A PCR stutter should give multiple bands on a LMW agarose gel (eg 4% Metaphor), whereas a sequencing stutter will obviously only appear in the trace. If it is a sequencing stutter, using Sequenase rather than Taq FS may well give better reads, in conjunction with terminators. Hope this helps, Anthony.
