I don't know about which programs have it, but two methods that spring to
mind are: (1) Nonmetric multidimensional scaling, and (2) Principal
coordinates (a relative of principal components).  One keyword to look for
is "ordination" and the places to look involve packages for clustering
and for multivariate statistics, not phylogeny packages.
