MacClade 3 will allow you do build a phylogenetic tree on the screen,
and ask to have up to 16,000 nucleotides evolve up the branches of the
tree.  You can specify a matrix of probabilities of change along 
each segment of the tree, and can specify the branch lengths (by 
designating the number of segments along a branch).  The collection of
sequences produced can then be saved in a number of different formats.
