Hello Yuval,
You can download a program called ANalyze THE PROTein for IBMPC or IBM
risc 6000 (unix) from the following site

ibcp.fr
/pub/ANTHEPROT/IBMPC or /pub/ANTHEPROT/rs6000

The program has among many other features (secondary struct analysis,
procite, blocks, etc) routines to detect proteolytic sites on a sequence.
Hope this helps,
Claude
