BioEdit at http://www.mbio.ncsu.edu/RNaseP/info/programs/BIOEDIT/bioedit.html

It allows searching for user-defined patterns allowing you to specify nucleic
acid or amino acid sequences, or exact text matches (with wildcards) including
or ignoring alignment gaps.

The package is a little big (8 Mb) if you're not looking for a bunch of other
stuff, though.
Also, it only runs in Windows 95/98/NT.
