Structural Databases

We are looking for databases to be used for testing an intelligent
structural data analysis tool.  The database should be structural or a
flat representation of a structural environment (e.g., coordinates of
3d entities).  The database will be converted to a graph
representation for input to the system.  Any pointers to such
databases would be appreciated.
