Two categories of gene linkage

Asking a question:  Upon browsing the articles on internet pertaining
to gene linkage, I noticed several old references (ie 1960s) etc.
to gene linkage between hair traits and serious problems.  I wondered
if those were chemical links  between genes or mere correlations
found in a few individuals.

Raising the question:  are we now proceeding to clarify which
traits are truly "linked" and which have simply been found expressed
in the same individual?
