Two Post-Doctoral positions available in the 
Centre for Cell Engineering 
University of Glasgow

1. Micromechanics of Cells
The aim is to design, produce and use equipment for measuring the
mechanical forces that can be generated by single tissue cells.
The post should suit a biophysicist, or some one with experience of
microfabrication techniques and an interest in biological systems. Access
to the fabrication facilities of the Department of Electronics &
Electrical Engineering will be available. 
The post is part of an EC funded Framework V network with other partners
at Keele, UCL, Bordeaux, Linkopping, Genoa and in the Netherlands.
The other partners are working more on the biological effects of
mechanical forces on cells. The person appointed to this post would be
expected to take part in the collaboration between the various partners
perhaps by travelling to other laboratories in the group. Preliminary work
done by a Ph.D student has already lead to a device in silicon for this
purpose but further developments are desirable. Experience in biophysics
and/or microfabrication are desirable. There is joint ongoing work with
laboratories outside Western Europe as well
 
2. Bioelectronic retina
This post is set out to test and develop methods of data acquisition from
large scale (64+) micro-electrode arrays interfaced with retinae. This
area is amied at vision prostheses and is the European end of a USA/Europe
collaboration. The person appointed will join a team with members from the
department of Physics, Department of Electronics and Electrical
Engineering and from the Centre for Cell Engineering. 
Experience in signal acquisition and processing whether in biology or in
other areas would be a desirable qualification for this post.
Microfabrication will be used in the project. A lot of work has already
been done in this lab on the fabrication side of this subject. (2 year
post).

     PSC BIOMEDICAL INITIATIVE WORKSHOPS 2000 
  
     STRUCTURE DETERMINATION USING NMR
     JULY 26-29, 2000
     Application Deadline: June 14, 2000
 
The objective of this workshop is to introduce participants to the
different techniques for the elucidation of solution structures of
biological macromolecules from nuclear magnetic resonance data.
The programs AMBER and MORASS will be discussed.  In addition to
lectures, there will be extensive hands-on sessions.  Participants
are encouraged to work on the examples provided or on their own
experimental data. No prior supercomputing experience is necessary.

We are looking for a person with proven research capabilities in the
area of bio-micro-engineering. The candidate should have an important
research experience in the areas of molecular and/or cellular biophyiscs
or/and (micro)electronic engineering applied to life sciences. In
particular, proven research using microfabricated systems, Scanning
Probe Microscopies or/and confocal microscopy with track record in
publications will be highly valued. Knowledge in the areas of
microfabrication and computer simulations (e.g. molecular modelling
and/or computational fluid dynamics) would be a plus. Rank is open up to
Senior Lecturer. Appointment is available starting from June 2000.

Hi everybody.
I'm  fascinated by the biophysics/biomechanics domain though it is not
at all my background. Indeed I come from civil engineering, and now I'm
doing a lot of physics  (modelling, numerics and laboratory experiments)
for my PhD project  (frequency dependent transport phenomena in porous
media).
So I have to questions for you:

1) could you suggest some review papers related to the porous media in
biomechanics/biophysics?
2) do you think it will be too difficult for me succesfully applying for
postdoc positions in biophysics/biomechanics with my background?

Hello,
I'm getting frustrated trying to find "comprehensive" description of 
chaotropic effect.  Is there any quantitive theory explaining this effect?
Is it possible to predict "sign" and magnitute of influence of a 
salt (or small organic molecule) on the structure of water?

1. DynaFit version upgrade
--------------------------
The freeware program DynaFit [P. Kuzmic (1996) Anal. Biochem. 237,
260-173] has been updated to version 3.21 and is now available for
download from the BioKin website.


2. Purpose of program DynaFit
-----------------------------
DynaFit is used for the simulation or statistical analysis (nonlinear
least-squares regression) of chemical, biochemical, and biological
data.  Three types of data can be analyzed: (1) reaction progress in
dependence on time, (2) initial reaction velocity in dependence on
concentrations, and (3) composition at equilibrium in dependence on
concentrations.


3. Symbolic Notation
--------------------
The main advantage of program DynaFit is that the investigator may
describe the chemical or biochemical system in terms of symbolic,
stoichiometric equations.  The program derives the underlying
mathematical model automatically.  For example, interaction of a "slow,
tight" inhibitor of a dimeric enzyme (HIV protease) is described as
follows:

Adobe PDF format.  It is a 130-page document with indexes and
illustrations, explaining in a systematic fashion the syntax of DynaFit
script files.  Also added to the website is a short visual "Getting
Started" tutorial, showing the analysis of a representative data set
screen-by-screen.

Hello,
I try to use a common pH-electrode (Ingold) to measure pH changes upon
oxygenation of hemocyanin of spiders. The problem is, that I have to use

concentrations between 22 to 32 g/l. The protein is denaturated inside
the diaphragm of the electrode after a short time. Does anybody use the
Friscolyt-electrolyt (Mettler-Toledo) to solve that problem?
 I also don´t know how to change the electrolyte. It´s a mico-electrode
and capillary forces prevent simple change by pipette.

There are some portions of your question that I don't fully understand,
but I'll try to answer as best as I can:

The answer is 'yes'.   DynaFit can analyze multiple datasets treated as
one 'super-set' of data.  

Some datasets in this 'super-set' can have adjustable parameters
associated with them that are *local*, or characteristic only for the
given dataset.  For example, each dataset in the 'super-set' can have
its own baseline offset or instrument response constant.  

On the other hand, other adjustable parameters are treated as *global*
to the entire 'super-set' of data, i.e., a collection of datasets.  For
example, rate constants always are treated as global parameters,
characteristic for the entire super-set of datasets.  Sometimes people
talk about "global analysis" in this case.

If you could give an example, that would be useful, but if I understand
you correctly the answer is 'yes', DynaFit can treat kinetic *and*
equilibrium data in the same problem. 

For example, a chemical and biochemical mixture [e.g., enzyme +
reversible inhibitor] could be initially allowed to achieve its
equilibrium composition, characterized by some (as yet unknown)
*equilibrium* constants.  Call this the "equilibrium phase" of the
experiment.  Then the biochemical mixture is perturbed by adding some
other reactant [e.g., substrate] after which the composition changes
over time.  Call this the "kinetic phase" of the experiment.  DynaFit
can analyze this kind of "hybrid" (equilibrium + kinetic) experiment.

Yes, you can have an arbitrary mechanism treated by DynaFit, as long as
it does not include 'fractional order' steps.  In other words, we can
have first-order, second-order, or zero-order [constant influx or
efflux] elementary steps.  The most complicated and *realistic*
mechanism, included in the program distribution, is the mechanism taken
from the blood coagulation cascade.  You can see it at the end of this
message.

Yes.  You can analyze simultaneously several datasets that were obtained
by monitoring e.g. at different wavelengths in a time-resolved
spectroscopic experiment.  Each of the experimental signals can be
sensitive to the presence of any number of species, but of course if the
experiment were to be meaningful, the molar response coefficients would
have to be different for each "channel" or signal.  A good example would
be a diode array spectrophotometer observing at several different
different wavelengths the change of absorbance over time.

I am about to try quantitative ratio imaging on a TCS using CYAN and
YELLOW fluorescent proteins with different sub-cellular location
signals.  I am expecting any positive results to be very subtle images
differences (i.e. not blue and yellow blobs in different parts of the
cell, but a cyan/yellow signal ratio that varies in sub-sections of the
same blob).

If you have any experience of CYAN FP/ YELLOW FP imaging, or related
dual imaging, please get in touch.  I'm particularly interested in
advice in three areas: 1) selecting the right filter ranges to obtain
the best bleed through / sensitivity compromise, 2) Indications of the
random noise levels I can expect in my negative controls of dual
transformants containing CYAN and YELLOW with the same location signals,
3)  Suggestions for statistical tests that I can perform to see if ratio
images with different signals on the two reporters are more variable
than images captured using the same signal.

Looking for software (preferentially web-based), that I can feed with a
PDB file (not available in databases) and a sequence and that outputs a
PDB datafile of a structural alignment. I don't really mind the type of
algorithm used. (threading etc)

There is a small but potentially confusing typographical error in the
most recent issue of Biochemistry (v.39, no.19), in the following paper

   "Mechanism of Neomycin and Rev Peptide Binding to the Rev 
    Responsive Element of HIV-1 As Determined by Fluorescence 
    and NMR Spectroscopy"

    Karen A. Lacourciere, James T. Stivers, and John P. Marino
    Biochemistry, 39 (19), 5630 -5641, 2000

The legend for Figure 2 should say "30 nM" instead of "100 nM" for the
concentration of the HIV-1 Rev-Responsive Element.   The problem is that
if one tries to interpret the data in Figure 2, the concentration [RRE]
= 100 nM will give a nonsensical Rev/HIV binding constant.

The authors (Jim Stivers, of NIST) kindly sent me their original
experimental data in a digital format.  I used these data to create a
small on-line tutorial showing how to use DynaFit [P. Kuzmic (1996)
Anal. Biochem. 237, 260-273] in similar cases.  You can look it up at

Most practicing biochemists will probably appreciate the fact that the
equilibrium binding data can be fit to a model specified in a symbolic
form, as opposed to the algebraic form:

POST-DOCTORAL POSITION

A post-doctoral position funded by the European Union (EU) is available
on
a project devoted to the development of an interdisciplinary methodology
for the analysis of transient complexes of proteins that function in
photosynthetic electron transfer. This includes most advanced techniques
in
molecular biology, biochemistry and biophysics.
Applicants can expect to work in Seville in a group that is renowned for
its work on the structure-function relationships of metalloproteins, in
particular cytochrome c(6) and plastocyanin. The Institute of Plant
Biochemistry and Photosynthesis (IBVF) belongs to the Center for
Scientific
Research Isla de la Cartuja, which comprises two other Institutes
devoted
to Chemistry and New Materials. The Center provides the high scientific
level, environment and technical facilities required for training of
young
scientists, thus warranting most fruitful and profitable stays of
students.
Duration of the appointment is 2-3 years, starting October 2000. The net
salary will be 1650 Euro/month, along with clinical loading for a
medical
qualified appointee. The amount of 1000 Euro will be available for

At the Max-Volmer-Institut of the Technical University Berlin we are
offering a 3-year Ph.D. studentship within the research project: The
relationship between structure and function in Photosystem I (TP A1 of
the Sonderforschungsbereich 498). The aim is to study light-driven
energy- and electron - transfer processes in the isolated and purified
pigment-protein complex using directed mutagenesis, biochemical
methods and optical spectroscopy. The research would be concluded by
writing a Ph.D. thesis (in German or English). We are looking for
graduates in a scientific discipline ((bio)chemistry, (bio)physics,
(molecular) biology). Experience in molecular biology or optical
spectroscopy is desirable. The salary will be approximately 23,000

Hi everyone

i was looking for books on biophysics from amazon.com, and came across
with this
set of books by G. Chauvet
"Theoretical Systems in Biology: Hierarchical and Functional
Integration"
the title is catching, and the abstract suggest that its a rather
comprehensive
set.  but there is no review, neither from editor nor from reader.
Has anyone read his books? and sorry for my ignorance,  which field is
Chauvet from?
what is his reputation as a scientist?

no, not precisely!
but: what is the difference between biomchanics and 'pure' physics? 
on a basic level, both refer to the same. for ths reason, i would sugges
some german sources. one of my exams was in biomechanis...
