Free Workshops on Molecular Visualization

for Undergraduate Bioscience Teaching

Amherst MA -- Summer, 1997-8



Free, hands-on workshops will be held this summer at the University

of Massachusetts in Amherst to prepare college faculty with no prior

experience to use molecular visualization in their classes.



Understanding the three-dimensional structures of proteins, DNA,

RNA, and their interactions is difficult from flat pictures, yet

grasping structure is important to understanding function.  Free

software is now available which displays attention-grabbing 3D

animated images of biological molecules in depth-cued spacefilling

color. RasMol (http://www.umass.edu/microbio/rasmol), which

works on Windows or Macs, encourages self-directed exploration.

Chime (http://www.umass.edu/microbio/chime) allows annotated

preset views of molecules to be delivered as web tutorials.



Workshop participants will travel to the Amherst campus on three

separate days (two this summer, one the following summer), and are

responsible for their own travel expenses (and therefore are expected

primarily from the Northeastern USA). Overnight accomodations will be

provided free to those needing them (based on distance traveled).

Participants will be expected to incorporate molecular visualization

into their teaching, and to mentor two faculty colleagues at their

home institution.



The workshops will be led by Eric Martz, a Professor in the

Department of Microbiology.  Martz has innovated molecular structure

tutorials which are in use throughout the USA and in dozens of other

countries.  The web site he created (see above) was visited by

40,000 people in 1996.



1997 dates are June 17 and 30 (workshop A), or June 19 and July 2

(workshop B).  Workshops A and B also meet for one day in late June

I need a high quality program which will quickly align several human and
mouse genome sequences and highlight differences.  The program will
probably have to err on the side of false positives so I don't miss any
sequence variants.  Any hardware platform is fine.  Does anybody have any

You can be just as lucky if you write the protein sequence on the piece of 
paper, close eyes and point finger somewhere on the written sequence. There 
are almost two hundred known human class I MHC molecules, even more class II 
molecules. The likelihood is that every, say, 15-mer peptide from within a 
protein will bind to some of the MHC variants and therefore be a candidate
for a T-cell epitope.
Prediction of peptide binding to a particular MHC molecule can be done and
has been done reasonably well for HLA-A*0201, -A2401/02, -B2705, -B3501 and 
-DRB1*0401. Claims for solutions including some other alleles exist, but 
whether they were properly evaluated is unclear.

How about running a full database search (BLAST etc.) using the most
"important" sequence or group of sequences to allow you to choose the
subset of the database that is interesting (you can decide the cutoff
of significance) and then run Clustal, or your favourite alignment
program, to line them all up?  There was also a thread last week on
choosing good "highlighting" programs.
	In my humble opinion Blast/FastA and ClustalW *are* "high
quality" programs....

My suggestion would be to look into using DNA-GUI, a most impressive
program written by Ken Clark, Washington University, St. Louis. This
program has been written for the X Window environment; it reads
digitized gel images (Tiff format), displays them, and offers
many options, among them identifying bands in the gel, spatial
normalization of the gel (using two or three marker lanes at
appropriate positions), and writing all bands and the respective
estimated molecular weights of the corresponding DNA into a file.

LASSAP is a new software package for sequence comparison.
LASSAP currently implements all major sequence comparison algorithms

        - Blast

        - Fasta,

        - Dynamic programming : Smith/Waterman, Needleman/Wunsch,
          K-best alignments


        - string matching (Mainly for redundancy problems)

        - pattern matching algorithms (e.g. search for PROSITE patterns).

For the time being, all algorithms in LASSAP are pairwise based.
Whatever a pairwise algorithm is used in LASSAP, it shares with
all other algorithms numerous enhancements such as:

 (i)   intra- and inter-databank comparisons
       ~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~
       (a databank can be a set of sequences choosen among a large
        databank or one sequence);

 (ii)  computational requests
       ~~~~~~~~~~~~~~~~~~~~~~
       (selections and computations are achieved on the fly);

 (iii) frame translations on queries and databanks
       ~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~
       (various genetic codes)

 (iv) structured results allowing easy and powerful post-analysis

      (LASSAP provides 3 different views of a result:
        . a full ASCII form, whith the alignment.
        . a compacted ASCII, one line for a pairwise result, allowing

 (v)  performance improvements by parallelization

       using SUN Visual Instruction Set [2])

For a programmer point of vue, LASSAP is a programmable,
high-performance system designed to raise current  limitations of
sequence comparison programs in order to fit the needs  of large-scale
analysis. LASSAP provides an API (Application Programming Interface)
allowing the integration of any generic pairwise-based algorithm.
(The public API is not yet available, but it will be released
 as soon as possible)

LASSAP is both an integrated software for end-users and a framework
allowing the integration and the combination of new algorithms.
LASSAP is involved in different projects such as:
     - the building of PRODOM
       (http://protein.toulouse.inra.fr),
     - the exhaustive comparison of microbial genomes
       (Protein Science, Vol 6, Suppl 1, April 1997)

     - the subfragments matching problem of TREMBL.
       (Proceedings of ISMB 97 conference - June, Greece)

A LASSAP  server will be set up soon through a collaborative project
between INRIA, INFOBIOGEN and CNUSC.

I've heard of something called DNA-GUI which claims to be "A Graphical
User Interface for Quantitative Imaging and Analysis of Electrophoretic
Gels and Autoradiograms". I can't say how good it is since I haven't been 
able to get it to compile on my Linux box (though I think this is my 
inexperience, rather then a problem with the source).

The DNA-GUI homepage is at:

and there's a patch to get it to compile on Linux at:

I have ported it to most all platforms including windows; if you have a
problem with the fortran, try using 'f2c' and compiling in C, that always
works for me.

I have the docs for the multi-threaded version of FASTA 3.04 however I
cannot find any info on the max query sequence, anyone know?

I am worried about users throwing entire chromosomes/genomes at the data
libraries.

It's not difficult. You have to twiddle a bit with the Makefiles and
comment out two procedures in system.f (syrand and sytime) which are
not used by molscript.

For FASTA3, the maximum data length is set in the file defs.h, by
MAXTST and MAXLIB.  The maximum practical length is about MAXTST,
15000.  However, your query sequence can initially be up to
MAXTST+MAXLIB (15000+60000) and then you can select a subsequence, for
example:

	cosmid.seq:1-20000

or
	cosmid.seq:35000-40000

Since FASTA currently reports only the once match from a query sequence,
it is dangerous to give it too long a query sequence, as some lower scoring
matches may be missed.

I am using Excel 5/7

I have a spreadsheet called Sheet1 and a Dialog  Box (Dialog1). The
Dialog Box has 20 CheckBoxes on it

When a user Checks a CheckBox, I would like the Corresponding Row to
be visible. If it is unchecked, then I would like the row to be
unhidden.

I can do it individually, but have real trouble when it comes to
looping through.

Here is my code that is not quite there:
Dialog1 and Sheet1 have been defined and Set

For k = 1 To 20
    If Dialog1.CheckBoxes(k) = xlOff Then
	    Sheet1.Rows("k:k").EntireRow.Hidden = False

Also, - I have some code that works great for EditBoxes thanks to
Jennifer Campion, but I have not been able to get it to work for

I am looking for a software package which would inable me to analyze
4-6 similar sequences at once. We currentely use Seqed. However, one
can only allign 2 sequences with this program. Also, if I am interested
in creating a restriction map, I need to import my sequence into Gene
Construction Kit, since it can draw circular maps very well. That
program also has certain limitations. For example, I can not get a list
of enzymes that only cut twice.
 Is there a better software package on the market?  Please let me

Don,

this doesn't work because you put the variable k in quotation marks which
prevents it from beeing evaluated (and there is no row "k").
Just replace ("k:k") by (k & ":" & k).

On different locations are monitors installed. On these monitors runs

automatically determines confidence intervals for rate constants.  Just
use two questions marks instead of one:

  [mechanism]
    E + S <===>  ES    :   k1   k2
    ES ---> E + P      :   k3

  [rate constants]
    k1 = 100, k2 = 10 ??, k3 = 1 ??

One question mark means "determine the best-fit value".  Two question
marks means "determine also 68% confidence interval" by a systematic
search in the parameter space.

just lost my access to a server running the GCG packgage :( 

Is there any Website that would allow a protein sequence search using
degenerate sequences like the findpattern program in GCG does ?

We use GCG at work but to save me logging in from home I would like to

analyse my sequences on a Windows machine. 

Does anyone know of a programme(s) that can align multiple sequences,
translate, map, reverse etc sequences under Windows?

Any information much appreciated

For WIndows, try Clone Manager (SciEd Software, demo available from http://www.scied.com/). Excellent, graphically-oriented, easy-to-use, and better than most Mac software. The WIn 3.1 version runs smoothly under Win-OS/2. FOr native OS/2, the only thing right now is FirstBase, a very simple -- and free -- sequence editor/ORF finder/translations (contact rhughes@ucsd.edu; I forget the web address).  FIrstBase is now bundled with LiCOR DNA sequencers.

It will help the cross-platform cause if you let SciEdSoft know that you're interested in software developed with the Open32 API (which allows cross-compilation between Windows NT and OS/2).

A while back, I downloaded a program called Plasmid Processor.  I have not
had a chance to use it extensively, but from the little bit that I have
used it, the software seems pretty nice.  I am pretty sure that it is still
Freeware (at least according to the developers home page).  Try:

I have not used any "commercial" programs, so I don't know how this program
compares.

You can submit patterns in Prosite or Unix regexp formats, and search a
weekly updated non-redundant protein sequence database.

I agree.  Note that you can also do this using only Restrospect (i.e.
without Retrospect Remote) by mounting the remote disks on the machine
running the backup.  Howerver, opened files (i.e. System, fonts, etc.)
will not be backed up as they are locked out.  Will work quite well for a
user disk though, and Retrospect even remembers passwords needed to mount
volumes and will mount them automatically.

I am admittedly biased, but when you factor in the costs to engineer,
develop, support, and market a specialized product such as gel image
analysis software, $2000 sounds about right!  And there's no doubt that
gel analysis software saves a lot of time (money) in the lab and
increases repeatability as well.  (Media Cybernetics makes Gel-Pro
Analyzer for Mac and for Windows which sells for $1999 in the States :)

We have several Macintosh conneted thru network in the lab.  We assign
lab personnel to specific machines and they store their data on their
"home" hard drive.  We now want to set up a backup system to backup all
these HD periodically.  I would appreciate any

Assuming you mean experimental measurement rather than some kind of
computerised prediction procedure, there are several possibilities: 

Spectroscopy (UV, IR and CD)
Light-scattering
Chromatography
Dye-binding
NMR
X-ray and neutron diffraction

to name a few approaches used for biological macromolecules. It might
help if you were more specific about what sort of molecules you want to
work with.

Retrospect / Retrospect Remote.  Use one machine as a central server and

machines that can auto-power up and down.  We back up to a 2 Gig Dat drive
but other options are, I believe, available.  Can be completely automated
- all you have to do is change the tapes!

If you would download ClustalW from somewhere in ebi.ac.uk and GeneDoc
from  http://www.cris.com/~ketchup/genedoc.shtml, you should be in
business. You might also need BBSeq (contact bbabb@medmicro.cuct.ac.za).
ClustalW is a DOS program but the others are windows..... I have been
using all of them for over 1.5 years---very good programs.  most of the
others I have are dos-types.

I' have to pour some isoelectric focusing gels with immobilized pH
gradient at some unorthodox pH ranges which are not tabulated in the
literature I have searched so far. Therefore, I am looking for some
software product (preferable freeware) that can do the appropriate
calculations to determine the immobline mixtures.

Is there such a program for mac or unix systems?

The ANTHEPROT package I developed fro Windows is able to edit multiple
alignment. It makes many things more...

	ClustalX, the GUI for ClustalW run under Windows 32 bit
system (and all other systems supported by the vibrant libraries).
You can download it from:

ftp://ftp-igbmc.u-strasbg.fr/pub/ClustalX/

	We didn't had time to check with the authors of seqpup and
genedoc if everything goes well, but because the output formats are
standard (clustal, MSF, GDE at least), I think all of this work well.
Also ClustalX provide some analysis tools, the publication related to
this is under submission. 

	Please feel free to e-mail me any comments about ClustalX on PC,
and its interaction with Genedoc or SeqPup. I will try to make a little 
web page on how to make ClustalX work with Seqlab, and this could be
interesting to had some words about Genedoc and Seqpup too.

Are there any systematists/cladists out there who use the cladistic
program DADA to create data matrices?  If so, I would greatly appreciate
recieving a text file of a data matrix created in DADA.

I'm currently building a program which creates an interactive key based
on data matrices used in cladistic analysis.  So far, I hava samples of
a nexus file (used with MacClade), and an xread file which was created
in Tree Gardner.  I understand that DADA creates a matrix in xread
format, but that the character and state data (the text/names for the
characters and states which are ignored by the tree-finder) are in a
different format in DADA files.

I would certainly acknowledge the contribution in any documentation
resulting from this project.

NetOglyc is a neural network algorithm recognizing Mucin type 
O-glycosylation sites in mammalian proteins.

The method have been updated with increased performance.

Abstract:

The specificities of the UDP-GalNAc:polypeptide
N-acetylgalactosaminyltransferase family which links the carbohydrate
GalNAc to the side chain of certain  serine and threonine residues in
mucin type glycoproteins are presently unknown. The specificity seems
to be modulated by sequence context,  secondary structure and surface
accessibility.  The  sequence context  of glycosylated threonines was
found to  differ from  that of serine, and  the sites  were  found to
cluster.  Non-clustered  sites had a sequence context different  from 
that  of  clustered  sites.  Charged  residues  were  disfavoured  at 
position -1 and +3.  A jury of artificial neural networks was trained 
to recognize  the sequence context  and surface  accessibility of 299 
known and verified mucin type  O-glycosylation sites  extracted  from 
O-GLYCBASE. The  cross-validated NetOglyc  network  system  correctly 
found  83 % of  the  glycosylated  and  90 %  of the non-glycosylated 
serine and threonine residues in independent test sets,  thus proving 
more accurate than matrix statistics and vector projection methods.

EGCG 9 is a little delayed. Probably release date is in a couple of months.
Sadly, you will not be able to run EGCG 8.1 with GCG 9.0. Yoo much has changed.

I am trying to install EGCG on Digital-UNIX (OSF). We have GCG release 9
installed on the computer. The only EGCG release I can find is for GCG
version 8.1. Is that version compatible with GCG v9 ? Also does anyone
know if there is standalone "PrettyBox/PrettyPlot" program available
somewhere for download ?
