Scope                                                        

Following Georgia Tech, the University of North Carolina, and the Mayo
Institutions, the University of Hamburg will host the 4th conference on
Visualization in Biomedical Computing (VBC'96). Its goal is to enhance and
promote the science of computer based visualization of biomedical 
information, especially about the various aspects of the human body. An 
interdisciplinary, international group of scientists, engineers, and 
clinicians will present and discuss the state of the art concerning 
algorithms, the rapidly increasing number of applications, and the 
practical problems of system design.

Format

According to the interdisciplinary nature of the conference, it has a 
single track of sessions with 25 minute papers. Posters and 
demonstrations will be located next to the auditorium. Tutorials will be 
held the day before the official opening (Sept. 22) as in the previous 
meetings.

Proceedings will be published in Lecture Notes in Computer Science, 
Springer Verlag Heidelberg-New York. They will be available at the time

	    BIOSCI is about halfway to its funding goal!!

I'm interrupting the usual monthly posting of the BIOSCI miniFAQ to
bring you up to date on BIOSCI fundraising progress, a topic of
concern to your future use of this resource.  Thank you in advance for
taking the time to read this message carefully.

Last year we announced that BIOSCI was going to adopt the U.S. Public
Broadcasting System model to fund its operations after our DOE/NSF
grant runs out later this year.  Unlike PBS, we are not soliciting
contributions from users; we are only selling ads on our Web pages
solely to cover our operating costs.  Our goal is to seek sponsorships
until we build up an operating reserve of about $100,000 and then
cease further promotions until we need to build the reserve back up.
(The accountants among our readership will be familiar with the
problem of deferred revenue which we can not safely utilize until ads
have been displayed for a period of time.)  We are only about halfway
to our funding goal and need to raise further funds to avoid having to
curtail services at net.bio.net.  Fundraising is time-consuming,
however, and we need your help as explained further below.

Our operating costs consist of our network connection, phone lines,
hardware maintenance (we will be getting newer and faster hardware
soon!), plus 0.7 FTE of salaries covering UNIX systems admin,
technical support, quality assurance, i.e., testing, of our system,
and administrative costs (such as the time it takes to actually
find/write/call potential sponsors and raise money!).  Although the
BIOSCI staff does get compensated for a portion of the work that they
do, this project has always received a lot of free after-hours and
"vacation" time labor, so we hope that no one will begrudge the time
that we do charge to the project to serve you.  All of the three
part-time staff members, Dave Mack, Julie Lawrence, and myself, have
full time day jobs and families in addition to working hard to keep
this service running for all of you.  Julie and Dave Mack are
subcontractors for BIOSCI; my time that is charged to the project
defrays a portion of my regular salary instead of adding to my income.

Besides having to relocate the project, we were very busy this last
year building new infrastructure such as our WWW hypermail interface
to the system.  This was released last December along with scores of
WAIS indices for the newsgroups.  Virtually everything is complete,
although we do continue to find and fix bugs (many through your
helpful feedback!).  We are still having some problems with our WAIS
indexing.  The archives continue to grow rapidly.  We are running over
100 indexes now versus three previously and any systems crashes cause
greater havoc with the indexing than before!  We are still working to
fix this as fast as our resources permit and appreciate your patience,
but we have been able to automate a lot of the infrastructure to
reduce labor as compared to past requirements.

We have also implemented new software to make moderation of
BIOSCI/bionet newsgroups much easier and combat the growing problem of
Internet junk mail and USENET "spamming."  About 20% of our groups are
now moderated, many of them by the BIOSCI staff!  This, for example,
made a major difference last year in the quality of content in our
EMPLOYMENT/bionet.jobs.offered newsgroup which many commercial
concerns and recruiting firms are using **without charge** to recruit
candidates for positions in the biological sciences.

We are also now in a position to have sponsors for individual
newsgroups as you will have noticed if you have visited
http://www.bio.net/ and clicked on "Access the BIOSCI/bionet
newsgroups" recently.

So, how can you help??

As noted above it can take a lot of time to contact potential sponsors
if I have to do it all myself.  Our request is quite simple.  You can
do two important things which will take very little time for you
individually.  

First, please use our WWW system at http://www.bio.net/ to access the
archives.  You can now post or reply to messages via your Web browser.
Your usage helps attract sponsors.  If you contact any of our
sponsors, please be sure to thank them for supporting BIOSCI.  It is
critical for them to get this feedback if they are to continue their
sponsorship for the long term.

Second, if you work for a company or organization that provides
products or services of interest to the biology community, please pass
this message on to your marketing or marketing communications
department or other appropriate group.  Please ask them to help
support BIOSCI by sponsoring our Web site and explain the uses and
benefits of the system to the biology community.  If they are

Our hope is to quickly raise several large corporate/institutional
sponsors on our heavily-used WWW locations (some stats appended
below), and then end this sponsorship campaign so that our resources
can continue to be used for service provision, not fundraising.  Many
of our specialty newsgroup WWW archives are still used by small
communities of scientists (and they haven't been heavily promoted
yet).  While these may be valuable niche markets to some advertisers,
it will generate more labor and overhead having to find these
sponsors, fairly price the locations, and deal with lots of smaller
sponsorships than fewer mid-to large sponsors.  We are striving to
keep our operation as lean and efficient as possible since we are not
trying to make careers out of running BIOSCI.  We are trying if at all
possible to avoid the administrative overhead entailed with processing
lots of small payments to reach our fundraising goals.

available for all of the both large and small research communities
that we serve, but also by alleviating the need for us to go back and

What are the restrictions on commercial activities in the
BIOSCI/bionet newsgroups?

BIOSCI is funded in part by the National Science Foundation (NSF)
which supports the Internet in the U.S. with U.S. taxpayer dollars.
NSF is responsible for setting Acceptable Use Policy (AUP) for the the

BIOSCI users often post general questions about problems that might be
solved through the use of a commercial product.  It is EXTREMELY
IMPORTANT, however, that such general questions not be 
answered by
people affiliated with the product or company that might stand to gain
a sale as a result.  For example, user X may ask, "Is there a product
that will allow me to separate protein A from protein B given the
following properties ...?", but, if user Y works at company Z which
sells a product that can accomplish this task, user Y does 
NOT have permission to respond to the question.  Responses can only be
 posted
by other scientists who might have experience in solving the problem
in question and who do not stand to gain financially by promoting the
product in question, i.e., they are not employees, consultants, or
connected to the company via other financial ties.  As noted above,
postings endorsing commercial products should contain a customary
disclaimer stating the absence of financial ties of the poster to the
product/company. 

Commercial companies MAY RESPOND to a public BIOSCI newsgroup if a
BIOSCI user asks a question directly about one of their products,
e.g., mentions it by name.  The response should be limited to a
factual answer of the question posed and should avoid any hint of
advertising hype.  Comparisons with competitors' products should be
avoided completely. 

Finally, as a general rule, if you are unsure about the
appropriateness of your posting, before you post anything please send
a copy of what you propose to post to the BIOSCI adminstrator at
biosci-help@net.bio.net for review. 

BIOSCI will takes steps to terminate network access to any reader who
willfully violates our commercial use policies.

A bit of a potato centric answer for you I'm afraid:

I know of one company in the UK that uses dot blots to detect potato 
viruses in tubers.  We (Scottish Agricultural Science Agency) use dot blots
 to detect potato spindle tuber viroid in potato plants received in our 
quarantine facility.  

PCR is routinely used in the EC for testing for Pseudomonas 
solanacearum (Brown Rot of potatoes) and Clavibacter michiganensis 
subsp. sepedonicus (Ring Rot of potatoes). 

There are also PCR-based tests for potato cyst nematode 
identification that are coming into routine use.

The DIAGNOSTICS newsgroup (bionet.diagnostics) is a forum for
discussion of problems and techniques (primarily serological or
nucleic acid-based) involved in all fields of diagnostics.  Subjects
for discussion and comment include methodology, automation, quality
assurance and other subjects of interest and concern to those
developing and/or using diagnostic tests.

Justification

Despite the large number of scientists involved in diagnostics, there
is no newsgroup devoted to this subject.  The prototype DIAGNOSTICS
newsgroup was set up to fill this gap and has gained enough support to
justify a vote for full newsgroup status.  The prototype newsgroup has
included postings on the detection and identification of diseases,
pathogens (animal and plant) and also diagnostic functions which do
not fit into either category.  This composition has helped to
establish common ground (and therefore intellectual and methodological
cross-fertilization) between people and laboratories.  For example,
the problems facing scientists developing PCR assays for Listeria are
similar to those facing scientists developing PCR assays for bacterial
soft rots in plants.

Within the various disciplines there are common problems regarding
methods, immunogens, cross-reactivity, automation, materials, quality
assurance and other issues that are not recognized by those using
similar techniques for other purposes.

The DIAGNOSTICS newsgroup will address and help solve these problems
by providing a forum for their discussion between individuals of
various experience and disciplines

It was suggested by Kevin that PCR is routinely
used in the EC (EU) for testing for Psol (brown
rot) and Cms (ring rot) in potato.  Although I am
aware that PCR methodologies exist for both these
bacterial pathogens, I do not believe that they have
been implemented for routine use.  They have only 
been used experimentally to confirm diagnoses
based on serological tests, as far as I know. 
Perhaps we could hear from the labs that are
actually using PCR for these pathogens.

The two are not mutually incompatible - it depends on what is  meant
 by 'routine' Solke:-)  In the case of my own bacteriology 
laboratory, the  PCR test for Brown Rot is used on all samples deemed to be
 high risk.  Of course as well as being routine, this is also experimental
 because it  does not yet have the status of a statutory test required by the EC. 
That may change.

The point is though,  that these assays are now being used to 
generate results of practical use rather than just to provide material
for publications.

I too would be interested in hearing from other laboratories.

Make sure to turn the checks ON for the external resources which interest
you.  I turned them all on.  When the results came back, I followed one of

information in man).  There are several other relevant links that also come
back which you may be interested in, discussing BRCA-1, -2, etc.

Douglas,

In general you can divide these into serology or antigen detection.
You can usually develop one protocol for serology. The key for
serology is usually antigen quality. However, direct antigen tests
rely on the quality of the antibody, but also usually rely on more
factors. It is unlikely that you can have one format.

It appears we are the victim of a 'troll' which has been posted to a 
number of newsgroups including our own.  I am copying this post to the 
good folks at biosci who are better able to deal with it than us.  In the 
meantime, let's not make matters worse by responding in kind - or if you 
do feel the need to vent some spleen, do it by private email to the 
individual concerned and copy it to postmaster@their.site. Don't post 
responses here - it'll only encourage them.

having once spent five years of my life devloping good tests for some of
these analytes, I'll "me too" Bryan's statement. To make a good test will
take a lot of time, and you must perform some painstaking titrations to get
good performance from your raw materials. I'd recommend going for a
commercial assay unless you have a lot of experience of immunoassay design
and standardisation.

Somehow though I have the feeling that if you had the experience required,
you probably wouldn't be asking for help.

As you will have noticed we are currently caught up in a flame war 
raging across several newsgroups. I fully appreciate that this is not 
why any of us read bionet.diagnostics.

I don't however think that unsubscribing, and encouraging others to do 
so, is the most positive response. Nor are these posts a reflection 
of anyone subscribed to bionet.diagnostics - they all originate from 
other newsgroups.

Sadly, I can see only one way to stop this sort of thing happening 
now and in the future - we will have to turn bionet.diagnostics into 
a moderated newsgroup.  This can be done quite quickly I understand. 
What it would involve would be posts being approved by moderators 
before they appear here. This would cut out the dross but also cause 
a delay in the time it took for your posts to appear.  

As we are losing subscribers at a rate of knots, I propose to hold a 
straw poll on moderation. Send me (not the list) an email response 
*today* saying either YES TO MODERATION or NO TO MODERATION.
 If there's a clear feeling in favour of moderation , I'll ask Biosci to set us up
 as a moderated group. For the moment I envisage that the current 
"discussion-leaders" (myself and Robert Burns) would act as 
moderators.

People are, of course, free to discuss the pros and cons of 
moderation on the group.

It's sad that it's come to this but it appears that the number of 
idiots is growing along with the rest of the net.

The ACTIVE CrossLaps ELISA kit is designed for the specific quantitative 
measurement of C-telopeptide degradation products of type I collagen 
(CrossLaps) in urine, and is intended for in vitro diagnostic use as an 
indicator of human bone resorption.

Type I collagen comprises 90% of the organic matrix of bone and is 
synthesized primarily in bone.  During bone remodeling, type I collagen 
is degraded and the small peptide fragments are excreted in the urine.  
The high specificity of the ACTIVE CrossLaps ELISA for this degradation 
product of type I collagen makes the quantitative measurement of 
CrossLaps an excellent marker of bone resorption.

The ACTIVE CrossLaps ELISA is a 96-well kit featuring the convenience of 
a microtitre-plate format, a total assay incubation time of 2 hours and 
15 minutes, and sensitivity to 50 µg/L.  The standard range of this assay 
is 100 - 5000 µg/L of the CrossLaps antigen, and a single urine control 
is included with the kit.  Due to the biological variability observed 
with urine specimens collected at various time points, second morning 
void urine sampling is preferred.  Additionally, preservatives commonly 
used in urine specimens do not affect the performance of the CrossLaps 
ELISA.  This is an important consideration for assays of urine specimens 
since urine is typically collected in the presence of a preservative(s).
The assay is based on the competitive binding of the anti-CrossLaps 
antibodies to either soluble CrossLaps antigen or to CrossLaps 
antigen-coated microtitration wells.  Standards, controls and unknowns 
are added to the appropriate wells, then the anti-CrossLaps antibodies 
are added, and the wells are incubated for 1 hour.  The wells are washed 
and peroxidase conjugated anti-rabbit immunoglobulin is added.  The wells 
are then incubated again for 1 hour.  After a second washing step, the 
wells are incubated for 15 minutes with a chromogenic substrate (TMB), 
and the enzymatic  reaction is stopped by the addition of phosphoric 
acid.  The optical density of each of the wells is read at 450 nm.

The highly specific and sensitive CrossLaps ELISA is an effective tool 
for monitoring patient response to anti-resorptive therapies, and 
assessing bone resorption activity in patients with metabolic bone 
disease.  Bone remodeling is a dynamic process whereby bone is degraded 
and reformed on a continuous basis.  Healthy bone is a balance of these 
two processes.  Osteoporosis is a disorder characterized by an imbalance 
in bone remodeling in which the rate of bone resorption exceeds that of 
bone formation.

According to the National Osteoporosis Foundation (NOF), osteoporosis 
affects more than 25 million people in the United States, 80 percent of 
whom are women.  Forty percent of all women have at least one spinal 
fracture by the time they reach 80 years of age.  One third of all men 
will be affected by osteoporosis by age 75.  Overall costs associated 
with diagnosis and treatment of osteoporosis exceed $10 billion per year 
and will likely increase as the aging population continues to grow.  In 
addition to the use of hormone replacement therapies for postmenopausal

DSL (Diagnostic Systems Laboratories, Inc.) is pleased to introduce the 
NEW Non-Extraction IGF-I IRMA and ELISA kits for quantifying IGF-I in 
serum and plasma without the necessity of performing time-consuming and 
equipment-intensive extraction procedures.  The Non-Extraction IGF-I 
assay is 510(k) cleared for marketing for in vitro diagnostic use as an 
aid in the diagnosis of growth-related disorders.   
IGF-I is a 7.6 kDa, 70 amino acid peptide that mediates the actions of 
growth hormone.  It is secreted by the liver and several other tissues 
and is postulated to have mitogenic and metabolic actions at or near the 
sites of synthesis.   IGF-I appears in the peripheral circulation 
primarily in a high molecular weight complex with IGF-binding protein-3 
and acid-labile subunit (ALS).  A smaller proportion of IGF-I may 
circulate in association with other IGF-binding proteins.  Approximately 
2-4% of the total IGF-I may circulate unbound.

The IGF-I assays are useful in the diagnosis of growth-related disorders. 
Abnormally low IGF-I levels may be a diagnostic indicator of growth 
hormone deficiency.  Conversely, elevated IGF-I levels may be indicative 
of growth hormone excess.  Direct testing of growth hormone may be 
clinically unreliable due to its episodic release from the pituitary and 
relatively short half-life in the circulation, whereas IGF-I levels 
remain relatively stable throughout the day. 

Immunoassay of IGF-I may be complicated by the presence of the high 
affinity binding proteins in the sample.  Historically, it has been 
necessary to separate the IGFs from the binding proteins prior to 
assaying for IGF-I.  The traditional extraction procedures, including 
chromatography, multiple acidification and neutralization steps, and 
centrifugation to prepare the samples are no longer required when using 
the DSL Non-Extraction IGF-I assays.  The specimens are simply diluted in 
the sample diluent provided and allowed to equilibrate at room 
temperature for 30 minutes.

The DSL assay kits utilize a two-site antibody system with highly 
specific antibodies directed against the human insulin-like growth 
factor-I peptide.  No cross-reactivity with IGF-II is exhibited, and no 
interference results from the addition of insulin, proinsulin, or growth 
hormone  at concentrations of 1 µg/tube.  

The DSL ACTIVE Non-Extraction IGF-I IRMA is a 100 tube kit featuring the 
convenience of an antibody-coated tube format and a total assay 
incubation time of only 2 hours.  The DSL ACTIVE Non-Extraction IGF-I 
ELISA is a 96-well microtitre plate assay featuring a total assay 
incubation time of 2.5 hours.

Both assays are calibrated using the World Health Organization 
international reference preparation for IGF-I immunoassay (code 87/518). 
The assays feature an extended standard range of 8 - 1000 ng/mL.  The 
absolute sensitivity of the IGF-I IRMA kit is 0.04 ng/mL, and the 
absolute sensitivity of the ELISA is 0.03 ng/mL.  Both kits include two 
levels of controls.

In addition to the ACTIVE Non-Extraction IGF-I IRMA and ELISA kits, DSL 
offers a full range of immunodiagnostic test kits and reagents for 
studies related to disorders of the growth hormone-IGF axis, an extensive

This is a critical question for anyone organising labs or selling test kits, 
but there is very little good data.  I would also like to here of examples.  
Part of the problem is the difficulty in doing such studies, and part of it is 
laboratory folks who are more interested in other aspects of their work.

One study supporting the idea is Doern et al, J Clin Micro 1994:32;1757-1762.  
They compared a rapid method and a traditional method for susceptibility 
testing of bacteria and found savings in hospital costs as well as lower 
mortality rates.   Seems almost too good to be true.

Could anyone help me with a question.
	My problem is I have a positive result from ELISA and a background  
result.  I would like to subtract my background result from the  
positive result.  These are two means of an average of two wells.  I  
would like to take into account in this calculation the deviation  
within each mean, for the positive and negative results, so as to  
have a more representative result of the variation.  This I would  
like to do by weighting the resulting value from the subtraction of  
the two means by the standard deviation (or error of the two means).   
Is such a calculation possible.
	Is this clear !!!!!! I hope so statistics is not my field.

I'm sure most diagnosticians/pathologists believe/know that early
diagnosis of a pest / pathogen / disease is advantageous for a grower
as he/she can take control measures and minimise losses.

But,
I am interested in finding SPECIFIC EXAMPLES that early diagnosis of
a pest/disease/pathogen in a crop can lead to harm minimisation and a
consequential improved yield.
In particular I am looking for some cases where it can be shown that 
the earlier the diagnosis the better the yield.

Does anyone know where I can get some good statistics about this?

I was wondering if anyone out there has had any experience or opinions
on the new amplification system (TMA) developed by Gen-Probe Inc. in
San Diego for detecting Turborculosis (TB).

Supposedly you can get a result in less than 4 hours.  Any post
regarding this and how it compares to other methods would be

One thing I can think of, but I'm not sure whether you are or not, is
the practice of roguing seed potato crops, thus ridding the crop of
further virus sources. Someone makes a diagnosis based on visual
symptoms and removes the infected plant. Whether there are any reports
on how this affects yield or not - I haven't a clue, though I suspect
that anything that has been published is probably prewar. It's been
going on a long time!

Hi,

Does anyone know where I can purchase Synperonic?  It is made by ICI in England 
but I can't find it in the U.S.

In addition has anyone had any success using this reagent in an ELISA to reduce

Our laboratory is using a fully automated virology batch analyser
(PRISM; Abbott Diagnostics) for the detection of:

	-	HBsAg
	-	anti-HBc
	-	anti-HIV1/2
	-	anti-HCV
	-	anti-HTLV-I/II.

We are using a commerial avalilable multi marker "spy" sample for the
assays above (accept for anti-HBC). This spy is used as an unkown
sample in the daily routine. After every 100 tubes a release and a spy
control is used. We like to use a quality control sample other than
provided by the reagent company to find any differences in time or
from batch to batch.  An insert gives all the measurements of all
assays used with this controls. Every new batch give updated data. In
this way we can compare our QC data with other laboratories.
On INTERNET is not much data availlable about "in-line" quality
control samples. If there is any data available please let me know.

I'm looking for other multi-marker controls with the same organisation
as the controls we use now.

The FDA has just proposed new regulations on the sale and distributions 
of antibodies and other reagents which will result in the withdrawal of 
many research reagents from the US market.  The net result of these 
regulations is the reduction of tools available to the US research 
community (non-US researchers will still have access to these tools).

The “Research Use Only” disclaimer WILL NOT prevent the FDA from removing 
many reagents from the market if suppliers do not treat antibodies as In 
Vitro Diagnostic Devices, submitting them to FDA for review, approval and 
oversight.
