BioMart : DroSpeGe provides a tool for mining homologies
and annotations of [twelve-1] Drosophila species genomes,
available at:

  http://insects.eugenes.org/DroSpeGe/about/drospege_mart.html
  http://insects.eugenes.org/BioMart/martview

You can select genome regions with the available annotations, and
exclude others, and download tables or sequences of the selection set.
For instance, select the regions with Mosquito gene homologs, but
lacking D. melanogaster homologs. Or select regions with gene
predictions but no known homolog.

The current contents of this Drosophila genome market include Blast
alignments to Drosophila, Mosquito, Human and other eukaryote genomes,
a set of gene predictions including GenScan from the UCSC Genome
group and GeneMapper from Sourav Chatterji & Lior Pachter at UC Berkeley.
