I have just put version 1.06 of Seq-Gen (Unix and Mac versions) on our web

Seq-Gen is a program that will simulate the evolution of nucleotide
sequences along a phylogeny. A range of models of molecular evolution are
implemented including the general reversible model (REV). Site-specific
rate heterogeneity may be incorporated in a number of ways (gamma
distributed and codon based).
The new version allows the user to supply an ancestral sequence for the
root from which the other sequences will be evolved (otherwise a random
sequence is used).
