Hydrophobic Alignments

	Does anyone know of a program which aligns peptides using both a
standard relationship table and by testing for transmembrane hydrophobic
sequences?  Such a program would be very useful for aligning integral 
membrane proteins, since the transmembrane sequences are usually not closely
related by the usual criteria.
