MView is a free tool for converting the results of a sequence database
search into the form of a multiple alignment of hits stacked against the
query. For completeness, existing multiple alignments can be post-processed
in the same way. A typical application is the generation of a colorized Web
page from a BLAST or FASTA search allowing quick assessment of the hits in
terms of sequence conservation patterns alongside the scoring information.

Currently recognised input formats include: FASTA, TFASTX, BLASTP,
BLASTP(WashU), BLAST2, PSI-BLAST, BLASTN, BLASTN(WashU), Pearson, PIR, MSF,
CLUSTAL, MaxHom/HSSP, but see the Web page for the most recent information.
Alternative output formats are also supported: plain text, Pearson/FASTA,
PIR, and MSF, for export to other programs.

MView allows filtering of the input by score, e-value thresholds, psi-blast
search cycle, etc., provides a choice of coloring schemes and palettes for
protein or nucleotide sequences, and can generate consensus patterns.

This software requires Perl (version 5) and runs on UNIX systems.

I am looking for a little program or Excel makro to reduce data from HPLC
runs.
The file I got is pure ASC with one value per line and has only the y-axis
in it.
I would like to tell the program "take every second... hundred or so line
into a new file (or table).
Has anybody a solution for this ?

Since you mention Excel I am assuming you are using a PC or Mac
platform.  One very flexible solution would be to install an
AWK interpreter and use a simple AWK script to select the
lines you require.  For the PC I use GNU's GAWK and for the
Mac, MacGAWK.
     AWK is a very simple and flexible file processing language
and is ideally suited to this task.  If you choose to go this
route I can send you an AWK script for the purpose - or if you
want it done properly post the question to comp.lang.awk
where you will, I am sure, receive many informative replies.
     Other possibilities are to use Perl (in a similar manner
to AWK) or to bring the file into your favourite word processor
where you can write a macro/script/whatever for copying every
n'th line to another document.
     I hope that this helps,

I’m interested in feedback on a utility that I’m working on that I'm hoping
can be used in the biotech fields. If you have a graph, but not the data
that made the graph, this utility can get that data accurately so you don’t
have to manually read points off the graph. It can retrieve data from any
graph, chart, or scaled picture.

It works by importing a picture file (most popular formats accepted) into
Excel 97. The user then defines the scale and data type that is being
grabbed. Data can be linear or logarithmic scale. Charts can be numeric,
date or time oriented. Also, any picture with a scale mark can be calibrated
to measure distances (maps, schematics, micrographs, etc.). The data is
retrieved in real time to the spreadsheet. Multiple data sets can be
retrieved sequentially without starting over.

reached.  The document naming plays a part in keeping the links around
forever.  Until that happens, the cost of trying to keep links current
becomes very high.  The ecommerce payment scheme plays a part because,
until publishers can reliably recover their costs AND the costs are low
enough to be affordable to the majority of subscribers, we operate in 
a mode of experimentation.

A number of experiments, both free and commercial, exist out on the net.
Hopefully others will provide additional pointers in this thread.

Your GSM phone is already connected to the Internet!

Now you can send EMAIL and post to newsgroups directly from
your GSM phone. Just write a short message (SMS) with the syntax:

EMAIL user@host message 

and then send it to the "eXcell" phone number at +393388641732 
If your phone does not have the @ character you can use the ! , like:

The Theoretical Biophysics group of the Beckman Institute at the 
University of Illinois would like to announce the availability of 
version 1.5 of NAMD, a high-performance molecular mechanics program 
for simulating large biomolecular systems on parallel and distributed 
computers.  This software is being made available to the molecular 
modeling community free of charge and includes commented source code 
and extensive documentation.

Features
--------
Efficient full electrostatics:
  NAMD incorporates the Distributed Parallel Multipole Tree Algorithm
  (DPMTA) developed by the Scientific Computing Group at Duke University
  to provide full electrostatic interactions in O(N) time.  To further
  reduce the computational cost, DPMTA is integrated using a multiple
  timestep integration scheme which computes full electrostatic
  interactions only periodically during the simulation.

Scalable parallelism:
  NAMD has an efficient parallel design that allows large systems to 
  scale well to many processors.  The use of a spatial decomposition 
  scheme combined with message-driven execution achieves load balance 
  and the overlap of communication and computation.  

Modifiable:
  A major design goal of NAMD is to allow researchers to implement new 
  algorithms and techniques easily.  To achieve this, NAMD design and
  implementation is fully documented in the NAMD Programming Guide.  
  NAMD has an object-oriented design implemented in C++ to provide a 
  high degree of modularity and data abstraction.  

Portable:
  For communication, NAMD uses PVM (Parallel Virtual Machine) from 
  Oak Ridge National Laboratory, which has itself been ported to 
  most architectures.  Porting NAMD is then simply a matter of having 
  PVM and a reasonable C++ compiler.  We have successfully ported 
  NAMD to all of our UNIX machines, which include HP, SGI, Sun, 
  and Linux, both single processor and shared memory multiprocessor.  

Compatibility with X-PLOR:
  The input and output files used by NAMD are identical to those used 
  by the program X-PLOR.  Thus, simulations can be easily migrated 
  between the two packages, allowing the output of NAMD to be analyzed 
  using X-PLOR or any other tool built for these file formats.

Standard MD features:
  NAMD implements standard molecular dynamics features such as energy 
  minimization, velocity rescaling, spherical boundary conditions, 
  harmonic constraints, and Langevin dynamics.

Requirements

Reference Manager is one of the leading citation manager programs for the
Windows platform. It supports the import of MEDLINE data, but there are
some difficulties with this. I wrote a small utility which simplifies and
streamlines the import of MEDLINE data into Reference Manager. The utility
runs under Win31/Win311, Win95, WinNT4 and supports Reference Manager v.
6/7/8. The current version is 2.12 which fixes a few problems with
references downloaded by Netscape Navigator. Documentation is available in
both HTML and Postscript format.

invited to appear in a special issue of the Journal of Computational
Biology devoted to RECOMB 99.

NOTIFICATION:
The conference submissions will be refereed by the program committee.
Authors will be notified of acceptance or rejection by a letter mailed
on or before December 5, 1998. A final copy of each accepted paper is
required by January 6, 1999. An author of each accepted paper is

ABSTRACT PREPARATION:
An abstract should start with a succinct statement of the problem, the
results achieved, their significance and a comparison with previous
work. This material should be understandable to nonspecialists. A
technical exposition directed to the specialist should follow. The
length, excluding cover page and bibliography, should not exceed 10
pages. The manuscript should be easy to read, preferably using 11
point font size on U.S. standard 8 1/2 by 11 inch paper. If authors
believe that more details are necessary to substantiate the claims of
the paper, they may include a clearly marked appendix. An E-mail
address for the contact author should be included.


CONFERENCE EVENTS:

RECOMB 99 will feature 9 invited lectures (to be announced later) including
the following conference events:

- The Stanislaw Ulam Memorial Computational Biology Address:
awarded by RECOMB to a scientist who has made major contributions in the
computational aspects of the field.

- The Distinguished Biology Lecture:
awarded by RECOMB to a scientist who has made major contributions in the
biological aspects of the field.

- The Distinguished New Technologies Lecture:
describing emerging, new technologies.

- Best Paper by a Young Scientist Award:
This award will be given to the best paper written solely by one or more
recent graduates or students. An abstract is eligible if all authors are
recent graduates (within 3 years from Ph.D.) or full-time students at the
time of submission. This should be indicated in the submission letter. The
program committee may decline to make the award or may split it among
several papers.

Hi.  I am looking for different software packages that are
capable of doing threading.  There are two classes of packages
that I am really looking for.  The first type is the form of 
threading often used, which looks at each of the residue types.
The other type that I am searching for, and have not found any
pointers to, is HP-threading.  I.e. threading that considers 
only if the residue is hydrophobic or hydrophilic.

  Preferably the software would be available in source code format
or at least runnel from the command line (has a non-gui mode).  Since
I would like to integrate it with another package and run a sequence
of tests.

The free software GRAPHPAP designed to print customized graph 
papers has known a big success. Thank you for all the comments 
and suggestions. It shows that despite the common belief that 
most graphing is done on-screen nowadays, many people still 
use ordinary paper graphs and that it is becoming increasingly 
difficult to find such stationery.

The user feed-back has led to a new version 2.0, now available, 
always free on :

Some bugs have been corrected and important new features added:
1) Scales: linear, logarithmic, quadratic and gaussian.
2) Coordinates: cartesian or polar.

All the combinations are possible resulting in possibilities 
of quite esoteric formats. The quadratic scale is specially 
intended for immunochemistry teaching (plots of radial 
immunodiffusion assays). Polar coordinates have been required 
for diagrams of wave propagation and gaussian scale to check 
the distribution of cumulated frequencies.

Informatics in biology
----------------------

The objective of this course is to give to the researchers and future
researchers in biology, an initial exposure to informatics. Entry in
the course is reserved to those with a degree in biology or a related
discipline.

With more and more tools available to the biologist, it has become important 
that the biologist acquire the ability to judge for themselves the 
usefulness of a new software by the algorithms it employs.

The accent is put on the fundamental aspect of this discipline. Two
applications in biology will be studied, the analysis of sequences 
and molecular modeling.

The theoretic aspects of informatics will be introduced: programming 
languages, programing, logic, and also in the technical domain of 
the system, the network, and computer architecture. Programming is taught
according to the functional paradigm (Lisp), but other styles 
of programming, such as algorithmic and object oriented, will be introduced.

The goal of an excellent level of theory will not hurt the acquisition of
practical knowledge which will be directly usable in the labratory.

I am using RasMol to visualize the 3D structure of biological
molecules, such as DNA and protein in my PC computer.

Is there any other program around?. I am interested in any PC  or UNIX
program equivalent to the "XRay Viewer" program you can use in the

I would recommend either SwissPDBViewer or Molmol -both are slower than
Rasmol, i.e. you will need a faster computer to use these programs, but
they are quite good and have some options Rasmol can´t provide.

A new version of the FASTA3 package has been released:

This version corrects some problems with tfasta/x/y3 with the "-3" and
"-i" options, and improves prss3 statistical estimates.

More importantly, fasta31t12 provides a new capability for accurate
statistical estimates from searches of databases of related proteins.
Previous versions of the fasta2 and fasta3 programs based statistical
estimates on the distribution of similarity scores from the presumed
unrelated sequences in that were compared during the database search.
This empirical approach works well for searches of SwissProt, OWL, and
NR, where most of the sequences in the database are unrelated to the
query sequence, but it cannot be used to estimate the statistical
significance of a match when a database of related proteins is
searched.

Fasta31t12 provides a new statistics option: -z 11, which bases the
statistical estimates on shuffled versions of the sequences in the
database.  Thus, if you compare a glutathione transferase to a library
with 100 glutathione transferases, fasta3 -z 11 will calculate the
similarity of the query to each of the 100 library entries, but it
will estimate the significance of the similarity scores based on 100
similarity scores that are produced by comparing the query sequence to
a randomly shuffled version of each of the 100 library entries.  As a
result, the search takes twice as long (twice as many comparisons are
performed) and the histogram displays the distribution of shuffled
sequence scores.

This approach works particularly well useful when searching nrl3d -
the database of sequences whose structures are known - because nrl3d
is highly redundant.

The current version does not provide for "windowed" shuffling of
sequences, nor does it shuffle translated DNA sequences as codons;
these capabilities will be incorporated soon.  In addition, it relies
on the user to recognize that few unrelated sequences are available
for statistical estimates.  Nonetheless, you may find it very useful
when performing secondary searches on databases of selected protein
families.
