It doesn't. Also it is designed to align phylogenetically realted
sequence and not to build a sequencing project. Clustal is really not the
solution to build sequence contigs.

This is probably a better solution. In fact, gap4 IS the more
powerfull and reliable tool to make such work. And it is now at really low
cost due to a new licence.
gap4 is the programm from Staden package that do contig building. There are
lot of other goodies in the package.
