  WHAT IS A STRUCTURAL REPRESENTATION IN CHEMISTRY:         
              TOWARDS A UNIFIED FRAMEWORK FOR CADD?

ABSTRACT. A fundamentally new (and, we believe, the first) model for 
structural representation of molecules, with general emphasis on drug 
design applications, is outlined. This is the first formal model that was 
motivated by the structural description of classes. The model, in         
particular, guarantees the inheritance of the chemical structural class        
information from the parent class to all its subclasses.  Inadequacies of    
the conventional models used in  computer aided drug design (CADD) 
for  molecular representation and classification as well as the advantages 
of  the proposed--evolving transformation system (ETS)--model are 
discussed. Some advantages of the ETS model is its capability to 
represent naturally all important structural features of molecules, e.g. 
different atoms and their bonding types (including hydrogen bonding), 
basic 2D and 3D isometries, the molecular class structure. The model 
allows one not only to classify a compound, but also to construct a 
chemically valid compound from the class of compounds that was 
previously learned. Hence, in particular, the model offers a much more 
precise "language" for chemical structural formulas. The central role of 
the class learning problem in CADD is suggested. Moreover, we propose 
the ETS model as a unified framework for the class learning problem and 
therefore as a unified formal framework for CADD. This would allow 
considerable streamlining of the CADD by assigning to the chemist the 
role of an interactive user of the system rather that a role of a human 
weak link within the CADD process.

It is possible to make 'rotating movies' of structural models by 
rendering an orientation iteratively and then importing all the single 
images into Quicktime Pro.  Is there an easier way?  Would POVRay's 
'animation' feature help?

I'm using MacOS9.1, Quicktime Pro, SwissPDBViewer, RasMol, POVRay and 
anything else I can get my hands on :).

Dear Dr. Grant,

  yes POVRay's animation feature can help very much if you can get a
complete
molecular object in the style POVRay can understand. Then you can use the
clock variable to generate consecutive rotations. POVRay will generate a
set of images which can be converted into a movie.
For more information see POVRAY manual Section 4.10.6.
I have written a program the converts Molscript output into POVRay allowing
you also to do animations without Povray's animation feature. This was
necessary because MolScript objects are not complete - that is if you
rotate an object by too much you will see artifacts of 'hidden surface'
removal that MolScript did assuming you would be looking at this object
only from a particular angle.

Hello all.  I am a multimedia engineer who works at Lockheed Martin in
Denver, CO.  I have an undergrad degree in Biology, so I have an interest in
molecular modeling and molecular dynamics.  On the topic of animation.  I
have been in the process of writing molecular animation plug-ins and scripts
for a highend animation package called Maya for about two years.  I can
import PDB files, and apply some rudimentary dynamics so far, but the images
are high quality and raytraced.  Since I'm importing PDB data into a highend
animation package, I can do almost any special camera move, or object
rotation imaginable, plus special effects.  So, I guess I'm making an offer
to help anyone out with some nice graphics/animation and compression work if
needed.  Like I said, I'm very interested in this stuff, so please feel free
to contact me anytime.  Anyway, I've got some screen shots on my website in

One of the things I dislike about CHIME is that as a plug-in it is only
available for some OSs and and not for others. This generates two classes
of people accessing your website. 

[1] Those that have access to your information.

[2] Those that don't!

Thus CHIME works well for a controlled teaching environment where you can
ensure that everyone has access to the required OS and plug-in. I wouldn't
agree that it is a good piece of software if your intention is to make the
information as widely available as possible.

I think a greater problem is the problems Chime has with different
browsers.  I have been developing a Chime teaching aid and will live
with the fact that only PCs and Macs will be able to access it (MDLs
blunt refusal to release a version for Linux is disconcerting though). 
The major problem I have is trying to write something which will work
under Netscape and IE.

Writing Chime pages for Netscape 4.x is fine, but the support for IE 5.x
is terrible - there are really basic errors in the plug-in which mean
that some core functionality doesn't work (and often crashes the entire
browser).  Trying to juggle this alongside the differences between
Netscape and IE javascript makes the whole project less enjoyable than
it should be.  As a final kick Chime now also doesn't work properly with
Netscape 6, so anyone using the newest version of either of the two
major browsers can't use Chime.

We are persevering with Chime because it has the potential to offer us
what we need, but MDL really aren't giving any reassurance. Their web
site offers only minimal support (very few positive responses in their
FAQ), and their comments box, the only way of reporting bugs, is about
the size of a postage stamp.  On top of that they haven't actually
responded to the bugs I have reported, other than to send an automated
bug tracker number, which takes me to a page telling me that MDL have
yet to respond (1 month + later!).

Most of the large Chime sites have simply specified that you have to use
Netscape 4.x but that really isn't an option we want to consider.  Many
schools simply don't use Netscape and are reluctant to install it.  I'm
living with the hope that there will be another Chime release which will
fix all these bugs - but I suspect I'm being overly optimistic ....

The Theoretical Biophysics Group at the University of Illinois is
proud to announce the public release of a new version of NAMD, a
parallel, object-oriented molecular dynamics code designed for
high-performance simulation of large biomolecular systems.  NAMD is
distributed free of charge and includes source code.  NAMD development
is supported by the NIH National Center for Research Resources.

NAMD 2.3b1 has several advantages over NAMD 2.2:

- The new psfgen tool for building PSF structure files.

- Simpler to run on a single workstation.  (No more rsh!)

- New ports to the Compaq AlphaServer SC and Scyld Beowulf.

NAMD is available from http://www.ks.uiuc.edu/Research/namd/.

The Theoretical Biophysics group encourages NAMD users to be closely
involved in the development process through reporting bugs, contributing
fixes, periodical surveys and via other means.  Questions or comments
