Luis,
Nucaln is a program written by David Lipman and Bill Pearson
and is one of the original multiple sequence alignment programs. It's
really out of date and very slow. There are lots of other programs
available that do the same things better and quicker. ClustalV
immediately comes to mind and is available on lots of ftp sites
(EMBL for example). Bill Pearson also has some nice programs that
may be useful to you that are available from him. His e-mail address
is: wrp at cyclops.micr.Virginia.EDU and as I recall he has an anonymous
ftp site for his programs: uvaarpa.virginia.edu
Sorry, can't help with T-matrix.
