  EMBOSS has a whole slew of tools.
http://emboss.sourceforge.net/


We have a cool java alignment editor tool....  Base-By-Base   
www.virology.ca

BLAST, FASTA etc have LINUX versions.....  many things do....
Depends what you want to do EXACTLY!!
