Sequence Analysis Software

Hello,
	I am currently a Graduate Student working on a thesis in 
Bioinformatics.  I am attempting to modify and enhance an existing 
software 
package to increase its functionality.  I am currently looking for the 
names 
of popular software currently used for Sequence analysis.  I am also 
interested in any suggestions about enhancements to the software you 
currently 
use.
