interactions between Sco and Hu?

Has anyone in the community found there to be confounding interaction 
between the dominant markers Sco on the 2 and Hu on the 3?  We're 
having trouble with a CyO/Sco; TM6b stock, and I wonder if some of 
our difficulty differentiating Hu and Hu+ flies comes from Sco.
