BrdU and GFP

Hi everybody,
I've been trying to track the birth time of the neuronal cells using 
BrdU incorporation into the larvae and the pupae of one of our Gal4 
lines crossed with UAS-GFP. But after the treatment of the tissue 
with 2NHCl (for the denaturation of double strands of DNA), GFP fades 
away completely...
Can anyone give me an advice for the alternatives (other protocols, 
substitute for BrdU, etc.)?
