Hello everyone,

I'm looking for a simple package that would display traces that
are stored in SCF format.
I would like to know if 'ted' (a software for viewing and editing
traces) is available for Linux. I checked the ted ftp site and
did not find binaries for Linux. Could you also tell me if the
source files are available? If so, I would like to attempt to
compile it for Linux.
Any pointers would be much appreciated.

I recommend Trev. It's the successor to ted, supports more features
(eg newer SCF formats), is easier to use, and looks better too.  It's
freely available in binary form for Linux (as well as Solaris 2, SunOS
4, Irix, Digital Unix, and even Windows 95 and Windows NT). Download
it from our ftp site:

NLREG is a powerful statistical analysis program for Windows 95 and NT
that performs linear and nonlinear regression analysis and curve fitting.
NLREG determines the values of parameters for an equation, whose form you
specify, that cause the equation to best fit a set of data values.  NLREG
can handle linear, polynomial, exponential, logistic, periodic, and
general nonlinear functions.

NLREG features a full programming language with a syntax similar to C
for specifying the function that is to be fitted to the data. This allows
you to compute intermediate work variables, use conditionals, and even
iterate in loops.  With NLREG it is easy to construct piecewise functions
that change form over different domains.

NLREG performs true nonlinear regression, it does not transform the
function into a linear form. As a result, it can handle functions that
are impossible to linearize such as:

  Y = Amplitude*SIN(Freq*X+Phase) + A*EXP(X);

Another advantage of handing the function in true nonlinear form is that
the minimization of the sum of squared residual values (i.e., "least
squares") is based on the true nonlinear value rather than some linearized
transformation.

In addition to computing the optimal values of the parameters, NLREG can
generate plots of the data points and the fitted equation. In addition, it
can plot the distribution of residual values.

In addition to performing classic nonlinear regression, NLREG can be used
to find the root or minimum value of a general nonlinear function. It can
also be used in a special form where the independent variable is omitted;
an interesting application of this is "circular regression" where a circle
is fitted to a set of data points.

NLREG is in use at hundreds of universities, laboratories, and government
agencies around the world (including the U.S. Navy, Harvard, and Duke).

Hello,

I work on rodent behaviour (voles) at the Free University of Brussels.

To use a images analyse software (EthoVision) in our lab, we have to mark our 
voles in various color.
But they have dark furs (brown), and we don't succeed to find how to mark them 
in color acceptable for the software.
We don't know any colored substance that resists to the frequent licking of 
these animals. Colars or ear tags don't stay for long time.

Do someone know a possible soluton to this problem?

Phylodendron is an application for drawing phylogenetic trees, used in
evolutionary biology. It will read tree data in New Hampshire (Newick)
format, then display graphical views of the phylogenetic tree.  Various
options allow you to modify, adorn and edit the tree.   Standard
application functions to save, print, edit and manage preferences are
included.   This program will not estimate nor produce the tree data. 
For that, software such as Phylip, Clustal W, and others may be used.

Phylodendron is written as a Java application.   This means that it will

CDNN CD Spectra Deconvolution Software Now Available

If you are interested in circular dichroism spectroscopy of proteins, you may 
be interested in the freeware program CDNN, current release 2.0c, for MS Win95 
or WinNT. It deconvolutes spectra in the range of 180..260 to 210..260 nm; 
method of deconvolution are neural networks trained with reference spectra.

sequence from start to stop codon (as one sequence without introns) for

I found an article on implanting a subcutaneous transponder in rats at
weaning time to study movement.  It is probably just what you are after.
I have no idea what these devices cost.  You may try contacting the
authors of the article for particulars.  Let me know via Email what you

I am not sure I have come accross a software to find introns, or other
free DNA analysis. When I found something I write it in that page above.

We run in trouble by converting tiff files. The problem is, we get
files out of
"IPL Lab Spectrum" Vers 3.1a by Signal Analytics
and hav to get the stuff into
"Image Quant" Vers. 3.3 by  Molecular Dynamics

we tried Paintshop, Correl, Adobe and ImageMagic but did not find a
pathway that worked.

Hi have you tried Graphic Workshop by alchemy mindwork?

It has several filters, but I don't know if it had the ones you need. It 
certainly has tiff.

Has anyone in this community got CodonW program (by John Peden) running on
Linux? 
There seems to be some file read problems in current source code.
It works fine on Sun, but not in Debian Linux on Pentium.

Hi
we have problems to extract fragments from cds features (from genbank)
with lookup in GCG9.It makes a segmentation fault.
We do not use gcg-srs indices for lookup but SRS indices.
we compiled GCG9(SDK) with SRS4.08 sources and the only 
trouble we have is with option -Frag (It's ok with -ANNotate=FEAture)

Try to save the images as TIFF when you save.  Then you should be able to
read an most programs.
Take a look at

and you can find access points to most of the imaging software.
Scion ImagePC at http://www.scioncorp.com should work, and it's free.

How about a simpler approach.  Set up your table of links and descriptions
in a table
of HTML with the links pointing to the .DOC files.  As long as Netscape
(or Explorer)
is set up to launch WORD (or WORDVIEW if you prefer), they can pick the
file
they want and have WORD launched.  This would even work over the network
so
that all you would have to distribute is the HTML table, with access to
the documents
done over the network to your server.

Prompted by Brian's comments, I have cut down the sizes of the example images,
and drastically increased the compression.  This also means that the images fit
more neatly on the screen.

You can still download the full images by clicking on the smaller ones; the
quality with the extra compression is quite poor.

I can't seem to get FastDNAml to restart with a specified tree...I've
pasted the last line from the checkpoint file, as instructed, but get an
error message when I try to run the file:

Yes.  We have a sensor available that is injected subcutaneously and
carries various types of information.  This sensor does not need any
power of its own and isn encapsulated in glass.  The sensor is queried
by a radio frequency system that can read and write to the implanted
sensor.  In this way you can actually track your animals individually
and even perhaps have the gates et up with antennae so that the animal
actually writes the path for you as it travels.

I know there is a UNIX vewer app for Clustal alignments (belvu), but is
there one for the Mac? (that uses shading/boxes/colour to indicate
similarity etc).

GENERAL INFORMATION  
1998 is the year of Science and Technology in South Africa. The 
intention of the Department of Arts, Culture, Science and Technology of 
SA is to make South Africans more aware of how Science and Technology 
affects them in every-day life. Such a national initiative is a very 
good environment for a conference like this: one that has a broad scope 
and spans many different fields. At the same time an opportunity is 
given to the research community of South Africa to interact more 
directly with overseas peers.

AIMS AND SCOPE  
The Conference is broad in scope and will provide a forum for the 
exchange of the latest research results as applied to different branches 
of science and technology. The areas of interest include concepts, 
techniques and paradigms associated with systems, signals, control 
and/or computers. Domains of application include informatics, bio-
medical technology, economics, management, diverse engineering and 
science fields and applied mathematics. 

Artificial intelligence techniques are of particular interest, as well
as reports on industrial applications.  

The conference will include several plenary and invited lectures from 
world renowned scientists, regular papers and posters. A number of 
special and invited sessions will also be organized, dealing with 
focused areas of interest. The proposals for these special sessions 
should be submitted at the same time as the abstracts. A special session 
cannot have less than three papers or more than six.  

The official language of the conference is English.

MANUSCRIPT SUBMISSION - REVIEW PROCESS 
Three copies of the extended abstract having about two pages, should be 
sent to the Conference Office at the address provided. Alternatively 
they may be faxed (one copy). Full papers are preferred. Abstracts 
(papers) in Microsoft Word can be sent by e-mail. All submissions will 
be reviewed by members of the International Programme Committee; 
additional reviewers will be consulted if necessary. The submissions 
will be reviewed as soon as they arrive; the average review time is 
about four weeks. Authors of accepted papers will thereafter be informed 
(by e-mail if available) of the required format for camera-ready paper 
submissions. In order for reviewers to be able to assess the 
submissions, the extended abstract has to provide sufficient information 
about the background to the problem, the novelty of the obtained results 
and the results achieved, the conclusions drawn and some references. Up
to five keywords should be provided. All submitted papers have to be 
original, unpublished and not submitted for publication elsewhere.

PROCEEDINGS 
All accepted papers will be published in the Conference Proceedings, 
which will be issued by a renowned international publisher.

IMPORTANT NOTICE 
Although we expect that the authors of accepted papers will present the 
papers at this Conference, we recognize that circumstances may prevent 
authors from participation at the Conference. In such cases the accepted 
papers will be published if the authors inform organizers of their 
non-attendance at the Conference by 15th May 1998. However, conference 
fees according to established rules have to be pre-paid in order that 
papers appear in the Proceedings.

CONFERENCE FEES 
The conference fee for one participant covers the publication of 
paper(s) (each with a maximum of five A4 pages in length) according to 
the required format; one volume of the Proceedings in which the paper(s) 
appear(s); refreshment during the conference and a banquet. Additional 
volumes of the Proceedings can be purchased for US$ 55.00. A social 
programme and tourist visits will be provided at extra cost. Members of 
SAIMC are entitled to 10% conference fee discount. 

Reduced registration fee of US$ 250.00 (South Africans R 1000.00) is 
applicable for early received, reviewed and accepted papers provided 
this fee is paid by the end of February, 1998 
- prospective authors are encouraged to take advantage of this 
convenience; 
otherwise the following rates apply: 

Early registration fee: US$ 300.00 (South Africans R 1200.00)  
Late and on-site registration fee: US$ 350.00 (South Africans R
1400.00)  
Student fee: US$ 200.00 (South Africans R 800.00).  
The student scale of fees applies when all authors mentioned on the 
paper are current students; written proof has to be provided at the time 
of payment.  
Payment in South African rands is possible only when all authors of the 
papers are South African residents; written proof has to be provided at 
the time of payment.

Hi Folks,

I have a question: I'm currently looking for a good (the best, even..)
program for constructing vectors, plasmids and other molecular (biol.)
work. I have worked with GKC for a while, but that's mac only (we do have
them, but something for a PC would be nice too) and maybe there are some
better programms available. I recently tested a demo of Vector NTI and
like it... Still I want to know what other people think of these packages
and maybe other programs of this kind I don't know yet.

Any response ???

	Please try ClustalX, based on ClustalW1.7. It gives you a graphic
user interface (based on Vibrant interface so available for most
platforms including MAC). It can calculate the alignment or read an
existing one (in various format including the GCG9 ones). It widely easier 
to use and give a better access to advanced feature.
	It uses a default coloring scheme, but you can easily define
your own. It also provide some statistical tools for quality analysis.
	You can save it as a postscript file so printing it easily with
drop.ps or similar Mac postscript tool.

	ClustalX publication will appear in NAR vol 25 issue 24.

In addition to ClustalX, there is a Mac version of BoxShade, which takes
MSF files (easily output from clustalw). Unlike the mainframe version of
BoxShade, the Mac version (a) has a fully dialog/menu driven interface
(b) will display your alignment or save it as PICT or EPSF/PS (or RTF or
TEXT) (c) does handle ClustalW MSF files (at least the ones I tried).

If so, try Transfac (transcription factors) and TRRD (transcription
regulatory regions database), both can be found at

 Recent advances in plate design, liquid handling, and imaging 
 have made it possible, for the first time, to create truly 
 ultra-high throughput screening systems.  The key engineering 
 challenges which needed to be overcome in order to develop these
 systems as well as system limitations will be discussed.  Data 
 from model systems will be presented comparing the results 
 obtained from the miniaturized format with those obtained
 from the standard 96-well format.  These results demonstrate 
 that the signal to noise ratio and robustness of an assay can be
 preserved upon miniaturization.  The flexibility of this system 
 should make it amenable for screening of not only pharmaceuticals 
 but also for agrochemicals and applied materials.

CCP4 COMPUTATIONAL SCIENTIST

 CCP4, is a BBSRC supported activity to develop, distribute and support a
software suite which is used worldwide in the field of protein
crystallography. Written mainly in standard FORTRAN 77 and implemented on a
wide variety of platforms, the programs cover most aspects of Protein
Crystallography, including data reduction, structure determination and
refinement.

We have a vacancy for a person to maintain, develop and support the
software. Candidates should have an honours degree in computer science or a
scientific discipline and considerable experience in programming. The
succesfull applicant will also have good communication and organisational
skills as he/she will be expected to interact with other members of the CCP4
team and with collaborating university personnel.

The post is offered on a 2 year fixed-term basis and will be at Band 5
level. The salary will be in the range of 14,828 to 24,233 depending on the
amount of relevant experience. Further progression is dependent on
performance. A non-contributory pension scheme, flexible working hours and a

Since nobody has answered my question here, I will point out that it does
appear to run on 601 processors.  I haven't had a chance to give PAWS a
full test, but it does appear to be pretty useful especially for display
-- e.g., it includes a font that transforms single letter amino acid code
into a symbol for side-chain structure.

We've found QuantiScan from BioSoft. Does anyone have any

I don't know if this newsgroup is the right one and if you have the
answers good for me but however I try to explain you my question, wishing
you could help me. This is the situation: my brother Fabio moved from Italy
at the beginning of the year and went in Bolivia in order to help those
poor people living there. He is a member of the missionary organization
O.M.G. (Mato Grosso Operation). They built a hospital there and they need a
computer software to manage the medicines supply and to run patients. The
hospital is situated at Escoma, a small centre of the country, so they
don't have a lot of pretension. Moreover, as O.M.G. is a voluntary
association, they don't have a lot of money to spend. Could you give me a
suggestion or indicate me someone to consult?

World Wide Web Communications

A new online publishing environment for World Wide Web and Internet
research


Scope

World Wide Web Communications is an online publishing environment 
supported by Elsevier Science for early dissemination of articles, 
papers, tutorials and related information of interest to researchers 
and practitioners dealing with the challenges resulted from the 
globalization of information access, especially in the areas related 
closely to the World Wide Web and the Internet.

World Wide Web Communications aims to cover research topics of interest 
to both researchers in academic and industrial environments. Topics may 
include, but not restricted to, technical issues such as distributed 
computing, collaborative work, World Wide Web information storage, 
retrieval and security aspects, as well as others with a social
dimension 
which stress aspects of implementation for the development of the 
Information Society. A special focus on the emerging aspects of new 
media forms and environments is encouraged.

Starting in 1988, peer-reviewed contributions to World Wide Web 
Communications will appear online bimonthly. Selected papers may be 
published within special issues of the Computer Networks & ISDN Systems 
journal with an additional review procedure and subject to the final 
agreement of the editor.


Submission Details

Authors are invited to submit manuscripts reporting original research,
innovative case studies, actual project experiences, state-of-the-art 
surveys, and tutorials in the topics related to the scope of World 
Wide Web Communications. The language of World Wide Web Communications 
is English. All manuscripts will be peer-reviewed.

Submissions should be in uuencoded, gzipped, postscript or Adobe PDF 
forms and e-mailed to argy.krikelis@aspex.co.uk. Manuscripts must be 
made printable on standard A4 size paper (8.268 by 11.693 inches). In 
cases where electronic submission is not possible, send 4 copies to:

Every manuscript must have:

  * Title Page containing manuscript title, author name(s), postal and
    e-mail addresses, phone and fax numbers.

    appearing at the bottom of the Abstract Page.

In principle and within reason, there is no length limitation on 
the submitted manuscripts. A manuscript's length is judged with 
respect to the quality of its content.

Submitted manuscripts do not have to follow any particular format 
and style. After acceptance of a manuscript for publication, its 
author(s) will be required to follow specific instructions.

Staden at least runs under Linux on an x86. I'm not sure about the
others - and I
don't know about Staden + Solaris -- though I don't see why it shouldn't
run.
