Needs care in maintaining the Icarus files, which can diverge between
sites (locations of additional field definitions an database links for
example) because the .i and .is fields must match the database indices.

I regularly pick up the EMBL indices from EBI, though they have a
known problem with the embl_acc index for multiple AC lines so I had
to rebuild that myself for the last couple of releases.

Not only the Icarus files are very diverse, but also the number of 
databases, the version of database, the built-in programs installed 
in each site are also very diverse.

One of the hopes for this Bio-Mirror project is to reduce
some of the diversity in the same database at different
sites (e.g., EMBL indexed here should be the same as EMBL 
indexed there.), by promoting rapid sharing of the same data, 
and for that case, I think sharing of the indices for SRS 
and the icarus files for a given databank would work.

The lastest EMBL release 60, which is what we and other SRS servers will have
was dated September 3. Genbank's last release was October 11.

There were some 579 new hepatitis c virus sequences between 4-SEP-1999 and
12-OCT-1999 in EMBLNEW. I think that explains the difference.

Hello everybody,

I have a problem with an SRS implementation on a Linux box and
would like to have the advice of this precious list.

The problem relates to a peculiar implementation of SRS that uses
an ad hoc interface to query the databanks. Essentially, the interface
behaves as follows:

- databanks to be queried and terms to be searched are posted by 
  using a standard HTML form. The same form is used by end users
  to specify if a preliminar search within a set of dbs of synonyms
  is to be carried out

- the action that is associated to the form launch a perl script
  that: i) checks if a search through synonyms is requested,
  ii) possibly call getz for carrying out the synonyms search,
  iii) combine the results of the preliminar search with the 
  original search terms, iv) call wgetz with the combined data 
  and v) return the output of wgetz to the end user.

The script is currently working ok with perl 5.005 + perl modules
HTTP.pm and URI.pm on a Solaris box, an IBM RISC machine running AIX 
and a Dec Alpha workstation.

We are having a (maybe silly) problem on a Linux machine: here are
the symptoms.

When a search is performed by using the standard SRS interface,
everything is ok.

When a search is carried out through the above perl script, it 
displays the right results, but it is not possible to reach the 
single entries by clicking on their ids because the temporary
directory is empty. In other words, the user.par file that is 
normally created in the user session directory is missing...

I understand that the user.par file is created by wgetz. So, 
my final question to you all is the following: 

in which conditions, on a Linux box, it can happen (or happened) 
that the user.par file is not created?

I know there are many possible causes that do not relate to SRS.
E.g., wrong perl modules that are badly managing passing of parameters
to wgetz. But if you have any ideas, you are welcome to tell me!

Hi all  (SRS5'rs  and SRS6'rs)


The OC (Organism Classification) lines for taxonomic
classification were never shown for display with srs
for swissprot database. They get indexed though.

Add on the following line in swissprot.i and do a


    $field:[@DF_Taxon code:tax tableToken:'clFields|tax']


srssection

The better thing to do is to seperate the OC and OS for indexing.

This would be the last srs millenium bug (atleast the bug
that got fixed :-)

	Dear colleagues,

This might interest you. While putting the 1999 release of the Los
Alamos Aidsbase under SRS 5.1, I hit on a problem. The database is
really in a sloppy state of maintenance. Among other things, there are,
for unclear reasons, here and there tabs intermixed with strings of
blanks. I solved the problem by editing the database and removing all
the tabs. An alternative would have been to modify the parser aidsn.is
and add wherever needed '\t'. I feel that it would be simpler if the
"skip" function could optionally be instructed to skip over tabs as well
as over blanks. Do you think this is possible and useful ?

P.S. there was a particularly vicious tab between the word LOCUS and the
entry name, which made SRS stop prematurily without warning message.

You can add tab to your list of skipped characters in the $syntax
definition in the .i file for the database.  Look at the example in
trembl.i:

TREMBL_SYNTAX:$syntax:[file:"SRSDB:trembl.is" ignore:" \t"]

The ignore attribute is what $Skip refers to in the .is file.

Why WordPerfect6.1 for windows will have a invalid filename of format @xxxx
in the beginning characters?
The software installed at LAN server running Netware. Workstations used OS2
Wrap 4. Users created documents and save at server will have the invalid
filename problem if retrieved again. No problem if saved in local hard disk.

concerning the new 6.05 version of SRS I
have a problem:

- I found that the extended query form
will only produce empty pages
when searching for anything. Has there
been any change in the
.i and .is fies?

working with SRS 6.04 I have the
following problems:

- I get the following error message when
trying to access a found entry:

What do I have to do to solve this
problem

- What does the code "te" mean that I
retrive when printing the Id field in
debugging mode:
