Hi Kate,
embl2ace is a script to convert EMBL sequence entries to ace file format
and is not really anything to do with Ensembl.
Before we can help you we would need to know what this sequence data that
you have looks like...is it just a fasta file? Also do you have an acedb
database with an appropriate database schema (the wspec/models.wrm file)
to fit the data that you have downloaded.
