At least our version of KaleidaGraph does not display secondary structure
but is a program for visualizing experimental data. Much like Cricket
Graph, but more sophisticated. I am especially impressed by the
General Fit function (KaleidaGraph will fit anything provided you
have no more than 10 variable parameters).
Back to your original question: the only software I know which makes
really nice plots is PLOTSTRUCTURE in the GCG package.
