Have you tried germinating on any other media? You may have to
consider the option that they are simply of poor virility due to the
construct insertion. I am working on some promoter truncation:GUS
fusion lines which are selected for on kanamycin MS media, they have a
growth rate o around 2-fold slower than wild type arabidopsis, and for
some lines germination was extremely poor (~ 10% of seeds
germinating). Try to lower the amount of gentamycin slightly and plate
up a larger number of seeds... and give them some time!
