If you mean software for sequence assembly, ie putting together large
contigs from individual reads (which I seem to remember is what
sequencher does), then take a look at Staden;

Very good on assembly, free, and available for Windows (and probably
works on Mac OS-X too).
If you just mean something to edit sequence alignments, then maybe
Genedoc will do what you want?
