You may be well advised to contact Simon Hubbard at the
EMBL in Heidelberg hubbard at embl-heidelberg.de . He 
has been doing an analysis of cavities in proteins
for about 3 years. He has some papers in Protein
Science and Protein Eng., I think.
Better to ask him direct though.
