For example, the Human Genome Project provided the sequence of the 3 billion DNA bases that constitute the human genome. And, consequently, we are provided too with the sequences of about 100,000 proteins. Therefore, we are entering the post-genomic era : After having focused so much efforts on the accumulation of biological data in databases, we have now to focus as much efforts, and even more, on the analysis of these data. Analyzing this huge volume of biological data stored in databases is a challenging task because, not only, of its complexity and its multiple numerous correlated factors, but also, because of the continuous evolution of our understanding of the biological structural and evolutionary mechanisms. Knowledge Discovery from Databases (KDD) is a response to these new trends. You are invited to submit a draft paper in PDF format before February 28, 2009 via DEXA'09 ConfDriver. Papers should not exceed 5 pages in IEEE format www.ieee.org/ web/publications /authors/ transjnl/ index.html All accepted papers will be published in the proceedings of DEXA’09 Workshops with IEEE CSP. One of the authors of an accepted paper must register to DEXA’09 conference and present the paper at BIOKDD’09 workshop. Previous BioCreative challenges attracted considerable interest not only in the bio-text mining community but also in the bioinformatics and biological database domain, resulting in two special journal issues and useful data resources for the development of biomedical text mining systems. BioCreative II.5 will evaluate real-time text mining capabilities on full text articles and explore future possibilities for author- assisted annotations using information extraction tools. Interesting new aspects of BioCreative II.5 relate to: 1) The use of an online MetaServer platform as basic evaluation infrastructure, allowing direct comparison of multiple participating systems. 2) Collaboration of article authors, publishers and expert human annotators (for the preparation of task resources). 3) Use of full text articles in various formats including XML. 4) Alignment of various tasks on a common data collection. TASKS 1) INT - Interaction normalization task (Given an article extract a set of biological entities, namely mentioned interactor proteins) 2) IPT - Interaction pair task (Extraction of biological relations, namely pairs of interacting proteins) 3) ACT - Article categorization task (Binary classification of articles as relevant for extracting interaction annotations) For more information on the tasks, please visit the website at: [http://www.biocreative.org/events/biocreative-ii5/biocreative-ii5/] EVALUATION Evaluation will be based on direct comparison of automatically generated predictions by participating systems against a Gold Standard of manually generated annotations, so-called Structured Digital Abstracts (SDAs) generated by the original article authors themselves as well we by expert biological database annotators. In order to assure a more robust evaluation setting and to be able to directly compare and visualize different online predictions the BioCreative MetaServer (BCMS) platform will be used. PUBLICATIONS The BioCreative II.5 challenge will result in high-impact publications following the line of previous BioCreative publications, including collaborative papers, evaluation articles and technical descriptions. The conference theme is "Tropical Bioinformatics." While most of the presenters are either in Africa or studying African species, attendance is open to everyone. MOTIVATION: In addition to research on tropical diseases, pathogenesis and their vectors, the field of bioinformatics has become an important part of life science studies in Africa. But, with the great geographical expanse of the continent, it is often impractical or uneconomical for African researchers to come together for conferences. That is, in person. The Bioinformatics Organization (Bioinformatics.Org) has therefore collaborated with the African Society of Bioinformatics & Computational Biology (ASBCB) and Regional Student Groups (RSGs) in Africa to develop a bioinformatics conference that utilizes local institutions in Africa as "virtual hubs." Participating African hub institutions: - East Africa (ILRI) - East Africa (ICIPE) - South Africa (SANBI) - Morocco (SMBI) - West Africa (Covenant University, Ota) Other hub institutions: - Notre Dame University, Indiana, USA VIRTUAL ATTENDANCE: Individual registrations cost only $10-30, depending on location. Please see the conference description page (URL below). PHYSICAL ATTENDANCE: For more information about attending this conference via one of the aforementioned hubs, please contact afbixx@gmail.com. This is the seventh in a series of exciting workshops, which have been held at every ICCBR and ECCBR since 2003. This workshop will be held at ICCBR-09, in Seattle, Washington, USA, on July 21, 2009. The goals of this workshop are to: * provide a forum for identifying important contributions and opportunities for research on the application of CBR to the health sciences, * promote the systematic study of how to apply CBR to the health sciences, and * showcase applications of CBR in the health sciences. Some of the technical issues addressed, and potential outcomes of the workshop, are to identify challenges specific to applying CBR to the health sciences, required methodological improvements to fit this context needs, preferred types and domains of applications, and guidelines to better develop CBR systems in this domain. We welcome all those interested in the problems and promise of CBR in the health sciences, whether or not they have participated in past workshops. Topics of interest include (but are not limited to): * Integration of CBR in health care environments * CBR in medical decision-support systems * CBR in medical imaging * CBR in enabling technologies for those with physical disabilities or chronic health problems * CBR and knowledge discovery in medicine and the health sciences * Cognitive approaches to applying CBR to medicine * Theoretical framework for CBR in medical reasoning * CBR in bioinformatics * CBR and evidence-based medicine Paper presentations will be interspersed with discussions in which we characterize, categorize, and discuss the benefits of specific CBR applications in the health sciences. A wrap-up round table discussion will summarize the lessons learnt, issues identified, and future directions. Submission Requirements PDF paper submissions should be formatted according to Springer LNCS format, with a maximum of ten pages. Author's instructions along with LaTeX and Word macro files are available at the Information for LNCS Authors page, http://www.springer.com/computer/lncs?SGWID=0-164-7-72376-0 We will not accept papers that are exact duplicates of others, but we welcome papers that are modifications of them that focus on CBR in the Health Sciences. For example, submissions summarizing previously published material relating to this workshop's topic are welcomed. In your submissions and finalized papers, please cite the other publication and indicate clearly its relationship to this workshop's paper.
