Aligning and editing large DNA sequences ???

Hi,
  I'm interested in what others are using to align large (it's all relative)
DNA sequences and then manually edit the alignments. Large is more than a
couple of kb!! This is to compare complete sequences that might have gaps of
>1kb.
I'm primarily interested in programs for Mac or UNIX.
