Amino Acid analysis programs

Hello there,

before i start programming myself, does anybody know of programs
(PD or shareware) for dealing with amino acid analysis?
I am especially interested in a program which finds a sub-peptide
in a protein sequence that matches best with the experimental data.
Programs for related tasks would also be interesting.
