Dear RAPD Subscribers:
I have screened several RAPD primers between two different genomic DNA for
polymorphisms. In order to design Sequence Characterize Amplified Region
(SCARs), the polymorphic bands were gel isolated and sequenced. Longer,
18-20mer, oligos were designed. Each forward and reverse oligo contained the
1st ten bases of the original random primer. The SCARs failed to produce the
same polymorphisms obtained through RAPD. Optimization of the reaction
conditions, such as increasing the annealing temperature and lowering the
MgCl concentration, did not help. Can anyone explain why did this happen?
What are the possible theoretical reasons behind this? Thanks for your
comments.

Dear colleague,

our experiences with SCARS from polymorphic and diagnostic RAPD bands are
much better. We developed some 20 taxon-specific probes by this method.
What we did, however, was to check diagnostic EAPD bands first by Southern
hybridization prior to the sequencing work. Not all polymorphic bands pass
this test. Maybe you should adjust your protocol correspondingly. Another
possible experimental fault: Maybe that you did not really clone and
sequence the true band. Did you check?

The sequence polymorphism is probably a point mutation. The longer specific
SCAR-Primer can anneal though there is this sequence difference.
In our experience only very few RAPDs can be changed in SCARs. More infos in the
original paper of paran and michelmore.

the question is, How many primers for RAPD
should I use? I read it depend on the genome 
complexity...?
