Over a hundred different animals were tested, and each had from one to six bands using this primer. Band Sharing Frequencies were estimated using Lynch (1990) equation Sxy = 2 Nxy/(Nx + Ny). Within population similarity was calculated as the average Sxy across all comparisons possible, and between populations (we had wild versus domestic, etc.) using the Sij equation. That was also used to convert to genetic distance for dendograms in UPGMA. So, since we are all neophytes in this stuff, we are not sure if this is valid or not. Since only one primer was used (this was an undergrad/masters project) we would like to use this data if possible. Any wisdom if we can do this, and if using one primer that did have good variability and all is valid? I am separating RAPDS fragments on 43cm polyacrylamide gels, and getting a LOT of data that I now need to analyze. I have copies of Gene Profiler (RFLPscan), and we have loaded and characterized the data from the gels. Anyone had any experience with this sort of thing? I am planning to run a standard phylogenetic analysis on the data at the moment, although I will have to go to LSU to review some of the literature. Has anyone looked at the degree of polymorphism in such cultivars and come to any sorts of conclusions on the issue?
