Sequenceing Software

Hi,
I am looking for a sequencing analysis program which has the capability to
distinguish abmormalities in the seqence and characterize them.  I have done
some preliminary research on this topic and have found a program called
"Sequencher" has anyone ever used this and if so what do you think about it.
Also, if anybody has another program please let me know I would greatly
appreciate it thanks again.
