I have a variety of very simple emacs macros for colouring a sequence
alignment according to various properties -- e.g.  hydrophobicity.
They are contained in my .emacs file, which available from
http://hyper.stanford.edu/~mbg. The colouring scheme is based on
highlight19 and is meant to be easily modified depending on your
taste. I would be most interested in hearing about an improvements on
