Hello everybody,

has anybody ever made it to let WhatIf run under Linux and get the 3D
stereo mode working using stereographics hardware (emitter connected to
3 pin Mini DIN socket on the graphics card and Crystal Eyes Shutter
Glasses)?

We desperatly tried to get it work with an Elsa Gloria XXL (3DLabs Glint
MX chipset), but no way. Linux (resp. XFree86) doesn't support this card
very well.
The WhatIf manual says, that you "only" have to add a modeline to your
XF86Config which defines an interlace-mode. Unfortunatly the 3DLabs
accelerated server doesn't support interlace.

If anybody ever got stereoscopic view work under Linux/XFree86, what
kind of graphics card do you have?
I would be very happy to get a hint.

Thank you very much in advance

Michael

First Virtual Conference in Genomics and Bioinformatics

October 15 & 16, 2001

At World-Wide Access Grid Locations

Sequencing projects and genomics research has led to an explosive rate =
of
data accumulation and to a shift in the way biological research is
conducted. Bioinformatic tools of the post-genome era are providing new
insights about gene expression patterns, intron/exon structure,
post-translational changes and protein interactions as well as =
phylogenetic
relationships. Parallel analysis of thousands of genes using microarray
technology has become a multi-disciplinary endeavor in which =
unsupervised
and supervised learning is applied for gene expression clustering and/or
classification. Although genomic technologies offer an enormous =
scientific
potential to understand organisms at the molecular level, new challenges =
on
the horizon are envisioned. There is a need for improvement of =
microarray
technology, data standardization, and tools for integration of multiple
databases and data mining. Other needs include the improvement of
bioinformatic tools and statistical approaches for sequence analysis, =
gene
annotation, categorization of protein families, protein-protein
interactions, and phylogenetic studies.

The goal for the First Virtual Conference in Genomics and Bioinformatics =
is
to increase the exchange of ideas and establish new ways of interaction =
and
collaboration among scientists around the world.

For the 2001 Virtual Conference, topics include:

Functional Genomics
Structural Genomics
Computational Approaches for Gene Expression Analysis
Metabolic Profiling
Genomic Data Standardization and Management
Implications of Genomic Research
Proteomics

Invited speakers and Participation:

For the First Conference, invited speakers and reviewers represent
institutions including:

Argonne National Laboratory

This is a slightly more general reply than your question about Whatif,
but I have had some experience with trying to get stereo hardware woking
under Linux.

The main thing to consider is what kind of stereo you're trying to get,
there are two kinds above-below (also called interlaced), and frame
sequential stereo.

The short story is that you should be able to get above-below stereo to
work fine under Linux, but frame sequential stereo isn't available yet
(or at least it wasn't when I tried about 6 months ago with an Elsa
Gloria II !).

Above-below stereo should work on pretty much any hardware, it doesn't
require a fancy graphics card, but it does require an external box
called a sync-doubler. This should have been provided along with your
shutter glasses. In your case you say you are plugging the glasses
straight into the card - this would be right for frame sequential
stereo, but you may need to buy an external sync doubler to go between
the glasses and the card for use under Linux. All the fancy hardware
stereo capabilities of your card will probably only work under Windows
(but you'll still get a boost in render speed under Linux).

Basically what happens in above-below stereo is that the computer draws
the two stereo images on top of each other on the screen. The sync
doubler then doubles the sync rate of the monitor so that it refreshes
twice as fast as it should. This means that the top half of the screen
is drawn so that it fills the whole screen, then the beam returns to the
top and the bottom half of the screen is drawn to fill the whole
screen. This continues so that the two stretched images flick back and
forth on screen (which gives you the stereo effect when viewed through
shutter glasses).

For this to work you need to check two things;

1) That your monitor can handle a refresh rate of at least 120Hz at the
resolution you are using (many monitors can't - so don't just use a
normal monitor without checking).

2) You then need to alter your XF86Config to create a display mode with
the appropriate resolution, and a refresh rate of ** 60Hz **. This is
probably what the manual was referring to. Since the refresh rate is
doubled when working in stereo it is important that you don't set this
any higher than 60Hz or your monitor won't handle the doubled refresh
rate.

You should just then be able to switch to stereo mode (the screen will
show two flattened images on top of each other), then turn on the sync
doubler and put on your glasses. Bingo - stereo!

I was disheartened at the lack of Linux support for frame sequential
stereo (which is *much* better than above-below once you get it
working), but I did find several messages on developers forums
suggesting that OpenGL (emulated) stereo was in the pipeline. Then we
just have to convince manufacturers to start writing decent Linux
drivers for their cards and everyone will be happy!

I hope that some of this helps.....

	TTFN

	Simon.

PS Seeing as you already have the card, have you tried running Swiss PDB
Viewer under windows in frame sequential stereo? That should work like
a charm.

I thought that there's a difference between above/below and
interlace, because the WhatIf manual sharply distinguishes between
the two modes. The WhatIf manual says concerning interlaced vs.
above/below (chapter 59.10.2.4):

<quote>
Actually we have started first programming this "above/below" format
for the use of sync doublers, but later we came to the conclusion
that the solution of stereo in a window was much better, and we
decided to implement that one [interlace stereo] in our final
version.
</quote>

That seems to mean that WhatIf does not support above/below stereo
and thus a sync doubler would be useless. Did I get that right? Or
can I get the stereo effect without any special support by the
software I use?

>Above-below stereo should work on pretty much any hardware,

But it must be supported by the software, right?

>it doesn't
>require a fancy graphics card, but it does require an external box

Unfortunatly not. But if it would help, we'll buy it.

>In your case you say you are plugging the glasses

Actually the shutter glasses are wireless. An infrared LED emitter is
connected to the graphics card. But that should be the same as
attaching a pair of wired glasses to the card.

We have two Linux PCs, one with a Elsa Gloria XXL (3DLabs Glint MX
chipset) which has also a 3pin Mini DIN socket to attach the emitter
to. The other PC has a Elsa Gladiac Ultra (NVidia GeForce2 Ultra
chipset) card, lacking a 3pin socket. For this PC we have a so called
Y-shaped cable, providing both a monitor socket and a 3pin DIN
socket.

[explanation about above/below snipped]

When switching to stereo mode within WhatIf it draws two images of a
molecule which are slightly shifted against each other. This is not
what can be considered as above/below, if I got you right. So a sync
doubler finally won't help, will it?

>Then we
>just have to convince manufacturers to start writing decent Linux
>drivers for their cards and everyone will be happy!

This will do if one manufacturer starts doing that and many Linux
user then buy their cards. Then other manufacturers will follow. The
manufacturers are still showing ignorance against the Linux
community. As long as 95%+ are using MS Windows they will not change
their behaviour, I fear.

>PS Seeing as you already have the card, have you tried running Swiss

No, but I could give it a try.

Thanks a lot for your advice.

OK - WhatIf do seem to use Interlaced to describe frame sequential
stereo, which is not how I understand this term to be conventionally
used. This is good in as much as frame sequential stereo is much higher
quality, and doesn't have to be full screen, but bad in terms of
soft/hardware support.

You would have to have software support for above/below stereo. If the
above statement is the only form of stereo mentioned by Whatif then
you're stuffed I'm afraid.

Right.

Yep. Whether the connection is wire or IR doesn't make any difference
to how they work.

Really? That sounds like what you'd expect to see from a frame
sequential display (except that the images would noticibly flicker). I
don't know what whaif does if it can't do real stereo, but maybe it just
draws both on the same screen. If you can get them to be different
colours (red-blue for example) then you could get stereo from coloured
glasses :-).

You would also have the option of above-below stereo, side by side
stereo, and even red-blue stereo. One of those will work on any system!

Having written the original reply I went back to have a look at the
state of stereo drivers for Linux. There seems to have been a lot of
hype that stereo support would be introduced with Xfree86 4.0, but I've
since seen a couple of posts from after this was released suggesting
that that functionality wasn't included.

The latest xfree86 (4.1) seems to have support for the hardware
acceleration in the Nvidia chips your card uses, but makes no mention of
stereo support - so I'm afraid it looks like my previous pessimism still
stands.

In fact, having just been to look at the whatif documentation at;

	http://www.cmbi.kun.nl/whatif/stereo/

The line that really seems to finish you off is;

"Because of the need to separate in time the images for each of the two
eyes, a perfect synchronisation of the glasses to the graphics hardware
is needed. This is handled in hardware by most modern graphic cards but
the appropriate software drivers to use it, for example in Linux, are
still missing."

Try again in a few months (or switch to windows for a bit!)

	TTFN

	Simon.

I did it all with my computer! People sign up like crazy! First I said, ok, I am
financially totally down, I need to give this one a try. But after two weeks I am
already out of dept! Oh god, I did not expect that! And I am not a sales person and I
did it! I am so excited, thank you Richard and Mary!

I was in my chiropractor's office when the secretary was about to throw out a fax
that they had just received. The fax was similar to this email and caught my eye. I
did exactly what it told me to do (a fax blast) and in my second day I made $6,000.
No hard selling, no hustling my friends, just friendly people looking at a great
opportunity and wanting in. Even if it took me a month to make an extra $5,000 I
would have been happy, but $6,000 in my second day, wow! I'm excited!
