Modelling ISH results

I am looking for ways to do 3D maps of insitu hybridisation results, trasferring the results from sections at 
different angles back into their position in the organism.  Does anyone know if software for such a thing 
already exists?  If not, is there something available that would approximate what I am trying to do?
