's a big download. Is there any documentation specifically on
how the motif/oligo/restriction model and search work?

Secondly, when blast searching the system complains about not finding
the blast script. I've checked obvious things like its presence in the
wscripts directory and its file permissions. What else should I look
for?

Any references and/or advice would be welcome.

Thanks, Richard.

Armed with much coffee I re-edited my models.wrm and all is well. Your
example objects work for me now. I think I'll make a rebase2ace
script to get the rest.

The Help for the Main Window says:

: 2. You can search the database by typing a text string in the Text Search
: box (first click on it with the left button to make it yellow). This will
: find all the objects in the database which contain the search text. More
: precisely, we find all objects whose name contains the search string, all
: objects that refer to this object, and all objects containing searchable
: Text (or other X class data) containing the search string.

In ace4_6 the Global Search box doesn't find objects that refer to the
object. E.g. a search for "pgm-1" fails to find the object

Germplasm : "LA2437"
Gene "pgm-1"

if the Gene field is of type ?Gene.

Is this an intentional change in ace4_6? I liked it better the way the
Help describes.

This BIOSCI "miniFAQ" is designed to answer the questions that come up
the *most frequently*. The main BIOSCI FAQ (Frequently Asked
Questions) is accessible on the World Wide Web at URL
http://www.bio.net/.

If you can not find an answer to your question in this or other
documentation, the BIOSCI technical support staff answers e-mail
queries sent to

		       biosci-help@net.bio.net

We can only answer questions about the use of the newsgroups and
mailing lists. We unfortunately do not have the staff to do Internet
information searches or answer scientific questions. Please post

0) BIOSCI NEEDS YOUR SUPPORT!!
------------------------------
BIOSCI's government funding has been expended, and we are now
operating solely from advertising revenue that we have raised from our
Web site at http://www.bio.net/. We need just a few minutes of your
time to help us serve you.

You can do two important things which will take very little time for
you individually and will immensely help us continue to help you.

First, please use our WWW system at http://www.bio.net/ to access the
archives. You can post or reply to messages via your Web browser as
described in item #1 below. Your usage helps attract sponsors. If you
contact any of our sponsors, please be sure to thank them for
supporting BIOSCI. It is critical for them to get this feedback if
they are to continue their sponsorship for the long term.

Second, if you work for a company or organization that provides
products or services of interest to the biology community, please pass
this message on to your marketing or marketing communications
department or other appropriate group. Please ask them to help
support BIOSCI by sponsoring our Web site and explain the uses and
benefits of the system to the biology community. If they are
interested, they can then contact us for further information at our
tech support address, biosci-help@net.bio.net.

1) Using the WWW to access the BIOSCI/bionet newsgroups.
--------------------------------------------------------
As of 10 December 1995, all BIOSCI/bionet full newsgroups are
accessible through the World Wide Web (WWW) at URL http://www.bio.net.
One can read and reply publicly or privately to both recent postings
and archived messages through one's Web browser if it is configured
properly to send e-mail. Each newsgroup is equipped with its own WAIS
index. The main BIOSCI home page also has access to the BIO-JOURNALS
Table of Contents database WAIS index and the BIOSCI user address
database described in another item further below.

2) What to do about "spams," i.e., junk mail, ads, etc.
-------------------------------------------------------
BIOSCI is a set of parallel USENET newsgroups (the "bionet" groups),
mailing lists, and a hypermail archive at URL http://www.bio.net/.
The same postings are distributed on all media (except for a small
number of mailing-list-only groups at net.bio.net). Unfortunately it
is becoming a despicable practice on the Internet (by a few people out
to make a fast buck) to do automated mass postings to thousands of
newsgroups and mailing lists. These attempts to grab free advertising
are refered to as "spams" in the usual, somewhat boneheaded, net
terminology. USENET is more susceptible to this practice, and many
spams originate on the USENET groups and then are passed on to the
mailing lists. However, spammers also get lists of mailing addresses
and hit these too, so neither medium is immune.

What should you do personally if you get junk mail?
---------------------------------------------------
Just delete it and move on without reading it further. Filing a
protest is becoming increasingly useless because spammers are often
disguising the addresses where the messages are sent from. Unless you
really understand Internet mail systems, your attempt at protest by
sending replies to the message will often end up being sent to the
address of an innocent person that the spammer is victimizing.

What can BIOSCI/bionet do to protect its newsgroups?
----------------------------------------------------
The only solution currently available is to moderate the newsgroup.
If this newsgroup is already moderated, then you are in good shape.
Moderation protects the USENET distribution from about 95% of the
spams that are being sent to date and protects the mailing lists
completely. Moderation means, however, that someone has to take the
time to review each message before it goes out. We have set up
software here that simply allows the moderator to forward to an
address at net.bio.net messages that (s)he wishes to have distributed.
This takes no more time than that needed to read the message and pass
it on, say about 1 min. per message.

Most newsgroups currently have a discussion leader who is responsible
for their newsgroup. The discussions leaders and their e-mail
addresses are listed in the BIOSCI Information Sheet which is
available on the Web at http://www.bio.net/. If a newsgroup is being
hit with too many junk postings, please contact the discussion leader
for that group and see if there is interest in moderating the group.
Please do not assume that by simply posting a complaint to the
newsgroup itself, anyone on the BIOSCI staff will act on your
complaint. With close to 100 newsgroups to run, the BIOSCI staff has
to rely on the discussion leaders of each newsgroup to report problems
directly to us at biosci-help@net.bio.net.

We will moderate any of our newsgroups if the discussion leader tells
us that the readership of the group wishes to do so and if a moderator
is willing to do the work. For most BIOSCI/bionet groups, this
entails only a few minutes of work each day.

Moderating a newsgroup will resolve probably 95% of the junk postings
on the USENET distribution. Unfortunately there are easy ways for
determined spammers to override the moderation mechanism on USENET,
but we can protect our e-mail subscribers from unwanted postings if
the newsgroup is moderated. You can also access our newsgroups over
the WWW at URL http://www.bio.net. While this Web interface will not
stop spammers from trying to post to the groups, this will give you
yet another way, besides using USENET news, to keep the junk out of
your personal mail files. For those of you with local USENET news
systems, the Web interface will also give you faster access to new
newsgroups and recent postings.

3) Examples of subscribing and unsubscribing to the mailing lists.
------------------------------------------------------------------
PLEASE NOTE: The BIOSCI management does NOT act on
subscription/unsubscription requests that are posted improperly to the
newsgroups and mailing lists. People who do this only bother everyone
on the lists to no avail. Please be sure to follow the proper
procedures below.

Gory details are in the BIOSCI Information sheets on the Web at
http://www.bio.net. Below we give an example utilizing the
METHODS-AND-REAGENTS list at both of our two BIOSCI sites:

Users in the Americas and Pacific Rim countries who use the BIOSCI
------------------------------------------------------------------
node at computer net.bio.net:
----------------------------

A) Determine the "listname" which is the <=8 character mail address
                                         ^^^^^^^^^^^^^
   for the group. These can be found in the BIOSCI Info. Sheet. For
   the METHODS-AND-REAGENTS group the mailing address is
   methods@net.bio.net. The listname is the portion of the address to
   the left of the @ sign, i.e., "methods". The listname is used with
   the "subscribe" and "unsubscribe" commands illustrated below.

B) Mail all commands in the body of a mail message addressed to
   biosci-server@net.bio.net. Do NOT send commands to the newsgroup
   posting addresses! Leave the Subject: line blank, any text on it
   will be ignored.

C) In the body of your message put one or more of the following
   commands with an "end" command on the last line, e.g.,

   subscribe methods
   unsubscribe methods
   end

   Do NOT put your e-mail address or other text on these lines. The
   server only allows you to cancel your subscription if the address
   on your mail header matches the address on our mailing list.
   Please ask for help at biosci-help@net.bio.net if your address has
   changed, e.g., if you know you are on the list but the server tells
   you that you are not a member.

Users in Europe, Africa, and Central Asia who use the BIOSCI node at
--------------------------------------------------------------------
computer daresbury.ac.uk (also known as dl.ac.uk):
-------------------------------------------------

To subscribe and unsubscribe to/from the BIOSCI lists, you need to
specify the full USENET newsgroup name with "bionet-news." prepended.
The USENET newsgroup names are listed in the BIOSCI Information sheet
on the Web at http://www.bio.net/. For the METHODS-AND-REAGENTS list
the USENET newsgroup name is bionet.molbio.methds-reagnts, thus the
appropriate commands are

    sub bionet-news.bionet.molbio.methds-reagnts

    unsub bionet-news.bionet.molbio.methds-reagnts

These commands are included in a message addressed to mxt@dl.ac.uk,
NOT to the newsgroup mailing addresses. As usual, include the text in
the body of the message as text on the Subject: line is ignored.

To unsubscribe from all the lists at the UK node, use

    unsub bionet-news

Please note that if the address in the list is different than the one
in your mail message header, you will not be able to unsubscribe by
this method. If you have problems, please mail biosci@daresbury.ac.uk.

4) The BIOSCI user address and research interest directory.
-----------------------------------------------------------
Please take this opportunity to add your name, address, and research
interest information to the BIOSCI User Address Database if you have
not already done so.

You can fill out the address form directly through our Web page at URL
http://www.bio.net/adrform.html.

The address database is reindexed nightly for WWW access (the URL is
http://www.bio.net/). If you are not directly on the Internet but can
reach it by e-mail, please use our waismail server to access the user
directory. waismail use is described above. You can also request a
user address form by e-mail from biosci-help@net.bio.net.

Please check your database entry from time-to-time to see if your
address information is still up-to-date. Because of our limited
personnel resources, we ask that you resubmit a *complete* form to
revise your entry; we only replace complete entries and do not have
resources to edit old forms.
