Dear Frank

On the gel it is usual to see some smearing at lower Mrs below the major
band as this represents premature termination of the in vitro transcription
enzymatic reaction....you normally get multiple probe lengths when making
RNA probes. It seems you likely have an RNase problem within your protocol
somewhere since you are seeing no specific labeling in your tissue sections
and the probes seem to be synthesized ok.

An alternative method might be to try oligonucleotide probes which are
resistant to RNases.
