For what it's worth, Gap4 (part of the Staden Package) can also
integrate with Phred and Phrap. This has been possible for some time,
although the next release (available very soon) has greatly improved
this by making use of Phred values for the consensus sequence (which is

For analysis, there's lots of tools (including ours)
available. However you can get very far (if not further than any
single integrated package) by just compiling the various free software
tools.
