I m trying to run tblastn with the parameters
blastall -p tblastn -d <database file> -i <querry file> -f 999 -e
1e-15 -g F -v3 -b1 -X 10 on a enterprise redhat linux workstation, i
have also edited the blossum62 substitution matrix in order to give
the maximum penalties for stop codons.
Im getting the error
[blastall] WARNING: [000.000] CG4063-RA.1|CG4063.1|CG4063-PA.1:
Reached max 400 HSPs in BlastSaveCurrentHsp, continuing with this
limit
for each sequence that is in the querry file, but i mm still getting
the alignment.
Could anybody explain why this error appears and if it interferes my
alignments.

Thanks in advance
