You don't say which platform you want. ClustalW is available for
Mac/Wintel/Unix, or use ClustalX, which has a GUI interface to
ClustalW's alignment engine.
GeneDoc is an excellent alignment editor and display program for
Windoze, BoxShade is available for Unix (and as a Web server) from:
http://www.isrec.isb-sib.ch/software/BOX_form.html
and MacBoxshade is available through the same page if you are using
MacOS.
