[Biofilms] bacterial surface depostion-Flow cell

Hi all,
thank you for your suggestions in advance
I am working on the effect of some chemicals  on bacterial  depostion on Reverse Osmosis Membranes using a flowcell under a fluorescent microscope. But, I have a problem in counting the bacteria deposited on the membrane in both cases (control and  chemicals).
What factors do I have to take in to consideration?
