   This is my own 'holy grail' in the world of ACeDB!  I think Simon

 I would like to add something  to Ed's notes in the newsletter
regarding the microarray-display issue: would it be possible to somehow
extend the grid display (already quite flexible, in layout at least) to
display much larger datasets, without requiring a massive effort to
write such an array display from scratch. At least it does deserved a
chance.

   I will be discussing this with a couple of those that are actually
working with expression data and see their view on this. Perhaps I can
extract some more intelligent (than mine) info on what kind of setup
would be must useful for expression analysis.

	I would like to ask for additional info on the Clone grid from the
Sanger-experts working with that. For example, how exactly does one do
editing; find which STSs/Probes hit  a particular grid, or rather, how
does one find which BAC corresponds to a certain grid pattern. The
manual says a few words, and some other piece of documentation covered a
bit more. I found out some editing stuff myself, but it is still kind of
vague in my mind.

I am interested in how well ACEDB can adapt to handling and display of
the large data sets associated with DNA microarray analyses, Mummi.
New display approaches and software are being developed by many groups,
including an effort at SDSC here at UCSD.  So I see two important
aspects here:
1. storage and retrieval of data
2. display in various forms, either via code within ACEDB or via
   external called programs ala Blixem and Dotter.

Two favorite data sets for development purposes here at UCSD/SDSC are
the following:

1. rather early Pat Brown group data:
paper:  DeRisi,  J.L., Iyer, V.R. and Brown, P.O.,
  "Exploring the metabolic and genetic control of gene expression on
  a genomic scale", Science 278, 680-686, 1997.
complete data available at:

2. subsequent Brown and Botstein effort including clustering and
dendrogram displays:
paper:  Eisen, M.B., Spellman, P.T., Brown, P.O., and Botstein, D.,
  "Cluster analysis and display of genome-wide expression patterns",
  Proc. Natl. Acad. Sci. USA 95,14863-14868, 1998.

There are now of course many other data sets as well.

Perhaps the ACEDB tree display would be useful in a similar dendrogram
display approach?

Does anyone knows if Sam Cartinhour's "Exploring Models Design and
Structure" exists as a postcript file (or anything easily printable)? 
I've downloaded the HTML version, but I would like to print it to read
it at home. Of course, I could print it page after page from my browser,
but this would take quite some time....

Hi,

Does anybody know if there are plans to release the AceBrowser-style
interface used at www.wormbase.org as the next release/update of
AceBrowser?

	I think that when reorganizing the the documentation for the new
acedb.org, it should definately be an issue to make all of it available
in more formats than HTML only, portions clustered together. If the docs
are maintained as, say, Latex, they can easily by converted to HTML by
Latex2HTML, or converted to Postscript for printing. Have you guys
thought about this, Ed?

Ed and I have just fixed a bug that plagued
all versions of acedb (4.7 and 4.8) on recent solaris
machine (sparc and intel alike)
the behaviour was: when you covered the mainwindow
the whole screen would freze because of acedb creating
an X11 event loop.
you had essentially to kill xace and restart the window 
manager.

the fix is simple and i will update the 4.7 distrib

i just fixed also a simple bug that prevents the
development release of aceserver to work. may be nobody saw
that bug but the behavious was a message 'cannot connect'
from the client

these fixes will be echoed in the next weekly build i guess

I downloaded the precompiled 4_71 version for Solaris-2.6, and installation
went pretty well, although I had to rename the "wspec.bin" directory into
"wspec".

But the "Help" button in xace doesn't work, saying "Sorry, no help
available".

I've made the html files in the "wdoc" directory available via the system's
Netscape server.  But I don't understand the reference in the NOTES file,
talking about the in-line viewer reading the html files from the "whelp"
directory.  Duplicating the "wdoc" directory under the name of "whelp"
doesn't do the trick.  Also, there's a reference to the "wspec/help.wrm"
file, which I don't have.

OK, I didn't understand this, I didn't get a wspec.bin directory, I got the
wspec as it should be.

OK, this is because the whelp directory is missing...

wdoc contains documents for developers and database administrators, it is
definitely not the 'online' help for the database, make sure it stays as wdoc.

whelp is the directory that contains the online help, sadly the 4_7l
distribution seems to be totally missing this directory from the binaries or the
source. A gross oversight.

I will put a tar'd 4_7l version of the help on the ftp site today under the 4_7l
directory.

I can only apologise again and hope you haven't wasted too much time. We are in
the process of overhauling the ftp site to make it easier to use and hopefully
this sort of problem will become a thing of the past...

Probably worth noting:

As far as we know this does not affect the 4_8c version, if you have Solaris 5.7
and could test xace from acedb 4_8c we would be grateful (download the July
build available as  Sanger-release.2000_07_14.tar.gz  from the ftp site).

Yup, I also fixed this, it was a trivial mistake in both 4_7 and 4_8 code.

I'm having problems printing from xace 4_71 on Solaris 2.6.  Defining
ACEDB_LPR to be 'lp -dourcolorprinter' seems to work, as it shows up in the
"Print/Mail Selection Screen" and a print request id message shows on my
terminal session confirming submission to the proper queue.  But only a
banner page comes out on the printer.

"Printing" a copy to a file works correctly, and I am able to "lp
-dourcolorprinter filename" fine.

Any ideas?  And BTW, my thanks to Ed Griffiths for the solution to the
"Help System" problem I was having.
