Nope, sorry, PHYLIP doesn't do anything like nearest neighbor analysis,
assuming that by that you mean analysis of neighboring positions in the
sequence.  Mecham was not, I think, asking about phylogenies.

Most Mac users in science use either Kaleidagraph or Igor.  
I personally only use Kaleidagraph, and have found it to
be fantastic for scientific graphics and curve fitting.
There are also various libraries available for Kaleidagraph
to allow data manipulation (e.g., Fourier Transforms)
within the application.  The output is journal quality,
and their (Synergy Software) tech support monitors 
comp.sys.mac.scitech in case you encounter problems.
And, it's relatively inexpensive.

We use Fig.P from Biosoft for plotting biological data (dose-response 
curves etc.). It is not the easiest of programmes but has, as far as I 
know, unsurpassed flexibility. Quite simply it copes with all the odd 
graphs we want to make. It exports easily and competently to MS-Word amd 
prints without problems on any printer with a Windows driver.

This may not be the best place to ask, so tell me if this is the case.
I would like to know from others which Windows-Winsock e-mail software
is available as either freeware or shareware.  My present reader is
Eudora, but I have problems enough with that I would like to view
others before spending any money or more time.  If the software is not
crippled, as is this Eudora demo, I would greatly appreciate it.

I would like to see some mail readers that have the functionality of
the new newsreader I recently downloaded, Forte's Free Agent.  It is
as good of a newsreader as I have used and rationally organized.  One
feature which I wish my mail reader had is the ability to retrieve
*again* a piece of mail (article in news) which has been cut off
because the server decides to drop the connection.  As it stands now,
if it is dropped, I need to use my standard unix-type access to read
the mail.

     There is a program available on the internet called MacLigand that
is extremely old and practically unusable. This program should not be
confused with LIGAND for the Mac that is unfortunately not availble
on-line, but can be obtained for free from the NIH.
    The LIGAND program for Macintosh does work, it is free (thanks, Dr.
Munson!), but the latest version I saw (4.96, May 1994) was rather
unfriendly and cumbersome to use for people used to 'true' Mac
applications. Does anyone know what the current version number is ?
     It would be extremely helpful if the program was significantly
updated and widely distributed, so we would not have to bother Dr. Munson
everytime we want to know what the current version number is or to
request an update. Surely I cannot be the only one who would be willing
to BUY an updated version.
     Does anyone know of another software program available for the Mac
that will do saturation and displacement curves, non-linear regression
fitting, multiple sites, etc...?  A good macro written for excel or
kaleidagraph (or any other package) would be adequate. Surely someone
must have written one.
     What happened to the Mac version of the Lundon package that has been
under development for at least three years ?  I called Lundon and faxed
them several times a couple of months ago, but never got any reply !

We hope to set up a database, with which we can catalogue and compare
hundreds of different clones against each other based on their
restriction cut pattern ( bamH1, Sal1). We have the a CCD-camera to

Andy,

Jandel Scientific, the publisher of SigmaPlot has a www homepage
(www.jandel.com, IP is 199.170.0.55). They do offer demo versions
of their software.

We are using SigmaPlot (DOS and Windows) for several years now and
are very satisfied with it, especially with the current SP for 
Windows (2.01).
The only other Windows software comparable to SP is Origin from
Microcal, US, now Version 3.5.

There are two questions here: (1) making an alignment of the sequences
and (2) doing some analysis of the most conserved positions.  

Along the lines of (1), making a sequence alignment, probably the most
commonly used software is ClustalW.  You can find it at:

hidden Markov models (HMMs).  You can obtain information about these at:

To do the analysis (2), you can either look at the positions yourself,
your use any of a number of different systems for aiding the analysis.
HMMs automatically give you the level of conservation at each
position.  There are a large number of programs which will aid you in
coloring an alignment according to conservation, and these can be
helpful in a general sort of way.  More intersting is AMAS, a system
intended to do all sorts of various analyses on multiply aligned
sequences.  An interface to this is available at:

Finally, with apologizies for being pedantic, I just want to remind
one of the other people who followed up this thread that proteins the
sequences can not be 'more' or 'less' homologous.  Homology means that
two things stem from a common ancestor; to proteins are either
homolgous or they are not homologous (just as something is either
unique or not unique; it can't be 'more' unique).  Typically the
appropriate word is 'similarity,' and a high level of similarity
typically implies homology.

I have a PXL-211 camera by Pixel and it saves the images in a *.pix format.
Is amyone familiar with this format and do you know of a viewer for it or a
program that converts it to a more standard format?

Hello Ken,

I do not know what platform you are working on, but I can recommend
FileMaker Pro, which is available for both PC and Macintosh.
You create a record for every manuscript, and define as many fields (= 
variables) as you need, i.e. authors name, title, date of first submission, 
names of referees, their comments, etc. You can export selected variables 
into a "merge" file, and incorporate them into your standard letters in 
Microsoft Word (maybe also other wordprocessors). You can define macros in 
FileMaker Pro to alert you when a review is overdue, etc.
I use it al the time (I am the managing editor of the Journal of Coastal 
Conservation), and it enables me to see in one glance in what "state" a 
manuscript is.

The purpose of this note is to announce the availability of FASTLINK 2.3P.

FASTLINK is a faster version of the principal linkage analysis programs
in LINKAGE 5.1.

Thanks to Lucien Bachner, Carolyn Bucholtz, John Powell, Gyorgy Simon,
Jim Tomlin, and Garret Taylor for assistance with beta testing and
portability testing of the parallel code.

Thanks to  Margaret Gelder Ehm, Carol Haynes, Patricia Kramer,
Toby Nygaard, Marcy Speer, Gerard Tromp, Frank Visser for
bug reports and suggestions that helped in developing version 2.3P.

Thanks to Anita Destefano and Kimmo Kallio for assistance with portability
to VMS.

As with previous versions, FASTLINK 2.3P can be ftp-ed from
softlib.cs.rice.edu in the directory
         pub/fastlink

The main advance over FASTLINK 2.2 is that much of the code can now
run in parallel, which explains the P in the new version. Most of this
message will focus on the parallel code, but let me put some remarks
about the sequential code first, so that those who want only sequential
code can skip the rest.

|*| Sequential Code
    ---------------

Version 2.3P has some improvements in the sequential code
and documentation, which are covered at the end of README.updates.
New features include speeding up runs involving multiple LINKMAP scripts
that move a marker across a fixed map.
The organization of the code files and Makefile has changed substantially, so
that the same files can be used to make both sequential and parallel 
executable files. 
There is a new auxiliary program called ofm ("optimize for maxhap") to
assist with automatic recompilation of the programs.

|*| Parallel Code, Introduction
    ---------------------------
The (sequential) FASTLINK package already provides considerable running
time improvements over the older programs for the LINKAGE package. 
Response from users about sequential FASTLINK has been extremely
enthusiastic and yet, it is abundantly clear that more speedup is necessary.
At this time, we believe that one realistic way to obtain substantially
more speedup on long runs is to use multiple processors in parallel. 
We continue to investigate further sequential speedups.

Two attempts to parallelize  ILINK from FASTLINK are described in the papers:

These two papers are available as paper3.ps and paper4.ps with the
distribution.  The version of parallel ILINK that we are distributing
is similar algorithmically to that described in the second paper.  We
were able to achieve speedups in the 5 to 7 range on a network of 8
DECStation5000/Ultrix processors on ILINK runs that take tens of
minutes sequentially. 

|*| Parallel FASTLINK, Operation
    ----------------------------

FASTLINK 2.3P can be run in parallel on two different types of platforms:
shared-memory multiprocessors and networks of UNIX workstations.

FASTLINK on shared-memory multiprocessors:

The shared-memory version uses the p4 macros which are available by
anonymous ftp to Argonne National Labs. More detailed retrieval and
installation instructions can be found in README.p4 that comes with
FASTLINK.

FASTLINK on network of workstations:

If you have access to a network of (uniprocessor) Unix workstations,
then you can run parallel FASTLINK using a runtime package called
TreadMarks. TreadMarks essentially provides the same execution
environment on a network of workstations as that available on
shared-memory multiprocessors.

TreadMarks is available for a small fee for universities and medical
schools, and at commercial rates for other institutions. All users
can get a 30-day free trial license. See README.TreadMarks for
more details on how to configure FASTLINK with TreadMarks.


TreadMarks licenses can be obtained by sending e-mail to 
treadmarks@ece.rice.edu. Please specify the nature of your organization
(commercial or university/medical school) and the machine architecture
and operating system you plan to use TreadMarks for. Once you return the
signed license and the license fee, a copy of TreadMarks will be sent
to you or be made available via ftp. A free 30-day demo copy can also
be obtained by sending e-mail to the same address.

We recognize that installing the parallel code is more 
difficult that installing the sequential code because of the need to
configure both the FASTLINK code and the runtime library (either p4 or
TreadMarks). We will be pleased to work with you in getting the parallel
code up and running on your system.

Howdy,

I've heard that there is a program that does Molecular Analysis of
Variance, sorta an ANOVA for molecular data.  Useful in
population/phylogeographic work.

Anyone have the citation for the original article as well as the
availability of the program (commercial, shareware, ftp?) and Platform
(IBM/MAC)?

   Does anyone know if a program that does the same thing as SigmaGel by
Jandel exists for the Mac?  The program allows the automatic calculation
of Rf values,
intensities, and migration distances for standards and experimentals using a
scanner and a computer instead of an electrophoretic gel analysis system.

I am working with electrophysiology and here is the list of my
preferred software. It would be interesting to get a list from
you including reasons for your choices.

Topic   : Dataaquisition
Product : Spike2 ver 4.53 for DOS and ver. 1.56 for Windows
Manuf   : Cambridge Electronic Design (England)
Comment : Their is many reasons to use it, but the major is
          that it is very easy to use and implement in your setup.

Topic   : Graphs containing many data (>20000 datapoint)
Product : Stanford Graphics ver 3.0 (Windows)
Comment : This programs has an huge number of rows and coulums.
          It has a very good import facility for several filetypes
          ASCII, EXCEL (up to ver. 4.0)  etc and it always find a method to import  
          the file even if you specified the wrong type.
          Has very good 3D plots and it is easy to save templates ("gallary files").
          Complete control over all parts in the graph (very important)'
          
Missing : A feature for making dimension lines like Designer ver. 4.1 TE.
          A really good curvefitter, which can be setup manually.

Product : Sigmaplot for Windows ver 1.0 (I heard there is a version 2.0 know)
Manuf   : Jandel Scientific
Comment : Really good curvefitter and very good control over different parts
          of the graph. 
Missing : No OLE facilities. When trying to copy/paste, the program will copy
          the whole page as a bitmap, and you will not get the option to paste
          as a picture in your other windows programs.

Product : Designer ver . 4.1 TE
Manuf   : Micrograpx
Comment : Very easy to use (much better than Corel Draw)
          You can add the tools you need to the side which is very useful
          Very good dimension tool. I use this to label my Stanford Graphics 
          objects embedded in Designer.
          Really good line facilities for shaping lines when you draw 
Missing : Powerline feature as in Corel Draw ver. 5.0. This feature is
          excellent when you want to draw a neurone with dendrites and
          axon.

Topic   : Chemical solutions
Product : Intend (DOS program)
Comment : Perfect I would just like to have a Windows version.
          I use it to calculate the amounts of various chemical needed
          to make my different Krebs solutions.
          Delivered with information about a whole lot of compounds and
          solutions for molecular biology and physiology.

Topic   : Backup 
Product : PCTOOLS ver 9.0 (DOS) and ver. 2.0 (Windows)
Manuf   : Central Point
Comment : I use this program together with my 250 MB tapebackup
          using DC2120 tapes. It is just working perfectly. 
          Both the DOS and Windows program save history files
          that can be used by each other. This is very useful
          because I run my dataaquisition i DOS and therefore
          I do not always want to start Windows if I need to
          do a backup.

Topic   : Wordprocessor
Product : Word ver 6.0
Manuf   : Microsoft
Comment : I use it and I like it. The only reason that I am not using 
          WordPerfect is because of Word's good facility to make tables.
          Good second mouse button facilities.
Missing : Word is really poor to handle figures. I have experienced that
          a picture can escape from its frame, this is stupid and bad
          programming. This would never happen in WordPerfect. 
          The spelling and thesaurus facilities are really poor in
          both of the programs.

We've used SigmaPlot for DOS and/or Windows for years.  It's very good, but VERY 
user-UNfriendly.  Being a lab tech, I've had to teach many grad students to use the 
package, a less than pleasant task.  I recently downloaded a demo of GraphPad Prism 
by the GraphPad company and was extremely impressed.  We've ordered the full version 
and plan on using it in place of all the programs we've used to date (SigmaPlot, 
Excel, QuattroPro).  No, I'm not associated with the company in any capacity, I just 
think the program beats the hell out of anything else we've tried.  It's simple to 
use, simple to learn, and very flexible.  Just my two cents worth.

We've used SigmaPlot for DOS and/or Windows for years.  It's very good, but VERY 
user-UNfriendly.  Being a lab tech, I've had to teach many grad students to use the 
package, a less than pleasant task.  I recently downloaded a demo of GraphPad Prism 
by the GraphPad company and was extremely impressed.  We've ordered the full version 
and plan on using it in place of all the programs we've used to date (SigmaPlot, 
Excel, QuattroPro).  No, I'm not associated with the company in any capacity, I just 
think the program beats the hell out of anything else we've tried.  It's simple to 
use, simple to learn, and very flexible.  Just my two cents worth.

CAROLINA WORKSHOPS
Computational Molecular Biology

University of North Carolina at Chapel Hill

This course is designed for scientists with limited prior experience in
computational molecular biology.  The topics to be covered include:
biomolecular informatics and computer networks, protein and nucleic acid 
databases, protein and nucleic acid sequence analysis and alignment, 3D 
protein structure analysis and prediction, molecular modeling and dynamic 
simulations of proteins and nucleic acids, and structure-based drug design.  
The workshop will consist of the in-depth theoretical lectures and intensive 
hands-on laboratory sessions. The course will be taught at the training 
facility of the North Carolina Supercomputing Center, Research Triangle Park, 
North Carolina.

CAROLINA WORKSHOPS are intensive hands-on courses designed to teach
cutting edge methods in molecular biology and biotechnology.  Four or five
courses on different topics in molecular biology and/or biotechnology are
offered each year. The courses are designed for novice students as well as
for individuals with prior experience.  All students benefit from in-depth
interaction with instructors.

restriction-map DNA sequences, at:

I think you will find it a useful tool for generating restriction maps.  
Because it is a part of the WWW its enzyme database is kept 
automatically up-to-date, it can be accessed from any internetted 
terminal, and it puts at your disposal the extensive sequence libraries 
available on the web.

Webcutter can performs full analyses, single out those enzymes 
with unique sites, or list those that cut any specific number of times.  The 
database can be limited to any set of enzymes you choose, or to those with 
sites of a given length, or it can be set to include all commercially 
available enzymes.

The analysis can be returned as a sequence print-out with sites marked, 
as a table of sites sorted alphabetically by enzyme, or as a table 
ordered sequentially by position of site.

I think you will find WebCutter a versatile and convenient tool.  Please
use it with caution, though: It has only been tested in moderation, and 
may still be a little buggy.  However, email to me any bugs you discover, 
and they will be IMMEDIATELY repaired (and I'll give you credit for your 
help, too!)

Does anybody out there use MicroCal Origin 3.5 plotting package, it is quite a 
versatile package. It worked fine under windows 3.11 but under Win '95 it will 
only print blank pages. Both MicroCal and Microsoft cannot track down the 
problem. 

Is it anything to do with incompatable printer drivers?

Hi everybody

This is a dumb question, but I might as well ask it:
I need to design oligonucleotides, that will be used mainly as primers
for cycle sequencing. 
I have a program that can analyze the oligos (vectorNTI), and provide
thermodynamic data about the stability of possible dimers and hairpin
loops. My problem is - what are acceptable numbers: for example, if
the program anticipates a dimer with dG of 0.4Kcal/mol, is this
acceptabe for my purpose, or not?
And what if I use these oligos for radioactive probing, what are the
limits in that case?

I would be very grateful if someone could tell
me of a program which searches tmbase (the database of
transmembrane domains). Please could you tell me whether the
program is readily available and how one can get it?

I may have what you want.  I am the editor of a journal called
Mammalian Genome, and I have developed a database that does all of 
things that you need using the relational database program 4D First,
which can be purchased for $99. The relational database structure 
is much better than FoxPro or other like it because you maintain 
separate files for manuscripts, reviewers, reviews, etc.  If you
are interested, I can provide you with my application at no cost, but 
you'll have to have a copy of 4D FIrst or Fourth Dimension.

The source code for the seg and xnu programs are available for public use in
the NCBI ftp site (anonymous ftp to ncbi.nlm.nih.gov) in the pub/seg and
pub/jmc/xnu directories.

My RNA folding software that computes optimal and suboptimal RNA
secondary structures based on energy minimization is available on the

I use Oligo to design both PCR primers and sequencing primers. Alot of 
times, due to incorporarion of restriction sites, duplex formation of my 
primers have had dGs of -12 kcal/mol with no ill effects. as long as the 
melting temp of the duplex (Oligo calculates these for me, your program 
may/may not) is sufficiently lower than the ann temp of your rxn, you 
should not have any problems.

Dear Netters,

I was wondering whether one has the possibility to specify kind of anchors (i.e
segments which are known to belong to each other and should not be interrupted
by the alignement process) in the input file of the multiple alignement
programs first instead of shifting and moving around the output later on.

Do clustal, treealign, pileup,... provide this possibility? If not is it
possible easiliy to add this feature? Is this a feature?

It's always possible to add this feature, provided you can edit the
comparison matrix and sequences:  Just pick a symbolt that is not used
in your sequence alignment (eg: X) and give it a really high score
vs itself and a very low or negative score vs. others.  Now insert an
"X" in each sequence where you want them to be anchored.  If you
want to anchor a segment you may need to add X's at each end.

I've used this method successfully with Pileup to force the location of
a large (300 aa) insertion relative to other sequences.  Note that you
are really forcing the alignment, so you should think hard about how
you can justify the location of the anchor.

I haven't used any programs that allow expicit definition of anchors.

If you find any please let me know.

We fixed a bug with fasta setup.  Due to the bug, the result was not
sent back to the user.  If you have run fasta through BBQ and didn't
get anything, you may try again.

Those who have tried BBQ would probably feel that the biggest problem
is inputting sequence data.  Though the cut/paste feature likely exists
in your browser, it's realy not as convenient as simply typing a file
name (along with the path if necessary).  We have proposed to add
a new tag to the fill-out FORM so the input to a field marked with
the tag will be taken as a local file name and the content of the file
will be loaded by the browser as the real input when the form is submitted.
As a test, I have modified lynx2-3-7 to recognize such a tag and do as
specified above and it works really great.  It really needs little
effort to add such a feature into a browser.  The IETF group for HTML has
extented the specs to include such a tag.  But it tries to cover a lot
of situations, such as binary data (therefore involving encode/decode and
type specification for different binary format, such as .tiff, .gif, .wav,
.au, etc), and makes it very very complicated to implement the tag.  So far,
I'm not aware of any browser that has implemented the IETF tag. (Some
browsers may allow you to directly upload the content of local files into
a field.) To sort of working around such problem, we implemented a mechanism
in BBQ that allows you to input a sequence only once for repeatly uses.

I am currently studying for a PhD, looking into anatomical defects in the lungs
and kidneys of cot death (SIDS) victims.

I want to 3 dimensionally reconstruct the terminal duct complex of SIDS and

As of version 5, Excel *does* do error bars.  It also does automatic
curve firring and all sorts of other stuff useful to scientists.

ANNOUNCE: Vendor Seminar for Earth Observation Data Access



NASA is interested in introducing you to its proposed data standards for
Earth science data. The Earth Observing System (EOS) Data and
Information System (EOSDIS) will archive and distribute Earth science
data sets for a very large user community.  Information about EOSDIS is
attached. The Earth Science Data and Information System Project (ESDISP)
is committed to providing easy access to its data. EOSDIS will use a
standard format for data set generation, ingest, and distribution.

It is the goal of EOSDIS to provide interoperability among the Earth
science users which will allow them to interchange data and use a large
suite of analysis and visualization tools. If you have a World Wide Web
(WWW) browser, such as Mosaic, there is an EOSDIS WWW server with
further information about EOSDIS development at the following URL
address: "http://spsosun.gsfc.nasa.gov/ESDIShome.html".

Standards regarding structure and format of the Earth science data sets
to be distributed have been prototyped using the Hierarchical Data
Format (HDF) over the past four years. The National Center for
Supercomputing Applications (NCSA) at the University of Illinois at
Urbana-Champaign is the developer of HDF. In September 1993, the ESDISP
adopted HDF as a baseline standard for EOSDIS development for its data
sets. For more information on HDF, including the HDF Reference Manual,
the URL for the HDF server is "http://hdf.ncsa.uiuc.edu:8001/".

Over the past two years, the ESDISP has developed EOS conventions for
science data and metadata in implementing HDF.  These conventions
provide a consistent, self-describing collection of data objects that
model the Earth science data. The EOSDIS developers are building a
subroutine library that will encapsulate these conventions.

The ESDISP is currently contacting vendors, both commercial and public
domain, regarding their interest in learning more about the EOS
conventions and HDF. The ESDISP proposes that a seminar on EOS
conventions and HDF be held in the Washington, DC area in early fall.
