I'm not sure why you'd want to identify the _most_ degenerate oligos,
but there are a few web sites (eg GeneFisher, Simple Primer Design) that
will identify the least degenerate primers from an alignment. See the
PCR section of my Web page below.

I've just (this morning) finished a program to scan a GCG sequence for
degree of degeneracy in a user defined window. It will calculate the
degeneracy score in one of 3 ways, namely multiplicative (an estimate of
the total number of possibile oligos within the window), additive (a kind
of weighted count where N is worse than S or R) or simple count (number of
ambiguous bases in the window). It will then optionally sort the output by
scores and report.

The Bioinformatics Research Group of the University of Texas Health
Center at Tyler is pleased to announce its GeneFIND Family
Identification System available for on-line search and e-mail submission

GeneFIND (Gene Family Identification Network Design) is an integrated
database search system that combines several search/alignment tools and
ProClass database (http://diana.uthct.edu/proclass.html) to provide
rapid and accurate gene family classification with enriched family
information. The objectives are to improve speed and sensitivity,
differentiate global and motif similarities, and provide collective
information in an integrated platform that alleviates human annotation
effort. Multi-level filters are used, including our  MOTIFIND neural
networks, BLAST search, SSEARCH (Smith-Waterman) sequence alignment,
motif pattern matching, hidden Markov motif modeling and ClustalW
multiple motif alignment.

The current GeneFIND implementation provides full-scale identification
of 1275 ProSite motifs (in ProSite Release 14.0, November 1997) and 3979
PIR superfamilies (in PIR Release 55.0, December 1997). This server
allows direct family identification of query sequences, and returns
search results as HTML documents showing overall global and motif scores
for likely families, BLAST scores, full-length and motif alignments, as
well as corresponding ProClass records with hypertext links to all major
family databases.

I've got the MS DOS 6.22(3 Disks). Normaly you can boot from the first one.
I can't. Under Win 95 or DOS the first Disk can be read. It just can't boot.
But the startup files (command.com, msdos.sys and io.sys) are there. I think
they are damaged.
Can anyone say me where these files can be found or send me these files
(maybe via ISDN datatransfer)?

The PEDANT genome analysis server has been updated. 

The genomic sequence of Aquiflex aeolicus has been made available.

For Gram-positive prokaryotes, Gram-negative prokaryotes, and eukaryotes
(yeast) we are now making available predictions of signal peptides made
by the program SignalP (Henrik Nielsen, Jacob Engelbrecht, Sxren Brunak
and Gunnar von Heijne*: Identification of prokaryotic and eukaryotic
signal
peptides and prediction of their cleavage sites. Protein Engineering 10,
1-6
(1997)). Special thanks to Dr. Henrik Nielsen from the Center for
Biological
Sequence Analysis (The Technical University of Denmark) for providing
the
SignalP program and advice on how to use it.

Incorporation of signal peptide predictions has reduced the fraction of 
membrane proteins predicted in each genome by a few percentage points.
Some of the proteins previously predicted to have one transmembrane
region
are now predicted to be globular proteins with a signal peptide in the
N-terminus.

Please note that signal peptide predictions are not available for
Mycobacteria
and Archea.

package that using mass spec peptide mass data t identify proteins and one
of the programs allows you to paste in a sequence and have it cut by a
number of proteolytic enzymes

An excellent suggestion.  If you're going to do a lot of digestion
simulations, you might not want to do it all over the net.  PAWS is a
really handy mass spec program that you can put on a Wintel or Mac
machine.  Prospector is nice for chopping up proteins that you pull out
of databases, but I do most of my mass spec work with PAWS.

start menu you get a window with your last selection and a scroll down

Just to clarify, the default page at the proteometrics site is a java
based menu system, PAWS isn't.  [Well, they offer a netscape plug in
version of PAWS that may well be, but that wasn't what I meant]

I am looking for a very simple kinetics package/website.  I just need
something that will allow input of V and [S] and calculates Vmax and
Km and then plots publication quality V v [S], Lineweaver-Burke,
Eadie-Hof. etc. plots.

I have been using a spreadsheet but am not exactly thrilled with the
output.  We originally had a hypercard stack for our mac that did this
but it crashed.

I prefer a Win 95 app but a mac will work adequately!

This is for providing a cooperation opportunity for chemists or
biochemists who are working on molecular modeling or drug design to
use the most state-of-the-art Molecular Modeling in Virtual
Environment technique available today.

At Fraunhofer Institute for Computer Graphics we have developed a
virtual environment, RealMol, for interactive molecular modeling and
molecular dynamics simulation. The CAVE (a highly sophisticated
five-sided VR stereo projection system) or head mounted display and a
cyberglove are used for immersive display and interaction with the
molecular system. A molecular dynamics simulation program (NAMD) is
linked to the virtual environment to simulate the physical and
chemical properties of the molecular system in real-time. A high-speed
network exchanges data between the simulation program and the modeling
program. This virtual environment provides scientists with a powerful
tool to study immersively the world of molecules and is very helpful
in the fields like rational drug design.

We are looking for scientists who want to solve their real-world
problem using a virtual environment. Our goal is to evaluate the
present system and to identify achievements as well as future
directions of research in this field. If you are interested in working
with your own data in our CAVE in Darmstadt, Germany, please contact
us. Currently our program can read molecular coordinate data in PDB
format, and dynamics simulation trajectories in X-PLOR's DCD
format. Your participation is free of charge - publication of the
results is intended, but of course the matter will be treated
confidential if wished.

I'm working on a project on investigating the sequence dependent DNA
structure, namely trying to identify the origins of base stacking
interactions. So far, i have evidence that carbonyl oxygen (O16) of the
contact group like to 'sit' on top on central group's carbonyl carbon (C4).
This donor-acceptor non-bonded contact is  reinforced by an additional set of
non-bonded interaction, the nitrogen (N3) interacting with carbonyl carbon
(C13). I performed a database search thorugh the Cambridge Strucutral Database
(CSD) and also used novel software - Isostar and Isogen to calculate the
distribution the the contact group on central group.

I hope that someone outthere will have any ideas or currrently working on this
field and want to chat about it.

I've used the SignalP server on the web with good results. It uses an updated
version of the "weight matrix" of von Heijne, which is as far as I 
understand, the gold standard of prediction. It's at

  Abstract

  This paper describes a general numerical method for the
  determination of rate constants that characterize the
  binding of a ligand L simultaneously and competitively to
  two different receptor molecules, R1 and R2. The
  experimental data consist of changes in the concentration
  of one receptor (e.g., R1) monitored over time. An example
  problem is represented by hirudin (L) binding to thrombin
  (R1) and to a chemical mutant of thrombin (R2). The
  published experimental data [Wedemeyer et al. (1997) Anal.
  Biochem. 248, 130­140], previously analyzed by using an
  approximate algebraic method, were reanalyzed here by
  numerical integration [Kuzmic (1996) Anal. Biochem. 237,
  260­273]. This general numerical method offers the
  following advantages. (1) It provides an estimate for the
  lower limit on feasible values of association rate
  constants. (2) It is many orders of magnitude more
  accurate. (3) It is easily extensible to more complicated
  reaction mechanisms. (4) It uses a simpler formalism and it
  is thus more accessible to non­mathematicians. (5) A
  suitable computer program for the analysis of competitive
  binding kinetics can be obtained via Internet

You send $1.00 to each of the 6 names and address stated in the article. You 
then place your own name and address in the bottom of the list at #6, and
post the article in at least 200 newsgroups. No catch, that was it. The
main difference between this system and others is that you have a
mailing list of 6 instead of 5... This means that your average gain will be 
app. 15 times higher!!!
So after thinking it over, I thought about trying it. I figured what
have I got to lose except 6 stamps and $6.00?
If you are worried about the legal aspects of it all, check it out with
the U.S. Post Office (1-800-725-2161). It is legal!  I have invested the

The process is very simple and consists of 3 easy steps. You may
wonder why I tell you this?  It's only possible with your desire to

envelope to prevent thievery. Next, place one paper in each of the 6

Step 2.  Open a blank 'notepad' file and place your cursor at the top 
of the blank page. From the 'edit' pull down menu select 'paste'. This 
will paste a copy of the letter into notepad so
that you can add your name to the list. Remember to eliminate the #1
position, move everyone up a spot (re-number everyone else's 
positions), and add yourself in as #6.
Step 3.  Save your new notepad file as a .txt file. If you want to do
your postings in different sittings, you'll always have this file to go

Step 4.  Within the Netscape program, go to the pull down window
entitled 'Window' select 'NetscapeNews'. Then from the pull down menu
'Options', select 'Show all Newsgroups'. After a few moments a list of

you desire. From within this newsgroup, click on the 'TO NEWS' button,
which should be in the top left corner of the newsgroups page. This 
will bring up a message box.
Step 5.  Fill in the Subject. This will be the header that everyone 
sees as they scroll through the list of postings in a particular group.
Step 6.  Highlight the entire contents of your .txt file and copy them
using the same technique as before. Go back to the newsgroup 'TO NEWS'
posting you are creating and paste the letter into the body of your
posting.
Step 7.  Hit the 'Send' Button in the upper left corner. You're done
with your first one! Congratulations...

away, after you get the hang of it, it will take about 30 seconds for
each newsgroup!
**REMEMBER, THE MORE NEWSGROUPS YOU POST IN, THE MORE MONEY

MAKE!! BUT YOU HAVE TO POST A MINIMUM OF 200** That's it! You will 
begin receiving money from around the world within day's! You may eventually
want to rent a P.O. Box due to the large amount of mail you receive. If

5,  that is another $25.00 for me, now those 25 each make 200 MINIMUM
posts with my name at #4 and only 5 replies each, I will bring in an
additional $125.00! Now, those 125 persons turn around and post the
MINIMUM 200 with my name at #3 and only receive 5 replies each, I will
make an additional $626.00! OK, now here is the fun part, each of those
625 persons post a MINIMUM 200 letters with my name at #2 and they each
only receive 5 replies, that just made me $3,125.00!!! Those 3,125
persons will all deliver this message to 200 newsgroups with my name at
#1 and if still 5 persons per 200 newsgroups react I will receive
$15,625,00! With a original investment of only $6.00! AMAZING! And as I
said 5 responses is actually VERY LOW! Average is probable 20 to 30! So
lets put those figures at just 15 responses per person. Here is what 
you will make:

When your name is no longer on the list, you just take the latest
posting in the newsgroups, and send out another $6.00 to names on the

start posting again. The thing to remember is, do you realize that
thousands of people all over the world are joining the internet and
reading these articles everyday, JUST LIKE YOU are now!! So can you afford $6.00 and
see if it really works?? I think so... People have said, "what if the plan is
played out and no one sends you the money? So what! What are the 
chances of that happening when there are tons of new honest users and new 
honest people who are joining the internet and newsgroups everyday and are
willing to give it a try? Estimates are at 20,000 to 50,000 new users,
every day, with thousands of those joining the actual internet.
Remember, play FAIRLY and HONESTLY and this will work. You just have to
be honest.
Make sure you print this article out RIGHT NOW, also. Try to keep a 
list of everyone that sends you money and always keep an eye on the
newsgroups to make sure everyone is playing fairly. Remember, HONESTY 
IS THE BEST POLICY. You don't need to cheat the basic idea to make the
money!!

this, which is tons of extra CASH.
**BY THE WAY, if you try to deceive people by posting the messages with
your name in the list and not sending the money to the rest of the
people already on the list, you will NOT get as much. Someone I talked
to knew someone who did that and he only made about $150.00, and that's
after seven or eight weeks! Then he sent the 6 $1.00 bills, people 
added him to their lists, and in 4-5 weeks he had over $10k. This is the
fairest and most honest way I have ever seen to share the wealth of the

I did not receive any pointers to the "exact" solution I am looking for but I
did get a few responses and here are some possible alternatives...
