All BIOSCI/bionet full newsgroups are accessible through the World
Wide Web (WWW) at URL http://www.bio.net.  One can read and reply
publicly or privately to both recent postings and archived messages
through one's Web browser if it is configured properly to send e-mail.
Each newsgroup is equipped with its own WAIS index.  The main BIOSCI
home page also has access to the BIO-JOURNALS Table of Contents
database WAIS index and the BIOSCI user address database described in
another item further below.


2) What to do about "spams," i.e., junk mail, ads, etc.
-------------------------------------------------------
BIOSCI is a set of parallel USENET newsgroups (the "bionet" groups),
mailing lists, and a hypermail archive at URL http://www.bio.net/.
The same postings are distributed on all media (except for a small
number of mailing-list-only groups at net.bio.net).  Unfortunately it
is becoming a despicable practice on the Internet (by a few people out
to make a fast buck) to do automated mass postings to thousands of
newsgroups and mailing lists.  These attempts to grab free advertising
are refered to as "spams" in the usual, somewhat boneheaded, net
terminology.  USENET is more susceptible to this practice, and many
spams originate on the USENET groups and then are passed on to the
mailing lists.  However, spammers also get lists of mailing addresses
and hit these too, so neither medium is immune.

What should you do personally if you get junk mail?
---------------------------------------------------
Just delete it and move on without reading it further.  Filing a
protest is becoming increasingly useless because spammers are often
disguising the addresses where the messages are sent from.  Unless you
really understand Internet mail systems, your attempt at protest by
sending replies to the message will often end up being sent to the
address of an innocent person that the spammer is victimizing.

What can BIOSCI/bionet do to protect its newsgroups?
----------------------------------------------------
The only solution currently available is to moderate the newsgroup.
If this newsgroup is already moderated, then you are in good shape.
Moderation protects the USENET distribution from about 95% of the
spams that are being sent to date and protects the mailing lists
completely.  Moderation means, however, that someone has to take the
time to review each message before it goes out.  We have set up
software here that simply allows the moderator to forward to an

This takes no more time than that needed to read the message and pass
it on, say about 1 min. per message.

Most newsgroups currently have a discussion leader who is responsible
for their newsgroup.  The discussions leaders and their e-mail
addresses are listed in the BIOSCI Information Sheet which is
available on the Web at http://www.bio.net/.  If a newsgroup is being
hit with too many junk postings, please contact the discussion leader
for that group and see if there is interest in moderating the group.
Please do not assume that by simply posting a complaint to the
newsgroup itself, anyone on the BIOSCI staff will act on your
complaint.  With close to 100 newsgroups to run, the BIOSCI staff has
to rely on the discussion leaders of each newsgroup to report problems
directly to us at biosci-help@net.bio.net.

We will moderate any of our newsgroups if the discussion leader tells
us that the readership of the group wishes to do so and if a moderator
is willing to do the work.  For most BIOSCI/bionet groups, this
entails only a few minutes of work each day.

Moderating a newsgroup will resolve probably 95% of the junk postings
on the USENET distribution.  Unfortunately there are easy ways for
determined spammers to override the moderation mechanism on USENET,
but we can protect our e-mail subscribers from unwanted postings if
the newsgroup is moderated.  You can also access our newsgroups over
the WWW at URL http://www.bio.net.  While this Web interface will not
stop spammers from trying to post to the groups, this will give you
yet another way, besides using USENET news, to keep the junk out of
your personal mail files.  For those of you with local USENET news
systems, the Web interface will also give you faster access to new
newsgroups and recent postings.


3) Examples of subscribing and unsubscribing to the mailing lists.

Hello Group!

this question is not exactly ACEdb related, but since the majority of
you will be genome database curators this seems an appropriate forum to
post the question:

The entire process of genome database curation seems a little complex (I
hear most of you laughing at this point).  Keeping updated with changes
to the EMBL, genbank, etc., making sure that the sequence you have is
the 'newest', ensuring your publication list is up to date, weeding out
duplicate entries, ensuring that everything is consistent when a gene is
re-named, blah blah blah...

So, for curating-virgins like me, these problems are enormous mountains
- not just to solve them, but to conceptually understand the depth of
the problem itself!  (there are without doubt problems that I have not
even realized exist so far!)

which leads me to the following question:  Is there a 'curators forum'
on the net?  Or do you all belong to a mailing list where you discuss
these issues?  Or do you all act more-or-less autonomously, each of you
solving the problems in your own way?  Are there curators
'conferences'?  Workshops?  Parties?!

I guess what I am asking is - how do you do what you do, and where did
you learn to do it?

Till recently, it was impossible to nfs lock on linux
machines, in particular from a dec alpha (my config)

we just changed here our linux kernel

we now use
  linux 6.1, kernel 2.2.12, and have activated knfsd

this beeing done, we no longer have problem between linux-intel machine
and dec-alpha runing dec-unix

and we are able to rm the 
NOLOCK
  statement from wspec/*.wrm

I've put a beta release of the new acedb-on-microsoft-windows
implementation at

This directory contains the first beta release of Acedb 4_8 for windows.
This is totally new program, identical in most respects to the latest
development version of UNIX xace.

Hi,

I'm a system administrator in the Social Science division at the
University of Chicago, and I'm looking at ACEDB as a possible way of
analyzing some interesting Psych data being gathered by a research
project.  I'm hoping that one of you ACEDB experts can give me a quick
answer about whether ACEDB can handle this and how much adaptation would
be required (I've been wading through docs for several days, and the
learning curve is a bit steep from non-bio applications).

This project analyzes human interaction, and their data are lists of
actions copied down from videotapes of the interactions.  For a given type
of interaction, they have a a fairly short list of possible actions, and
they divide a long period of interaction into short "cycles" of actions
which turn out to fit into very neat flowcharts.

For example, the sample data we're starting with are from a mother feeding
a baby over a four-month period.  A cycle starts when the spoon leaves the
jar, and ends when the spoon goes back in.  In between, there are a few
places where the baby may exhibit a negative response, after which the
mother may back off or may insist.  You get the vague idea.

The number of possible actions in these cycles is around 10, and there are
lots of cycles.

They want to do queries which count things like the number of cycles with
a NEG1 (a negative response in a particular place in the flowchart) in
which the baby was fed.  Generically, they want to queries like "count
where <action> appears before <action>", where "before" means anywhere in
the cycle and not just immediately before.

It seems like ACEDB could do well with these data, because cycles are
variable-length lists of a few repeating things - very similar to gene
sequences.  Relational databases aren't so good with variable-length
lists, and the usually Stat packages used in social science work are
completely orthogonal to this.

So, my question is:  could ACEDB handle this easily?  if not, how much
modification and work would be required to do it?

Although I'm not currently active in the acedb community, I was a few years
ago, and I still think its a neat system. I also did a fair amount of
social science computing earlier in my career, so I'm somewhat familiar
with the kind of data you describe (mine was more for history & poli sci).

I think acedb would in fact be a good match for your data.
You would need to make your own model(s), but then could use the
query and table facilities to do most of what you describe, I think.
You might also be able to create output that you could subsequently
transform for further analysis in SAS, S, Excel, etc.
You could do the transforms with Perl, AWK, or something else if necessary.
Before too long you may be able to get the output as XML,
at which point you could use XSL-T (transformation) to do transforms.

I'd be interested to hear whether you decide to try acedb, and if so,
how it works for you.

1) petide should be declared as a primary acedb type, like dna
not faked as longtext, at least that is the idea

2) when ran as peptide class, they come with a protein object
in the same way as DNA is related to Sequence

from then, both the dna and its sequence or the peptide and its 
protein have to be renamed at the same time and unfortunately
the acedb kernel does not provide this corelation automatically

it is schedulled for acedb5 together with other goodies and wont
be released before certainly another 6 months
meanwhile, rename both


however as far as i know renaming and deleting longtext obj should work
ok

Thanks for the vote of confidence.  Do you think that ACEDB will be able
to handle the specific problem of storing variable-length lists of actions
whose names are several characters long?  I noticed that gene sequences
are stored as lists of single-character codes.  What about the types of
queries we need?  Here's a refresher on the queries:

   I have a small question on access privileges and write-locks when
using Ace on a Unix (Linux) system. I have it set up with user ace as
the owner and a certain user group as the group for all the directories
and files the Ace-dir. All the users are listed in passwd.wrm and the
database-dir is chmod 770, with all files in it chmod 664.
  This works just fine, until a user needs to write and Ace creates an
additional block-file. This file gets 644 and when a user tries to save
the poor Ace-program crashes. So, what's going on here..?

Hi Gudmundur,

You might try changing the users' umasks from 022 to 002, so the files
their processes create are 664.

There may be a nicer way to do this with setgid on the database/ 
directory, but I confess I never understood setgid.

There have over the years been a number of solutions to giving write
access to a group of people for an acedb database.  By far the most
sound and least problematic has been the following:

make the executable setuid, by chmod 4755 xace tace
make all the database/* files, wspec/* files 644 as normally
add user ids you wish to have write access to wspec/passwd.wrm

The code expects this setuid mode, and does the following: on startup it
recovers the true userid of the user running the program, and switches 
back effective user-id to that user.  It only switches to the setuid id
(that owning the database files) when reading or writing files in the 
database directories.  All other file operations, including parsing and
exporting data, are done with the true user id.

Solutions using Unix groups require very careful setting of umask that

   Thanks a lot, both of you (Dave & Richard). It was the setuid-thing
that confused me. I have multiple project groups that need to be kept
private, each in their corner, so think I'll use the user group method
partially, meaning that the top ace-dir can be made chmod 770 and thus
read-closed for anyone outside the group (and ace of course). But then
the setuid-method takes care of which users in the group are allowed to
write.
    I may switch to the server/client later, but I have so few users pr.
group at the moment that it's working fine. I may want, however, to make
some kind of a Java/CORBA interface later on, at least for some
(non map-display) functions. But are there no plans for adding writing
capabilities to the Ace CORBA interface?
