Gene Conservation

I am working with a single-celled marine alga. I have found an
osmotically-regulated transport system functionally very similar
to one described and sequenced in various  bacterial systems.

Is it reasonable to look for the bacterial gene in the algae,
or are the genes of eukaryotes and prokaryotes unlikely to
have significant homology?

I am having a hard time getting a feel for this from the literature,
although I have found some reports of transport systems that occurred
in species as diverse as bacteria, yeast and mammals.

I would greatly appreciate opinions on this matter!!
