I'm using a quadra 700 with a PowerPC card (that was the first
quadra).  With the PowerPC turned on, running at the speed
of a PowerMac 6100, general non-powerpc software "feels" about
the same as with the old quadra 700.  When I run software
compiled for the PowerPC, zoom-zoom... (meaning from 3 to 10 times
faster than the Quadra).  

You don't have to worry about this choice -- your PowerPC Mac
will only get faster (as the software companies update their
programs with PowerPC versions).  Get WordPerfect version 3.1,
due out very soon, which is a "fat binary" that runs native
PowerPC code on such macs.  It'll outperform MS Word (and speed
can be important in a wordprocessor when doing complex formats
or graphics). I don't know if Systat has a powerpc version yet, 
but be certain they will soon.

Hello, 
It all depends on the software, if you can get it in PowerPC native code.
Wordperferct is out in PPC code.  
The emulation of the PPCs is about equivalent to a IIci or a Quadra 605,
depending on what operation it is.
However, the emulation does not emulate a FPU (math coprocessor)!
If systat is not available in PPC code, it won't run!
CAll them up and ask about a PPC version
Excel will run, since it automatically determines the presence of 
a FPU, but in emulation mode any math operations will be slow.
Excel and Word should come out later in the year in PPC code.

You might want
to consider a Quadra 650, plus a PPC upgrade card from Apple,
it's a combination that is slightly cheaper than a 7100, but has
a similar CPU power (except you won't get a couple of PowerPC goodies
such a geoport and 2 meg vram expansion) and you can run software
screaming fast in 68040 or  PPC  (you need to restart to switch though).

    Dear User, welcome to the dFLASH server!

    The dFLASH server is a "homologous sequence retrieval" program for PROTEIN
and DNA sequences.  We currently support the following databases:

    PIR     -- Release 40 with *no* incremental updates. 
       For more information, contact:  Protein Information Resource (PIR),
       National Biomedical Research Foundation 3900 Reservoir Road, N.W.,
       Washington, DC  20007, USA

    GenBank -- Release 82 with *no* incremental updates
       For more information, contact:  National Center for Biotechnology

    dFLASH is a parallel system running on a prototype 16-node IBM SP/1. 
Intra-node communication, evidence integration and alignment are performed in
parallel and use a prototype interconnection network.  The currently observed
performance is estimated to be between 2 and 5 times slower than that of a
production line SP/1.  The system has been implemented using IBM's Concert/C
language for distributed programming. The server is now available 24 hours a
day, 7 days a week.  Backups are perfomed daily between 01:00 and 01:30 Eastern
Standard Time, so performance is likely to be affected during this period.  At
the moment we automatically alternate service between the GenBank and PIR 
servers and thus certain lag may be observed:  this will be alleviated in
future releases of the server code.

    Incremental changes and improvements made to the server will be reflected
in the "Message of the day" at the beginning of this help file:  we recommend
that users periodically issue a `send help' request for up to date information
on the server.

    For the moment, we can process requests originating from email addresses of 
the form

                        or 
                 user%machine@[machine.][subdomain.]institution.type
                        or 
                 "string::user"@[machine.][subdomain.]institution.type

We plan to further expand the accepted formats, depending on demand.

HOW TO USE THE SERVER: You can use the dFLASH facilities by sending an email

		       "dflash@watson.ibm.com" (without the quotes).
			
SUBJECT LINE: It is important that the "Subject" line of your message contain 
------------- one of: { dflash, dFlash, dFLASH, DFLASH }.  Messages whose
              subject line does NOT conform to this rule, **WILL BE LEFT
	      UNPROCESSED**.  The reason for that restriction is that we want
	      to be able to automatically distinguish between messages that are
	      addressed to the server and those that are meant for one  of the
	      group members.

    The PAM/BLOSUM, VERBOSE, SEQUENCES, ALIGNMENTS, THRESHOLD, and TARGET
directives can appear in any order but they *must* precede the BEGIN directive. 
The BEGIN line must be followed by the LABEL line which in turn should be
followed by the test sequence.

    The test sequence should contain at least 30 and not more than 3,000 amino
acid or nucleotide characters.  But it may contain ANY NUMBER of CARRIAGE RETURN
TAB and SPACE characters; the latter are not of course counted while computing
the length of the test sequence. There is NO case sensitivity in the label and
the test sequence itself.

    The words appearing on the lines marked DIRECTIVE above can be in lower
case or upper case; in other words, you can have pam or PAM, threshold or
THRESHOLD, alignments or ALIGNMENTS, etc.  However, something like ThReShOlD
will not work.

    The directive pertaining to the scoring matrix allows the user to specify
the matrix to be used for computing the alignment scores.  You can use either
the word PAM followed by a space and the desired distance, or the word BLOSUM
followed by space and the desired distance.  Examples:  PAM 250, BLOSUM 62 etc.
If no matrix directive is included in the message, PAM 250 is used as the
default.  Depending on the values of the directive TARGET (see below) the
matrix directive if present may be ignored.

    The VERBOSE line allows the sender to also retrieve the data about authors,
dates, entries, superfamilies etc. that are contained in the original PIR and
GenBank databases.  This directive accepts one OR two arguments; for example:
                verbose         15      25
means "send me the text data for the sequences occupying positions 15 through 25
in the final ranking."  On the other hand,
                verbose         15
means "send me the text data for the sequences occupying the first 15 positions
in the final ranking."  If no verbose line appears, no citation data is sent.

    The SEQUENCES line allows one to restrict the reported sequences to the
given number.  This directive controls the number of entries in the ``short
list'' of recovered database sequences only.  If no SEQUENCES line is given,
the server code will set it to an appropriate default value.

    The ALIGNMENTS line allows one to restrict the reported alignments to the
given number.  If no ALIGNMENTS line is given, the server code will set it to
an appropriate default value.  The ALIGNMENTS value cannot exceed 1000.  Values
larger than 1000 are reduced to 1000.

    The THRESHOLD line allows one to restrict the number of reported sequences
(and thus alignments) to only those whose Score exceeds the given THRESHOLD
value.  If no THRESHOLD line is given the server code will set it to an
appropriate default value.  The default values are 50 for DNA sequences, and 80
for PROTEIN sequences.   There is also a *hard* threshold value of 20 for DNA,
and 30 for PROTEIN sequences;  if the user-requested values are smaller than
these hard-thresholds, the requested threshold will be increased accordingly.
NOTA BENE:  (1) if the THRESHOLD value is too small, you are running the danger
---------   of upsetting your mailer program since chances are that you will
            receive a very big file as a reply from the server.  
	    (2) if the THRESHOLD is too high the list of recovered entries 
	    will be empty, or very short; you should decrease the threshold's
	    value and resubmit your query.

    The TARGET line allows the user to specify the type of the target database,
as being one of { PROTEIN , DNA }.  This way the user controls the database in
which the search will be carried out.  If TARGET is set to PROTEIN, the search
will take place in the PIR database.  If TARGET is set to DNA, the search will
take place in the GenBank database.    We will soon allow users to 'mix and
match.'  I.e. the users will be able to request that amino acid sequences
be searched againt GenBank, nucleotide sequences against PIR etc. by making use
of the appropriate directives. If no TARGET line is given, the server will
assume the default value PROTEIN and thus will search against the PIR database.

    The LABEL line allows the user to enter mnemonic information pertaining the
the test sequence, the time of the day etc.  The information of this line will
be reproduced in the Subject line of the reply message.   Notice that the
LABEL line *must* begin with the character '>'.

    All the submitted messages must be terminated by the number '1'  This
number can follow the last character of the test sequence or be in a line by
itself.

Hi,

Could somebody point me in the direction of a X-front end for GCG called
"gcgnav".  I found the reference to this via the bionet archives but have
so far been unable to get in contact with the original poster.  Any comments
or suggestions for other (if any) X interfaces for GCG also appreciated.

Does anyone know of a program which can convert standard Tiff or Pict 
files to ones which can be imported into Bio-rad's image analysis software?

Their software is good but it can only load up files which it has saved.  
I know it can export to Tiff and Pict but it cannot import.

Any help would be greatly appreciated.

I am looking for a program (PC or UNIX-based) or database of
prokaryotic promoter sequences. If it exists, it should be able
to build promoter consensus sequences of promoter regions sorted 
by type of gene:
i.e. activators, structurals, etc.
Alternatively, it may be able to recognize a putative promoter sequence
in a DNA, and assign it to a family of promoters...

If such a program does not exist, an structured database of promoters
would be of help. (Though scanning it manually would be painful :-(  

If not, any bibliographic reference or review article will be welcome.

I just got LabVIEW 3.0 (Mac), but I'm a but reluctant to convert my 2.x VIs
to the new version, especially since it is the first release of the
rewritten program.

It was on our CD, perhaps in the unsupported or contrib.  Now it is
gcgcore/script/gcgnav.  It uses tcl and they supply a wish executable.
Wish is pretty old and it doesn't work with the latest version.

It is nothing fancy, just groups the command and give you a menu with
the on for the group, then runs a xterm with the help and the command.

MSE written by William Gilbert. I want to get in touch with Mr Gilbert
regarding the procurement of software. Repeatedly I got no reply from
his fax no. 603-427-1327 (USA), so I guess he has moved from this

i just loaded GCG 7.3 on a Sparc running Solaris 2.3 (SunOS 5.3) and 
everything, including wish, works fine.  we have the Sun on a local 
network and everyone can access the window front-end from their
desktop Macintoshes using the MacX package.

the gcgnav support is located in "gcg/gcginterim" from the latest CD
distribution.  the documentation indicates that in the future, gcgnav
will be unsupported in preference to a Motif-based interface.

I am in need of a shareware program (or commercial) that will print tiff
images out.  I am using Molecular Dynamics ImageQuant and want to be able
to batch print a folder of tiffs while in Windows-fWGs.  Does anyone know
of software to do this?  It doesn't need to be fancy, but functional.

There is a window based program called GWS (Graphics Work Shop) and it prints
Tiff files from windows but also modify, enhance or modify them. I think it's
shareware and can be found at FTP-site nic.funet.fi  login: anonymous

I recently released a slightly new version of my data acquisition and
analysis program Spike Studio.  I fixed some bugs in the code which
collected data from the microphone input of the Mac.  If any of you
downloaded Spike Studio to digitize through the Mac sound input port
and it didn't work, you might try again.  Unfortunetly, some macintosh
sound input ports seem to have an automatic gain control which can't be
turned off, so on some mac's this is not a feasable way to collect
scientific data.

For those of you who haven't heard of Spike Studio, its a formerly
commercial data acquisition and analysis program geared towards
neurophysiologists, for Macintosh computers, which I've now released as
freeware.  In addition to very flexible digitizing on National
Instruments, GW Instruments, or the built-in Mac digitizers, it also
has lots of analysis, graphing, and printing features useful to
neurophysiologists, and possibly to others.  Its used around the world
in both laboratories and classrooms.  The manual and some sample data
is included in the package, which you can download from a number of ftp
sites, including wuarchive.wustl.edu, sumex-aim.stanford.edu, and
mac.archive.umich.edu (at least last time I checked it was on all these

Greetings Netters,

Can anyone out there in Net Land recommend a simple (and preferably 
inexpensive) password protection program for a DOS machine. All it has to 
do is prevent the computer from booting from the hard disk until a password 
has been entered from the keyboard. Security doesn't have to be really 
tight, most of the people around the area would be scared off by a good 
beep!

Some machines let you password protect in the BIOS, but the one we need to 
protect naturally doesn't.

If enough people are interested, I'll post a summary of responses.

A program that I have had very good luck with is called Paint Shop Pro.  
It will print tiff, pcx, bmp, pcd etc in either color or B/W and also 
allows for converting between formats, as well as some nice image 
processing features.  PSP is shareware and available through most ms-dos 
sites.  Good luck.

A couple people have asked me where exactly to find the program.  As
far as I know, you can find it on mac.archive.umich.edu in the folder
/mac/util/science,  and on wuarchive.wustl.edu in 
/systems/mac/info_mac/sci.   On sumex-aim.stanford.edu it should
probably be in  /sci.  You can also send me $50 (my costs plus my time)
and I'll send you a nicely printed manual and a disk.

My printer is an HP 500 DeskWriter, driven by a Macintosh Quadra 610  with
version 5.0 (and previously 3.x) HP software and Mac OS 7.1.   I need to
use certain scientific programs that either produce Postscript output or
have a memory-use conflict with the printer such that the software crashes
on exiting from a printing job.   I would prefer to find  standalone
solutions to these two problems, rather than communicate with or buy a
laserprinter.

I understand that a Postscript Interpreter might enable  Postscript output
to be sent to the DeskWriter.   If this is so, I would welcome advice on
choice of software, pros and cons., etc.   MacConnection has been mentioned
in this context, but it does not seem to be on sale in the UK.   If anyone
recommends it, please supply the maker's contact details.

I cannot describe the memory-use conflict problem any further and
anticipate that it probably has no solution other than waiting for the
software (or the printer's drivers) to be re-written.   But any suggestions
will be welcomed.

But propably you might check the dna workbench for your
blasta and fasta searches (and Genbank searches) over the net ( no
local databases required). 
It works fine on my linux box.
However, I had to do some hand-work/fine tuning. If you're

The program WINJPEG 2.51 by N&K. Lee will handle TIFF, JPEG, GIF
etc. including interconversions and printing.

Pick up the file WINJP251.ZIP from CICA or one of its mirrors.
The package is SHAREWARE - (i.e. you need to register if you decide to keep it)

This is a program I made called FANCY.EXE. It is a menu of prompts. The
prompts are graphic prompt that display a color picture for a prompt

I am considering getting an X-windows emulator for my Mac but
there is apparently not a lot of information available on them.
I am interested in this software because I plan to put some

I posted this request yesterday, but under a totally non-related subject. 
Please accept my appologies and let me try again.

Can anyone out there in Net Land recommend a simple (and preferably 
inexpensive) password protection program for a DOS machine. All it has to 
do is prevent the computer from booting from the hard disk until a password 
has been entered from the keyboard. Security doesn't have to be really 
tight, most of the people around the area would be scared off by a good 
beep!

Some machines let you password protect in the BIOS, but the one we need to 
protect naturally doesn't.

If enough people are interested, I'll post a summary of responses.

I am looking for beta test sites for an interactive multimedia Clinical
Research Coordinator Handbook training program (CRC Hbk). The CRC Hbk is a
study guide that can help train new CRCs and is also a valuable reference
for experienced CRCs to use within a clinical trials setting. The graphical

This notice will be mailed bimonthly to each newsgroup.  You should
check your database entry from time-to-time to see if your address
information is still up-to-date.


		  Using Gopher to complete the form
                  ---------------------------------

If you don't want to use a text editor, you can also use Dan
Jacobson's gopher site to fill out the address database form as
follows.  Otherwise skip this section on gopher and proceed to the
instructions for filling out the form below.

Please enter all responses after the : on each line, leaving one (1)
blank space after the : (i.e., before the start of your text).

Please do NOT extend your responses past the end of each line (80
characters).

PLEASE DO NOT alter any of the field identifiers such as "first name: ". 
If you have nothing to enter after a field identifier, PLEASE LEAVE IT
- do not delete it even if there is no data on the line in question.

Several lines are provided at the end of the form for comments, but,
please adhere to the line length restriction.

On the date: line, please enter the date in the DD-MM-YY format, e.g.,
15-05-93 for 15 May 1993.  This line will tell others when the
information was last updated.  Please be sure to include the 0's for
single digit days or months, e.g., 15-05-93, not 15-5-93.

Note that the "e-mail network: " line below is for specifying, e.g.,
"Internet," "BITNET," "EARN," "JANET," or whatever other network that
your computer may be on.

If you are uncertain about any field, please feel free to leave it
blank, but please DO NOT DELETE the field identifier from the form!

In the first field below, "New information or Update ...", please
enter "N" if this is the first time that you have registered in the
directory or "U" if you are correcting a listing that you sent to us
previously.

The comment: lines may be used for anything that you like but PLEASE
DO NOT DELETE THEM FROM THE FORM OR ALTER THEM.  One suggested use is
to list the names of the newsgroups in which you participate.  Please
use the MAILING LIST name (see below - the latest version of the list
can be requested from biosci@net.bio.net) instead of the USENET name
even if you don't participate by e-mail.  WAIS might get confused by
the periods in the USENET names.  This allows one to retrieve via WAIS
or waismail the list of participants in a particular group.
